Transdisciplinary research knits together knowledge from diverse epistemic communities in addressing social-environmental challenges, such as biodiversity loss, climate crises, food insecurity, and public health. This paper reflects on the roles of philosophy of science in transdisciplinary research while focusing on Indigenous and other subaltern forms of knowledge. We offer a critical assessment of demarcationist approaches in philosophy of science and outline a constructive alternative of transdisciplinary philosophy of science. While a demarcationist focus obscures the complex relations between epistemic communities, transdisciplinary (...) philosophy of science provides resources for meeting epistemic and political challenges of collaborative knowledge production. To do so, we critically revisit the discussion between Harvey Siegel and Alvin Goldman about the goals of science education, especially where it involves arguments based on the epistemology of testimony. Subsequently, we come back to a discussion between Charbel N. El-Hani and Eduardo Mortimer, on (...) the one hand, and Michael Hoffmann, on the other, striving to strengthen the claim that rather than students’ belief change, understanding should have epistemic priority as a goal of science education. Based on these two lines of discussion, we conclude that the reliance on testimony as a source of knowledge is necessary to the development of a more large and comprehensive scientific understanding by science students. Terms loaded with informational connotations are often employed to refer to genes and their dynamics. Indeed, genes are usually perceived by biologists as basically ‘the carriers of hereditary information.’ Nevertheless, a number of researchers consider such talk as inadequate and ‘just metaphorical,’ thus expressing a skepticism about the use of the term ‘information’ and its derivatives in biology as a natural science. First, because the meaning of that term in biology is not as precise as it is, for instance, in (...) the mathematical theory of communication. Second, because it seems to refer to a purported semantic property of genes without theoretically clarifying if any genuinely intrinsic semantics is involved. Biosemiotics, a field that attempts to analyze biological systems as semiotic systems, makes it possible to advance in the understanding of the concept of information in biology. From the perspective of Peircean biosemiotics, we develop here an account of genes as signs, including a detailed analysis of two fundamental processes in the genetic information system (transcription and protein synthesis) that have not been made so far in this field of research. Furthermore, we propose here an account of information based on Peircean semiotics and apply it to our analysis of transcription and protein synthesis. (shrink)

Mimicry and deception are two important issues in studies about animal communication. The reliability of animal signs and the problem of the benefits of deceiving in sign exchanges are interesting topics in the evolution of communication. In this paper, we intend to contribute to an understanding of deception by studying the case of aggressive signal mimicry in fireflies, investigated by James Lloyd. Firefly femmes fatales are specialized in mimicking the mating signals of other species of fireflies with the purpose of (...) attracting responding males to become their prey. These aggressive mimics are a major factor in the survival and reproduction of both prey and predator. It is a case of deception through active falsification of information that leads to efficient predation by femmes fatales fireflies and triggered evolutionary processes in their preys’ communicative behaviors. There are even nested coevolutionary interactions between these fireflies, leading to a remarkable system of deceptive and counterdeceptive signaling behaviors. We develop here a semiotic model of firefly deception and also consider ideas advanced by Lloyd about the evolution of communication, acknowledging that deception can be part of the explanation of why communication evolves towards increasing complexity. Increasingly complex sign exchanges between fireflies evolve in an extremely slow pace. Even if deceptive maneuvers are played out time and time again between particular firefly individuals, the evolution of the next level of complexity—and thus the next utterance in the dialogue between species—is likely to take an immense amount of generations. The tradition of pragmatism has, especially since Dewey, been characterized by a commitment to nonreductive naturalism. The notion of emergence, popular in the early decades of the twentieth century and currently re-emerging as a central concept in metaphysics and the philosophy of mind, may be useful in explicating that commitment. The present paper discusses the issue of the reality of emergent properties, drawing particular attention to a pragmatic way of approaching this issue. The reality of emergents can be defended as (...) a pragmatically-useful ontological commitment; hence, pragmatism can be employed as a tool in the debate over the structure and reality of emergence. This strategy of justifying ontological commitments is examined through historical and systematic discussions of the pragmatist tradition. It turns out, among other things, that while classical pragmatists did not specify any technical notion of emergence in the contemporary sense, their non-reductively naturalist views are relevant to the more recent emergence discussions -- especially because they rejected the metaphysical realism typical of today’s ontologically-oriented emergence theories. The Peircean semiotic approach to information that we developed in previous papers raises