Current COVID-19 pandemic and previous SARS/MERS outbreaks have caused a series of major crises to global public health. We must integrate the large and exponentially growing amount of heterogeneous coronavirus data to better understand coronaviruses and associated disease mechanisms, in the interest of developing effective and safe vaccines and drugs. Ontologies have emerged to play an important role in standard knowledge and data representation, integration, sharing, and analysis. We have initiated the development of the community-based Coronavirus Infectious Disease Ontology (CIDO). (...) As an Open Biomedical Ontology (OBO) library ontology, CIDO is an open source and interoperable with other existing OBO ontologies. In this article, the general architecture and the design patterns of the CIDO are introduced, CIDO representation of coronaviruses, phenotypes, anti-coronavirus drugs and medical devices (e.g. ventilators) are illustrated, and an application of CIDO implemented to identify repurposable drug candidates for effective and safe COVID-19 treatment is presented. Accordingly, we initiated the (...) development of the community-based Coronavirus Infectious Disease Ontology in early 2020. -/- As an Open Biomedical Ontology (OBO) library ontology, CIDO is open source and interoperable with other existing OBO ontologies. CIDO is aligned with the Basic Formal Ontology and Viral Infectious Disease Ontology. CIDO has imported terms from over 30 OBO ontologies. For example, CIDO imports all SARS-CoV-2 protein terms from the Protein Ontology, COVID-19-related phenotype terms from the Human Phenotype Ontology, and over 100 COVID-19 terms for vaccines (both authorized and in clinical trial) from the Vaccine Ontology. CIDO systematically represents variants of SARS-CoV-2 viruses and over 300 amino acid substitutions therein, along with over 300 diagnostic kits and methods. CIDO also describes hundreds of host-coronavirus protein-protein interactions (PPIs) and the drugs that target proteins in these PPIs. CIDO has been used to model COVID-19 related phenomena in areas such as epidemiology. The scope of CIDO was evaluated by visual analysis supported by a summarization network method. CIDO has been used in various applications such as term standardization, inference, natural language processing (NLP) and clinical data integration. We have applied the amino acid variant knowledge present in CIDO to analyze differences between SARS-CoV-2 Delta and Omicron variants. CIDO's integrative host-coronavirus PPIs and drug-target knowledge has also been used to support drug repurposing for COVID-19 treatment. -/- CIDO represents entities and relations in the domain of coronavirus diseases with a special focus on COVID-19. A large number of cross-references to various bodies of text are used in legal texts, each serving a different purpose. It is often necessary for authorities and companies to look into certain types of these citations. Yet, there is a lack of automatic tools to aid in this process. Recently, citation graphs have been used to improve the intelligibility of complex rule frameworks. We propose an algorithm that builds the citation graph from a document and automatically labels each edge according (...) to its purpose. Our method uses the citing text only and thus works only on citations who’s purpose can be uniquely identified by their surrounding text. This framework is then applied to the US code. This paper includes defining and evaluating a standard gold set of labels that cover a vast majority of citation types which appear in the “US Code” but are still short enough for practical use. We also proposed a novel linear-chain conditional random field model that extracts the features required for labeling the citations from the surrounding text. We then analyzed the effectiveness of different clustering methods such as K-means and support vector machine to automatically label each citation with the corresponding label. Besides this, we talk about the practical difficulties of this task and give a comparison of human accuracy compared to our end-to-end algorithm. (shrink)

The increasing importance of computational techniques in post-genomic life science research calls for new forms and combinations of expertise that cut across established disciplinary boundaries between computing and biology. These are most marked in large scale gene sequencing facilities. Here new ways of organising knowledge production, drawing on industrial models, have been perceived as pursuing efficiency and control to the potential detriment of academic autonomy and scientific quality. We explore how these issues are played out in the case of BGI (...) (Beijing Genomics Institute prior to 2008). BGI (in Pinyin, Hua Da Jiyin– Big China Genome) is today the world’s largest centre for gene sequencing research. Semi-detached from traditional academic institutions, BGI has developed distinctive models for organising