We will show that there is a strong form of emergence in cell biology. Beginning with C.D. Broad’s classic discussion of emergence, we distinguish two conditions sufficient for emergence. Emergence in biology must be compatible with the thought that all explanations of systemic properties are mechanistic explanations and with their sufficiency. Explanations of systemic properties are always in terms of the properties of the parts within the system. Nonetheless, systemic properties can still be emergent. If the properties of the components (...) within the system cannot be predicted, even in principle, from the behavior of the system’s parts within simpler wholes then there also will be systemic properties which cannot be predicted, even in principle, on basis of the behavior of these parts. We show in an explicit case study drawn from molecular cell physiology that biochemical networks display this kind of emergence, even though they deploy only mechanistic explanations. Mechanistic models in molecular systems biology are generally mathematical models of the action of networks of biochemical reactions, involving metabolism, signal transduction, and/or gene expression. They can be either simulated numerically or analyzed analytically. Systems biology integrates quantitative molecular data acquisition with mathematical models to design new experiments, discriminate between alternative mechanisms and explain the molecular basis of cellular properties. At the heart of this approach are mechanistic models of molecular networks. We focus on the articulation and development of mechanistic (...) models, identifying five constraints which guide the articulation of models in molecular systems biology. These constraints are not independent of one another, with the result that modeling becomes an iterative process. We illustrate the use of these constraints in the modeling of the mechanism for bistability in the lac operon. (shrink)

Investigations into inter-level relations in computer science, biology and psychology call for an *empirical* turn in the philosophy of mind. Rather than concentrate on *a priori* discussions of inter-level relations between 'completed' sciences, a case is made for the actual study of the way inter-level relations grow out of the developing sciences. Thus, philosophical inquiries will be made more relevant to the sciences, and, more importantly, philosophical accounts of inter-level relations will be testable by confronting them with what really happens (...) in science. Hence, close observation of the ever-changing reduction relations in the developing sciences, and revision of philosophical positions based on these empirical observations, may, in the long run, be more conducive to an adequate understanding of inter-level relations than a traditional *a priori* approach. Biochemistry and molecular biology have been focusing on the structural, catalytic, and regulatory proper- ties of individual macromolecules from the perspective of clarifying the mechanisms of metabolism and gene expression. Complete genomes of ‘primitive’ living organisms seem to be substantially larger than necessary for metabolism and gene expression alone. This is in line with the findings of silent phenotypes for supposedly important genes, apparent redundancy of functions, and variegated networks of signal transduction and transcription factors. Here we propose that evolutionary (...) optimization has been much more intensive than to lead to the bare minima necessary for autonomous life. Much more complex organisms prevail. Much of this complexity arises in the nonlinear interactions between cellular macromolecules and in subtle differences between paralogs (isoenzymes). The complexity can only be understood when analyzed quantitatively, for which quantitative experimentation is needed in living systems that are as simple and manipulatable as possible, yet complex in the above sense. We illustrate this for the glutamine synthetase cascade in Escherichia coli. By reviewing recent molecular findings, we show that this cascade is much more complex than necessary for simple regulation of ammonia assimilation. Simulations suggest that the function of this complexity may lie in quasi-intelligent behavior, including conditioning and learning. (shrink)

The most popular concepts of happiness among psychologists and philosophers nowadays are concepts of happiness according to which happiness is defined as " satisfaction with life as a whole ". Such concepts are " Whole Life Satisfaction " concepts of happiness. I show that there are hundreds of non-equivalent ways in which a WLS conception of happiness can be developed. However, every precise conception either requires actual satisfaction with life as a whole or requires hypothetical satisfaction with life as a (...) whole. I show that a person can be "happy" at a time even though he is not actually satisfied with his life as a whole at that time. I also show that a person can be "happy" at a time even though it is not correct to say that if he were to think about his life at that time, he would be satisfied with it as a whole. My thesis is that if you think that happiness is the Good, you should avoid defining happiness as whole life satisfaction. (shrink)

A motivational system approach to avoidance behavior is presented. According to this approach, a motivational state increases the probability of relevant response patterns and establishes the appropriate or “ideal” consummatory stimuli as positive reinforcers. In the case of feeding motivation, for example, hungry rats are likely to explore and gnaw, and to learn to persist in activities correlated with the reception of consummatory stimuli produced by ingestion of palatable substances. In the case of defense motivation, fearful rats are likely to (...) flee or freeze, and to learn to persist in activities correlated with consummatory stimuli produced by flight from a dangerous place. Defense system activation is distinct from alarm reactions. The latter prepare the animal for probable noxious events, involve relatively intense negative affect and extinguish rapidly in situations where the noxious event no longer occurs. In contrast, defense system activation potentiates innate and modified defense reactions, thus preparing the animal for possible, but not necessarily probable, noxious events; it involves little or no negative affect and extinguishes very slowly when the noxious event no longer occurs. With these assumptions and the resulting model we attempt to resolve several long-standing problems in avoidance learning, including the low correlation between negative affect and avoidance performance, differential rates of extinction for avoidance performance and conditioned emotional responses, and evidence that some avoidance responses are much more easily learned than others. In addition, the model has implications for the study of parallels between appetitive and aversive motivation, sign tracking in aversive conditioning, and orientation of flight responses. From the time of Reid through Coleridge to T. H. Green, Hume was interpreted as a sceptic and as a wholly negative philosopher. And from their perspective such an interpretation no doubt makes some sense, given the vested interest in religion and the absolute of the idealists: from that perspective it is an essential part of a positive position that it take one beyond the realm of ordinary objects known by sense experience to a realm of entities that transcend that (...) world of everyday life. That interpretation lingers on, like bad jokes, to retail in Philosophy 100 classes. On the other hand, in an age where the demand that one have access to a transcendent entity is less insistent, it has become possible to challenge the orthodox reading of Hume. The first to do this was Norman Kemp Smith, who argued that, while Hume was a sceptic, he in fact also had a positive view, not to be sure that of Reid & Co., but that of anaturalist, that is, one who holds that our beliefs, and our moral commitments, are none of them rational, none of them products of reason, but rather are products of our instinctive and passionate natures. This interpretation continues to have important defenders such as Popkin and Stroud. More recently, however, some scholars have gone further and argued that there are good senses in which Hume is not a sceptic, and that he constructs a case that our instinctual beliefs are not only natural but also rational. Major works defending this reading of Hume as a naturalized epistemologist are those of Livingston and Jones. The Kemp Smith interpretation has, however, found a major new defender in John Wright'sThe Sceptical Realism of David Hume. (shrink)