several new questions, and shows both similarities and differenceswith regard to other accounts of information. We do not intend to present here any exhaustive discussion about the relationships between our account and otherapproaches to information. Rather, our interest is mainly to address its relationship to ideas about information put forward by Gregory Bateson and Eva Jablonka. We conclude that all these authors offer quite broad concepts of information, (...) but we argue that they are just as broad as they should be, since information is in itself a sweeping concept. Furthermore, all of them suggest a processual approach to information, which departs from the treatment of information as something that is contained in some structure (e.g., in sequences of nucleotides) and moves towards an understanding of information as a process — in terms of our account, a semiotic process, i.e., semiosis. Ethnobiology has become increasingly concerned with applied and normative issues such as climate change adaptation, forest management, and sustainable agriculture. Applied ethnobiology emphasizes the practical importance of local and traditional knowledge in tackling these issues but thereby also raises complex theoretical questions about the integration of heterogeneous knowledge systems. The aim of this article is to develop a framework for addressing questions of integration through four core domains of philosophy - epistemology, ontology, value theory, and political theory. In each of (...) these dimensions, we argue for a model of “partial overlaps” that acknowledges both substantial similarities and differences between knowledge systems. While overlaps can ground successful collaboration, their partiality requires reflectivity about the limitations of collaboration and co-creation. By outlining such a general and programmatic framework, the article aims to contribute to developing “philosophy of ethnobiology” as a field of interdisciplinary exchange that provides new resources for addressing foundational issues in ethnobiology and also expands the agenda of philosophy of biology. Transdisciplinary research challenges the divide between Indigenous and academic knowledge by bringing together epistemic resources of heterogeneous stakeholders. The aim of this article is to explore causal explanations in a traditional fishing community in Brazil that provide resources for transdisciplinary collaboration, without neglecting differences between Indigenous and academic experts. Semi-structured interviews were carried out in a fishing village in the North shore of Bahia and our findings show that community members often rely on causal explanations for local ecological phenomena with (...) different degrees of complexity. While these results demonstrate the ecological expertise of local community members, we also argue that recognition of local expertise needs to reflect on differences between epistemic communities by developing a culturally sensitive model of transdisciplinary knowledge negotiation. This paper examines the notion of emergence from the perspective of pragmatism, drawing special attention to Donald Davidson’s recent account of the emergence of thought and to Hilary Putnam’s pragmatic realism, which, we argue, can be applied to the question of the reality of emergent properties. Our overall conclusion is that the debate over the concept of emergence actively going on in contemporary metaphysics, philosophy of mind, and philosophy of science should be focused more strongly on the realism issue, even (...) though most emergentists tend to assume a rather straightforward metaphysical realism – a view that ought to be called into question on pragmatist grounds. This article discusses how to deal with the relations between different cultural perspectives in classrooms, based on a proposal for considering understanding and knowledge as goals of science education, inspired by Dewey’s naturalistic humanism. It thus combines educational and philosophical interests. In educational terms, our concerns relate to how science teachers position themselves in multicultural classrooms. In philosophical terms, we are interested in discussing the relations between belief, understanding, and knowledge under the light of Dewey’s philosophy. We present a synthesis (...) of Dewey’s theory of inquiry through his naturalistic humanism and discuss its implications for the concepts of belief, understanding, and knowledge, as well as for the goals of science teaching. In particular, we highlight problems arising in the context of possible conflicts between scientific and religious claims in the school environment that result from totalitarian positions. We characterize an individual’s position as totalitarian if he or she takes some way of thinking as the only one capable of expressing the truth about all that exists in the world, lacks open-mindedness to understand different interpretative perspectives, and attempts to impose her or his interpretation about the facts to others by violent means or not. From this stance, any other perspective is taken to be false a priori and, accordingly, as a putative target to be suppressed or adapted to the privileged way of thinking. We argue, instead, for a more fallibilist evaluation of our own beliefs and a more respectful appraisal of the diversity of students’ beliefs by both students and teachers. (shrink)

This special issue of the journal Cybernetics & Human Knowing brings together contributions to the debate on emergence and related topics from a variety of perspectives, especially the sciences of complexity and cybernetics.The book is organised around four "position papers", each of which is discussed by other contributors to whom the original author then responds.