research and for developing expertise, informed by practices in US Information Technology and Life Science Laboratories, that differ from existing models of interdisciplinary research in academic institutions. China is the world’s largest market for solar water heating systems, installing 13 million square meters of new systems in 2004, mostly in large cities. Municipal authorities, however, are sensitive to quality and visual impact issues created by this technology deployment. Therefore, there is currently a trend toward developing building integrated systems as well as upgrading building codes, establishing testing and certification programs, and educating building architects and developers. The use of photovoltaics for urban and grid-connected applications has lagged behind (...) the solar water-heating market; however, in 2003, a 1 MW photovoltaic-rooftop system was constructed in Shenzhen in southern China and several demonstration building integrated systems have since been installed. There is also an emerging interest in photovoltaics for distributed generation and grid support in China. Trends and requirements for developing solar urban applications in China will be presented in this article. (shrink)

By means of comparison between Lao Tzu’s theory of Tao in ancient China and the concept of metaphysics originated from ancient Greece, the author redefined the concept of “form” and therefore, elaborated the meaning of metaphysics from its Chinese translation. According to the author’s re-interpretation of Tao Te Ching, Lao Tzu had resolved the ontological questions in a different way with that of ancient Greek philosophers, and he had answered the question of “One and Many”. In the past, people had (...) omitted the fact that there are actually two different “ones” in this question, and hence, metaphysics and ontology had been remained in a confused state. By giving an example in natural science, the author had illustrated clearly what is the metaphysical Tao, and then extendedthe idea to metaphysics of morals. As a conclusion, the author suggests that it is better to use a new term to replace the imperfectly defined “metaphysics”, for example, metaformology. (shrink)

Doll, Jr. It explores how his life experiences have contributed to the formation and transformation of a celebrated teacher educator. From the child who spontaneously led a parade to the king of chaos who embraces complexity in education, complicated tales of Doll’s journey through his childhood, youth, and decades of teaching in schools and (...) in teacher education are situated in the historical, intellectual, and cultural context of American education. Seven themes are interwoven in Doll’s life, thought, and teaching: pedagogy of play, pedagogy of perturbation, pedagogy of presence, pedagogy of patterns, pedagogy of passion, pedagogy of peace, and pedagogy of participation. Based upon rich data collected over six years, this book demonstrates methodological creativity in integrating multiple sources and lenses. Profoundly moving, humorous, and inspirational, it is a much-needed text for undergraduate and graduate courses in teacher education, curriculum studies, theory and practice of teaching and learning, life history studies, chaos and complexity theory, and postmodernism. I want to thank Professor Wang for a very interesting and informative paper. It is especially informative to one who is relatively ignorant of the complex history of China's involvement with notions of modernity, and the variety of its contacts with Western influences. On the whole, the paper offers much valuable information about significant historical landmarks, and the diversity of ways that Chinese intellectuals and leaders have responded to them. One of the most beloved passages in the Zhuang-Zi text is a dialogue between Hui Zi and Zhuang Zi at the end of the “Qiu-shui” chapter. While this is one of many vignettes involving Hui Zi and Zhuang Zi in the text, this particular vignette has recently drawn attention in Chinese and comparative philosophy circles. The most basic question concerning these studies is whether or not the passage represents a substantial philosophical dispute, or instead idle chitchat between two friends. This (...) vignette has not only received much attention as of late, but commentators from at least Guo Xiang onward have taken the conversation as substantial rather than merely charming. Of the traditional readings that take the passage as substantial, there are two main strategies for taking Zhuang Zi as “winning” a substantial dispute: One that argues Zhuang Zi is undermining Hui Zi’s position without offering a positive position, and another that argues that Zhuang Zi is undermining Hui Zi’s position by offering a positive position. Guo Xiang’s “official commentary” is paradigmatic of the first “negative” strategy, while Wang Fuzhi’s reading is paradigmatic of the second “positive” strategy. The goal