This paper offers a contribution to debates around integrative aspects of systems biology and engages with issues related to the circumstances under which physicists look at biological problems. We use oral history as one of the methodological tools to gather the empirical material, conducting interviews with physicists working in systems biology. The interviews were conducted at several institutions in Brazil, Germany, Israel and the U.S. Biological research has been increasingly dependent on computational methods, high-throughput technologies, and multidisciplinary skills. Quantitative scientists (...) are joining biological departments and collaborations between physicists and biologists are particularly vigorous. This state of affairs raises a number of questions, such as: What are the circumstances under which physicists approach biological problems in systems biology? What kind of interdisciplinary challenges must be tackled? The paper suggests that, concerning physicists’ move to work on biological systems, there are common reasons to move, the transition must be understood in terms of degrees, physicists have a rationale for simplifying systems, and distinct conceptions of model and modeling strategies are recurrent. We identified problems regarding linguistic clarity and integration of epistemological aims. We conclude that cultural unconformities within the systems biology community have important consequences to the flow of scientific knowledge. (shrink)

In this chapter, we will address criticisms to the theory of ecological functions introduced by Nunes-Neto et al. (2014). In doing so, we intend to further develop the theory, as a possible basis for naturalizing the teleological and normative dimensions of ecological functions. We will also take the first steps in the construction of an integrated scientific and ethical approach to sustainability that is intended to avoid an anthropocentric perspective.

Currently there are persistent doubts about the meaning and contributions of the gene concept, mostly related to its interpretation as a stretch of DNA encoding a single functional product, i.e., the classical molecular gene concept. There is, however, much conceptual variation around genes, leading to important difficulties in genetics teaching. We investigated whether and how conceptual variation related to the gene concept and gene function models is present in school science and what potential problems it may bring to genetics teaching (...) and learning. Here, we report results on how ideas about genes and gene function are treated in textbooks and appear in students’ views and, also, about a teaching strategy for improving higher education students’ understanding of scientific models and conceptual variation around genes and their functions. It is not our problem here to answer when or how semiosis emerged in nature. As a prerequisite for the very formulation of these problems, we are rather interested in discussing the conditions which should be fulfilled for semiosis to be characterized as an emergent process. The first step in this work (...) is to summarize a systematic analysis of the variety of emergence theories and concepts, elaborated by Achim Stephan. Along the summary of this analysis, we pose fundamental questions that have to be answered in order to ascribe a precise meaning to the term "emergence" in the context of an understanding of semiosis. After discussing a model for explaining emergence based on Salthe's hierarchical structuralism, which considers three levels at a time in a semiotic system, we present some tentative answers to those questions. Esta não é,contudo, uma saída consistente, porque os conceitos de propriedadesemergentes e teleologia não são mutuamente excludentes. Com base nos argumentos apresentados ao longo do artigo,sugerimos uma reorganização da estrutura do programa de pesquisa Gaia,visando à continuação de seu progresso teórico e empírico.In this paper, we discuss the role of teleological explanations in Gaia theory.We show that its main proponent, James Lovelock, intends to avoid themdue to a misinterpretation of the nature of teleological explanations. Inorder to avoid a commitment to teleology, Lovelock appeals to the conceptof emergent properties. This is not a consistent solution, however, since the concepts of emergent properties and teleology are not mutuallyexclusive. We also discuss difficulties in an interpretation of Gaia from ateleonomic perspective, discussing problems such as that of the notion ofsuperorganism. In order to appraise the status of teleological explanationsin Gaia, we examine the case of the interaction between algae and clouds,which gave birth to a new research field and show the theoretical andempirical contributions that Gaia can bring. Based on the argumentsdeveloped in the paper, we suggest a reorganization of the structure ofGaia research program, in order to go on with its theoretical and empiricalprogress. (shrink)

A recent idea of “ecosystem health” was introduced in the 1970s and 1980s to draws attention to the fact that ecosystems can become ill because of a reduction of properties such as primary productivity, functions and diversity of interactions among system components. Starting from the 1990s, this idea has been deeply criticized by authors who argued that, insofar as ecosystems show many differences with respect to organismic features, these two kinds of systems cannot share a typical organismic property such as (...) health. In recent years, an organisational approach in philosophy of biology and ecology argued that both organisms and ecosystems may share a fundamental characteristic despite their differences, namely, organisational closure. Based on this kind of closure, scholars have also discussed health and malfunctional states in organisms. In this paper, we examine the possibility of expanding such an organisational approach to health and malfunctions