in the present article is to present these two strategies for reading the passage by translating and analyzing Guo’s and Wang’s annotations, thereby showing how the passage might be and has been taken as more than frivolous chitchat. As a part of the traditional Chinese technological (...) repertoire of "Techniques and Methods" (fangshu 方術), records of performing physiognomy date back to the Spring and Autumn period (8th-5th centuries B.C.) (p. 31). According to Lisa Raphals, physiognomy was a crucial part of early Chinese philosophical discussion of the body, cosmology and human existence.1 Yet Wang Xing argues that despite its long history, our knowledge of Chinese physiognomy before the Ming dynasty is rather limited due to the small amount of pre-Ming physiognomy manuscripts still in existence. Chinese physiognomy as we know it today is largely based on its predecessors in late imperial China, and it was during the late Ming that most of the well-known extant physiognomy manuals were produced (p. 34). In contrast, the paucity of academic surveys of Ming physiognomy means that when it comes to scholarly examination of Chinese physiognomic texts and academic representation of physiognomic theories, misinterpretation often occurs. Wang is particularly critical of an early academic work on Chinese physiognomy by American anthropologist William Lessa, who made many dubious and broad assertions about the origin and characteristics of Chinese physiognomy (p. 15).2 In this context, Wang's Physiognomy in Ming China: Fortune and the Body is the first monograph in the English-speaking world primarily dedicated to the study of Chinese physiognomy in the Ming dynasty, including its social, textual, intellectual and technological history. It is also the first work in English that comprehensively introduces the history of Chinese physiognomy in early to late imperial China.Wang's investigation of this topic is two-fold. On the one hand he tackles physiognomy manuals and records of physiognomy practice from a historical perspective. Wang uses a very famous Ming physiognomic "encyclopedia," The Compendium of Divine Physiognomy (Shenxiang quanbian 神相全編), as the main text in his discussion of physiognomic knowledge, as well as a large amount of anecdotal writings from the Song to Ming periods. On the other hand, Wang consciously draws links between Chinese physiognomic theories and modern Western philosophical and anthropological debates on the body, symbolism and phenomenology. To push forward this conversation, Wang establishes a unique [End Page 1] framework for interpreting the conceptualization of the body, fortune and the cosmos in Ming physiognomic texts: the "homological" body on which time is "spatialized," discussed further below. It is this second facet of the argument that could most intrigue and inspire scholars of Chinese philosophy like myself. As Marta Hanson comments, Wang's work is an excellent example of how Chinese technical as well as cosmological works could problematize and challenge modern Euro-American academic theorizations of Asian culture and how professional sinological study could contribute to salient modern intellectual debates.3 When reading Wang's book, readers should always bear in mind his intention to bring together Ming physiognomic theories with broader contemporary philosophical discourse.Apart from the introduction, there are seven chapters in the book. The first two chapters serve as the historical section of the discussion (although historical analysis is also an indispensable part of later chapters). Chapter 1 provides readers with an overall background to physiognomy in China, especially its categorization as a form of elite knowledge in traditional catalogues, the development of core physiognomic theories and concepts in relation to traditional Chinese cosmology and medical theories, and the textual history of Ming physiognomy manuals. Beyond providing general information, in my view the author here makes three outstanding points: the first is that what we know as Chinese physiognomy is actually not merely a technique of human body divination, but also a method of predicting human future via observing the whole material world. The present article presents Wang Fuzhi 王夫之 (1619-1692 C.E.)’s reading of the eighteenth chapter of the Zhuang-Zi 莊子 (ZZ) by looking at his entry from Zhuang-Zi-Tong 莊子通 and other key glosses from Zhuang-Zi-Jie 莊子解. The philosophical upshot, I aim to show, is that Wang takes ZZ as presenting the consummation of “the greatest joyousness” (zhi-le 至樂) as requiring getting rid of joyousness as one’s desideratum. Using Derek Parfit’s work as a point of reference, I aim to show that (...) this is not paradoxical or even inconsistent or even (directly or indirectly) self-defeating but is instead an interesting instance of a self-effacing theory. A short-lived but important movement in seventeenth-century English natural philosophy—which scholars call “magnetical philosophy” or “magnetical cosmology”—sought to understand gravity (both terrestrial and celestial) by analogy with magnetism. The movement was clearly inspired by William Gilbert’s De magnete (1600) and culminated with Robert Hooke’s prefiguring of the universal principle of gravitation, which he personally communicated to Isaac Newton in 1679. But the magnetical cosmology, as professed by those in the movement, differed from Gilbert’s philosophy in highly significant ways. Proponents (...) never accepted Gilbert’s animistic account of magnets and seem tacitly to have accepted a belief in action at a distance that Gilbert himself rejected. This essay argues that Francis Bacon (1561–1626) had already provided just the adaptations to Gilbert’s philosophy that the later thinkers adopted, including an important endorsement of action at a distance, and that he should be recognized as playing an important role in the movement. It includes a translation of The Great Learning of the Pure and Real, by Wang Tai-yü (ca. 1590-ca. 1658) and facing-page versions of William Chittick's English translation of the fifteenth-century Gleams (Lawā'iḥ) by 'Abd al-Rahman Jāmī and Murata's English translation of Liu Chih's (ca. 1662-ca. 1730) Chinese version of the same work. (Here, incidentally, I follow the book in using the Wade-Giles system.) One can see, comparing the translations, howLiu recast Jāmī's work in Chinese philosophic language, paraphrased some difficult passages, summarized others, and added his own commentaries.Interestingly, Liu eliminated Jāmī's Persian poetry. Murata thinks this is because Liu wanted to focus on the hard ideas; I suspect that it was because Liu realized that Persian prosody and imagery were too far from Chinese poetry to please his audience.Both Wang and Liu belonged to what must have been a rather loose but some-how connected circle of Chinese Islamic scholars. Both, also, almost necessarily used language fairly widespread in Chinese philosophy. Terms such as "emptiness" and "transformation" had many Chinese resonances, some most un-Islamic (Neo Confucian and Buddhist, for instance).Neither Chittick nor Murata give any glosses for key philosophical terms in either source language. Their philosophical and religious provenance, Chinese or Muslim, is correspondingly unclear.What is clear is that Neo-Confucianism had a strong influence on these scholars. Haqiqa "reality" is often translated as li "principle." Pen-jan "root nature" is used for the Arabic compound "essence and attributes." These examples are discussed in the introduction (p. 19). "Annihilation" becomes "conquering" (pp. 148-149). This is strange, because "Annihilation" (fana') is a technical term in Sufism for the disappearance of the self in God; it is an Arabic term, and literally means something like. "passing away." It signifies the forgetting or loss of self, such that only contemplation of the Divine remains. It is as close to the Divine as humans can get since, in Islam, humans cannot be absorbed into Allah (as, in Buddhism, they can be absorbed into Nirvāṇa or the Buddha-nature). "Conquering" seems a rather strange way to express this in Chinese. Perhaps Chinese Muslim readers of the time had developed this specialized sense for it.There are, of course, debatable translations here to contend with (both from Persian and Arabic to Chinese and from Persian and Chinese into English), but it appears that real incommensurability is involved. It was very difficult to use the language of Chinese philosophy in the seventeenth century, influenced as it was by centuries of Neo-Confucian thought, to talk about a radically different religion characterized by an infinitely powerful and wise God, aware of all futures, close to the believer and yet cut off.The inevitable result is to wedge the Arabic and Persian philosophy, so heavily informed by Neoplatonic essentialism and other... ABSTRACTIn this study, I examine the Confucian influence upon An Inquiry into the Good, the first publication of Nishida Kitarō. Nishida’s student Kōsaka Masaaki depicts his mentor’s conception of the good in terms of realising the 'Mandate of Heaven'. Taking this to be indicative of the importance of Confucianism for Nishida’s early thought, I compare his philosophy of pure experience and ethical project of ‘self-realisation’ with corresponding ideas found in the Confucian corpus. I especially focus on the Great Learning and (...) Doctrine of the Mean as interpreted by the Neo-Confucian Wang Yang-Ming. This study builds upon the pioneering work of Michel Dalissier, Dermott Walsh and David Williams on the Kyoto School and Confucianism. My portrayal of Confucianism is indebted to the ‘philosophical’ translations of Roger Ames, David Hall and Henry Rosemont, Jr., which bring into relief the tradition’s ‘relational ontology’ that Graham Parkes teaches is shared by the Kyoto School. Though a few scholars have discussed