to the ecological domain. Firstly, we will see that a malfunction is related to a lower effectiveness in the functional behaviour of some biotic components with respect to other systemic components. We will then show how some introduced species do not satisfactorily interact in an organisational closure with other ecosystem components, thus posing a threat to the self-maintenance of the ecosystem in which they are found. Accordingly, we will argue that an ecosystem can be said to be healthy when it is a vital environment organisationally grounded on its intrinsic capacity to ensure, under favourable conditions, appropriate functional behaviours for ecosystem components and ecosystem self-maintenance. In this work, we propose a computational approach to the triadic model of Peircean semiosis (meaning processes). We investigate theoretical constraints about the feasibility of simulated semiosis. These constraints, which are basic requirements for the simulation of semiosis, refer to the synthesis of irreducible triadic relations (Sign–Object–Interpretant). We examine the internal organization of the triad S–O–I, that is, the relative position of its elements and how they relate to each other. We also suggest a multi-level approach based on self-organization principles. (...) In this context, semiosis is described as an emergent process. Nevertheless, the term ‘emergence’ is often used in a very informal way in the so called ‘emergent’ computation, without clear explanations and/or definitions. In this paper, we discuss in some detail the meaning of the theoretical terms ‘emergence’ and ‘emergent’, showing how such an analysis can lead to improvements of the algorithm proposed. (shrink)

Any description of the emergence and evolution of different types of meaning processes (semiosis, sensu C.S.Peirce) in living systems must be supported by a theoretical framework which makes it possible to understand the nature and dynamics of such processes. Here we propose that the emergence of semiosis of different kinds can be understood as resulting from fundamental interactions in a triadically-organized hierarchical process. To grasp these interactions, we develop a model grounded on Stanley Salthe's hierarchical structuralism. This model can be (...) applied to establish, in a general sense, a set of theoretical constraints for explaining the instantiation of different kinds of meaning processes (iconic, indexical, symbolic) in semiotic systems. We use it to model a semiotic process in the immune system, namely, B-cell activation, in order to offer insights into the heuristic role it can play in the development of explanations for specific semiotic processes. In this article, we draw upon the Conceptual Profile Theory to discuss the negotiation of meanings related to the energy concept in an 11th grade physics classroom. This theory is based on the heterogeneity of verbal thinking, that is, on the idea that any individual or society does not represent concepts in a single way. According to this perspective, the processes of conceptualization consist of the use of a repertoire of different socially stabilized signifiers, adjusted to the context in which (...) they occur. We start by proposing zones of a conceptual profile model for energy, each zone being characterized by its own commitments and identifiable by certain modes of talking about energy. Based on classroom evidence, we claim that teachers and students negotiate meanings that interpenetrate the domains of everyday and scientific knowledge. Being inevitable and necessary, this heterogeneity of conceptual thinking needs to be considered in teaching design in order to allow its awareness on the part of the students. We argue that students’ conceptual development goals should be considered in terms of general goals of science education, which points to the need of overcoming the encapsulation of scientific school knowledge. We show that the Conceptual Profile Theory provides a basis for science education that can promote the crossing of cultural boundaries, seeking relations between science and the spheres of everyday life. When is conceptual change so significant that we should talk about a new theory, not a new version of the same theory? We address this problem here, starting from Gould’s discussion of the individuation of the Darwinian theory. He locates his position between two extremes: ‘minimalist’—a theory should be individuated merely by its insertion in a historical lineage—and ‘maximalist’—exhaustive lists of necessary and sufficient conditions are required for individuation. He imputes the minimalist position to Hull and attempts a reductio : (...) this position leads us to give the same ‘name’ to contradictory theories. Gould’s ‘structuralist’ position requires both ‘conceptual continuity’ and descent for individuation. Hull’s attempt to assimilate into his general selectionist framework Kuhn’s notion of ‘exemplar’ and the ‘semantic’ view of the structure of scientific theories can be used to counter Gould’s reductio , and also to integrate structuralist and population thinking about conceptual change. We present here a digital scenario to simulate the emergence of self-organized symbol-based communication among artificial creatures inhabiting a virtual world of predatory events. In order to design the environment and creatures, we seek theoretical and empirical constraints from C.S.Peirce Semiotics and an ethological case study of communication among animals. Our results show that the creatures, assuming the role of sign users and learners, behave collectively as a complex system, where self-organization of communicative interactions plays a major role in the (...) emergence of symbol-based communication. We also strive for a careful use of the theoretical concepts involved, including the concepts of symbol, communication, and emergence, and we use a multi-level model as a basis for the interpretation of inter-level relationships in the semiotic processes we are studying. Peirce's pragmatic notion of semiosis can be described in terms of a multi-level system of constraints involving chance, efficient, formal and final causation. According to the model proposed here, law-like regularities, which work as boundary conditions or organizational principles, have a downward effect on the spatiotemporal distribution of lower-level semiotic items. We treat this downward determinative influence as a propensity relation: if some lower-level entities a,b,c,-n are under the influence of a general organizational principle, W, they will show a tendency (...) to behave in certain specific ways, and, thus, to instantiate a set of specific processes. Our goal in this paper is to examine the role of downward determination in semiotic systems, conceived as multi-level hierarchical systems. (shrink)