the transnational engagement of Caribbean thinkers with China, hitherto unknown is the imaginative alliance Left-wing Chinese writers crafted with the Caribbean via their works on the Haitian Revolution. This paper explores writings by four Chinese Marxists—Li Chunhui, Wang Chunliang, Lu Guojun, and Mao Xianglin—who engaged with Caribbean intellectuals, like Eric Williams, and used the history of the first anti-colonial revolution to rethink China’s own decolonial experiment. During the Maoist era, these thinkers argued for (...) the independence of the Haitian Revolution from the French Revolution, imagining Haiti’s revolutions as prefigurations of Third-World Revolution. In the deradicalized Deng era, these writers held contradictory stances towards capitalism, stressing how old and neocolonialism plundered Haiti. By reducing Sino-Caribbean relations to the Chinese diaspora in the Caribbean, or to the recent Belt and Road Initiative, scholars overlook lost revolutionary solidarities that aimed to dismantle world white supremacy. "Not another book on Zhuangzi!"As it turns out, Wandering at Ease in the Zhuangzi, edited by Roger T. Ames, was found to be (...) not just "another book on Zhuangzi" but, instead, a wonderful collection of creative essays that genuinely wanders on Zhuangzi's vast spirit and that should appeal to a broad academic audience. Do not be deceived by the publisher's blurb on the back cover: "an excellent balance of philological and philosophical analysis." This summary of the book's contents proves to be fortunately misleading.The common thread running through this book is that it is dedicated to Yang Yu-wei, who taught many of the contributors while they were graduate students at Taiwan Normal University. Randall P. Peerenboom hilariously describes his first encounter with Professor Yang in a coda to his essay "Living Beyond the Bounds:Henry Miller and the Quest for Daoist Realization":He darted across the busy main street, dodging traffic, all the while calling out my name in a booming voice sure to attract the attention of the wandering undead and waving his arms in whirlwind fashion, managing somehow to evoke simultaneously images of Don Quixote and Sancho Panza, Jack Nicholson in One Flew over the Cuckoo's Nest, and the Bodhidharma. Welcome, I thought, to the wonderful world of Oz.(p. 139) [End Page 125]This description sets the tone for the essays here, which concentrate on the Zhuangzi's humor, character, and personality, unafraid to stride out across the busy, one-way streets of traditional academic disciplines. While remaining rigorously within the bounds of academic probity, this volume steadfastly resists the dangerous encroachment of desiccating intellectualism upon the wit, intelligence, and charm of one of the world's greatest works of literature.All of the essays "live beyond the bounds" in some fashion or other. Chris Jochim's "Just Say No to 'No Self' in Zhuangzi" reviews recent writing on self and personhood in the Zhuangzi, and includes the treatment of Zhuangzi in the theories of flow and happiness by the noted psychologist Mihalyi Csikszentmihalyi. Daniel Coyle's study of the zhenren (authentic person), lurks tentatively in the shadows of comparative mysticism. A comparison such as "Theocentrism aside, Zhuangzi's language is Eckhart-like in that it cancels itself out, short-circuiting the intellect so as to open one up to spontaneity and the omnipresence of Heaven" deserves greater exploration than a short essay can afford. James D. Sellmann's essay on the transformative effects of humor is briefly illuminated by a reference to Milan Kundera's The Book of Laughter and Forgetting (1986),1 but this worthy literary intersection is only pursued in a footnote. The question of philosophy and literature is also raised in William Callahan's study of action and decision making in the story of Cook Ding. Callahan, again in footnotes, acknowledges the influence of Kundera, Barthes, and Derrida in his quest to understand what it means to "read" literary philosophy or philosophical literature. His essay, however, owes its chief debt to the linguistic analysis of Chad Hansen and A. C. Graham, and we can only hope that he will soon furnish us with the full fruits of his literary education.One group of essays deals with particular characters in the Zhuangzi. Kirill Ole Thompson's inventive study of fishermen in the Zhuangzi wades into the waters of Tang poetry, incorporating translations of Zhang Zhihe, Liu Zongyuan, Wang Wei, and Sikong Shu. The literary connection is only in a coda, but it is there nonetheless. A future study would perhaps do well to broaden this research to include works of art. One thinks of Wang Meng's masterpiece of around 1360, Fisherman of Huaxi or the Yuan literatus Wu Zhen's Fisherman Recluse on Lake Dongting, both in the collection of the National Palace Museum, T'aipei.2Zhuangzi's close companion, Hui Shi, is the subject of...