Cualquier descripción de la emergencia de significado en sistemas biológicos y artificiales debe apoyarse en un marco teórico que haga posible entender la naturaleza y la dinámica de tales procesos. En este artículo se toma la filosofía pragmática del signo de Charles S. Peirce, que asociamos aquí con el estructuralismo jerárquico de Stanley Salthe, como la base correcta para desarrollar ese marco conceptual. Based on a mixed-methods study involving triad tasks and ethnobiological models, we analyze local categories and knowledge of key ethnospecies of fish exploring partial overlaps between artisanal fishers’ and academic knowledge in a fishing community in northeast Brazil. We argue that fishers’ and academic knowledge overlaps may provide common ground for transdisciplinary collaboration, while their partiality requires reflection on epistemological and ontological differences. Here, we show how knowledge of artisanal fishers can complement academic knowledge and bring about tensions that need (...) to be addressed through intercultural dialogue. By integrating a general philosophical framework of partial overlaps with a mixed-methods study on fishers’ knowledge, we show how ethnobiology can contribute to reflective and empirically-grounded transdisciplinary practices. Functional language is ubiquitous in ecology, mainly in the researches about biodiversity and ecosystem function. However, it has not been adequately investigated by ecologists or philosophers of ecology. In the contemporary philosophy of ecology we can recognize a kind of implicit consensus about this issue: while the etiological approaches cannot offer a good concept of function in ecology, Cummins’ systemic approach can. Here we propose to go beyond this implicit consensus, because we think these approaches are not adequate for ecology. (...) We argue that a sound epistemological framework to function in ecology is to be found in organizational approaches. In this line, we define function in ecology as a precise effect of a given constraint on the ecosystem flow of matter and energy performed by a given item of biodiversity, within a closure of constraints. RESUMOO presente artigo analisa processos de alterização na biologia humana e na biomedicina. A alterização é entendida aqui como o processo cultural de produção de alteridades por meio da delimitação, rotulação e categorização das formas possíveis de ser outro, desde um determinado marco de referência sócio-histórico. Ainda que a alterização faça parte de qualquer processo de delimitação de categorias de identidade no seio de uma cultura - e, nesse sentido, possa apresentar visões do outro tanto positivas quanto negativas -, aqui (...) nos interessamos especificamente na alterização como fator de marginalização e exclusão social de diferentes grupos humanos. São analisados diversos processos de alterização operantes nos discursos e nas práticas das ciências biomédicas ao longo de sua história recente, os quais têm conduzido à exclusão social de diferentes categorias de outros, ou a tratá-los como inferiores, em pretendidas bases científicas, ou em função de determinadas práticas institucionalizadas dentro da comunidade científica. Exemplos típicos de grupos marginalizados pelas ciências ocidentais ao longo de sua história incluem as raças não europeias, as mulheres, os homossexuais e os "pobres". O principal objetivo do presente artigo é analisar, na história recente das ciências biomédicas, esses processos de alterização que têm conduzido à marginalização de tais grupos e a considerá-los como inferiores. ABSTRACTThis article analyzes processes of "othering" in human biology and biomedicine. Othering is understood here as the cultural process of production of otherness by means of the delimitation, tagging, and categorization of the possible ways of being "other" within a given socio-historical context. Although othering can be considered as a constitutive aspect of any process of delimitation of identities within a given culture - and in this sense it can present both positive and negative views of the "other" -, in the present article we are specifically interested in processes of othering that lead to the marginalization and social exclusion of different human groups. We will analyze processes of othering, which have operated in the discourses and practices of biomedical sciences throughout their recent history, that have led to the social exclusion of different categories of "others", or to treating them as inferior, and that have supposedly scientific bases or as a consequence of the institutionalization of certain practices within the scientific community. Typical examples of these "others", marginalized by the Western sciences throughout their history, are the non-European "races", women, gay and lesbian people, and the "poor". The main objective of this article is to analyze, in the recent history of the biomedical technosciences, these different processes of othering that have led to the marginalization of such "others" and to treating them as inferior.
