Since 2002 we have been testing and refining a methodology for ontology development that is now being used by multiple groups of researchers in different life science domains. Gary Merrill, in a recent paper in this journal, describes some of the reasons why this methodology has been found attractive by researchers in the biological and biomedical sciences. At the same time he assails the methodology on philosophical grounds, focusing specifically on our recommendation that ontologies developed for scientific (...) purposes should be constructed in such a way that their terms are seen as referring to what we call universals or types in reality. As we show, Merrill’s critique is of little relevance to the success of our realist project, since it not only reveals no actual errors in our work but also criticizes views on universals that we do not in fact hold. However, it nonetheless provides us with a valuable opportunity to clarify the realist methodology, and to show how some of its principles are being applied, especially within the framework of the OBO (Open Biomedical Ontologies) Foundry initiative. Like any discipline, bioethics is a developing field of academic inquiry; and recent trends in scholarship have been towards more engagement with empirical research. This ‘empirical turn’ has provoked extensive debate over how such ‘descriptive’ research carried out in the social sciences contributes to the distinctively normative aspect of bioethics. This paper will address this issue by developing a practical research methodology for the inclusion of data from social science studies into ethical deliberation. This methodology will be based (...) on a naturalistic conception of ethical theory that sees practice as informing theory just as theory informs practice – the two are symbiotically related. From this engagement with practice, the ways that such theories need to be extended and developed can be determined. This is a practical methodology for integrating theory and practice that can be used in empirical studies, one that uses ethical theory both to explore the data and to draw normative conclusions. Philosophy has a wealth of heuristics—philosophical heuristics—although they have not been well documented or studied. Sometimes they draw attention to a problem with a philosophical position—for example, it involves a problematic definite description, or it has to make a choice that seems arbitrary. Sometimes they provide solutions to a problem—for example, there are many techniques for handling arbitrariness. Sometimes they suggest ways of replacing hard problems with easier ones, with strategies for approaching the latter—for example, replacing intensional notions with extensional (...) surrogates, and then perhaps diagramming the latter. Sometimes they appeal to fertile modes of thinking more generally—for example, continuity reasoning. Philosophers have been becoming increasingly self-conscious of their methodology, yet I believe that the study of such heuristics has been surprisingly neglected. This chapter highlights the importance of philosophical heuristics to philosophical methodology. It considers especially a cluster involving the notion of resemblance. (shrink)

Frank Knight (1921) famously distinguished the epistemic modes of certainty, risk, and uncertainty in order to characterize situations where deterministic, probabilistic or possibilistic foreknowledge is available. Because our probabilistic knowledge is limited, i.e. because many systems, e.g. the global climate, cannot be described and predicted probabilistically in a reliable way, Knight's third category, possibilistic foreknowledge, is not simply swept by the probabilistic mode. This raises the question how to justify possibilistic predictionsincluding the identication of the worst case. The development of (...) such a modal methodology is particularly vital with respect to predictions of climate change. I show that a methodological dilemma emerges when possibilistic predictions are framed in traditional terms and argue that a more nuanced conceptual framework, distinguishing dierent types of possibility, should be used in order to convey our uncertain knowledge about the future. The new conceptual scheme, however, questions the applicability of standard rules of rational decision-making, thus generating new challenges. (shrink)

This Element introduces several prominent themes in contemporary work on the epistemology and methodology of ethics. Topics addressed include skeptical challenges in ethics, epistemic arguments in metaethics, what is epistemically distinctive of the ethical. I investigate the widely held view that fundamental musical ontology should be descriptivist rather than revisionary, that is, that it should describe how we think about musical works, rather than how they are independently of our thought about them. I argue that if we take descriptivism seriously then, first, we should be sceptical of art-ontological arguments that appeal to independent metaphysical respectability; and, second, we should give ‘fictionalism’ about musical works—the theory that they do not exist—more serious consideration than it (...) is usually accorded. In recent years a new discussion on the nature of philosophical expertise has emerged: whether philosophers possess a special kind of expertise, what such expertise would entail, how to measure it, and related concerns. The aim of the present article is to clarify certain related points across these debates in the hope of paving a clearer path forward, by addressing the following. (1) The expertise defense, which seems central to many discussions on methodology and expertise, has been misconstrued at (...) times. (2) Questions of expertise and methodology could be separated more clearly. (3) The study of expertise may be important in its own right; however, there may be good reasons to give priority to methodological concerns. (4) Finally, when viewed in light of methodological concerns, a new project emerges when engaging with recent contributions to the expertise debate. Research on the human microbiome has gen- erated a staggering amount of sequence data, revealing variation in microbial diversity at the community, species (or phylotype), and genomic levels. In order to make this complexity more manageable and easier to interpret, new units—the metagenome, core microbiome, and entero- type—have been introduced in the scientific literature. Here, I argue that analytical tools and exploratory statisti- cal methods, coupled with a translational imperative, are the primary drivers of this new ontology. By reducing the (...) dimensionality of variation in the human microbiome, these new units render it more tractable and easier to interpret, and hence serve an important heuristic role. Nonetheless, there are several reasons to be cautious about these new categories prematurely ‘‘hardening’’ into natural units: a lack of constraints on what can be sequenced metagenomically, freedom of choice in taxonomic level in defining a ‘‘core microbiome,’’ typological framing of some of the concepts, and possible reification of statistical constructs. Finally, lessons from the Human Genome Project have led to a translational imperative: a drive to derive results from the exploration of microbiome variation that can help to articulate the emerging paradigm of per- sonalized genomic medicine (PGM). Discussions of Karl Popper's falsificationist philosophy of science appear regularly in the recent literature on economic methodology. In this literature, there seem to be two fundamental points of agreement about Popper. First, most economists take Popper's falsificationist method of bold conjecture and severe test to be the correct characterization of scientific conduct in the physical sciences. Second, most economists admit that economic theory fails miserably when judged by these same falsificationist standards. As Latsis states, “the development of economic analysis (...) would look a dismal affair through falsificationist spectacles.”. (shrink)

According to some critics, traditional armchair philosophical methodology relies in an illicit way on intuitions. But the particular structure of the critique is not often carefully articulated—a significant omission, since some of the critics’ arguments for skepticism about philosophy threaten to generalize to skepticism in general. More recently, some experimentalist critics have attempted to articulate a critique that is especially tailored to affect traditional methods, without generalizing too widely. Such critiques are more reasonable, and more worthy of serious consideration, (...) than are blunter critiques that generalize far too widely. I argue that a careful (empirical!) examination of extant philosophical practices shows that traditional philosophical methods can meet these more reasonable challenges. (shrink)

Semmelweis’s work predates the discovery of the power of randomization in medicine by almost a century. Although Semmelweis would not have consciously used a randomized controlled trial (RCT), some features of his material—the allocation of patients to the first and second clinics—did involve what was in fact a randomization, though this was not realised at the time. This article begins by explaining why Semmelweis’s methodology, nevertheless, did not amount to the use of a RCT. It then shows why it (...) is descriptively and normatively interesting to compare what he did with the modern approach using RCTs. The argumentation centres on causal inferences and the contrast between Semmelweis’s causal concept and that deployed by many advocates of RCTs. The rise of experimental philosophy is generating pressing methodological questions for philosophers. Can findings from experimental studies hold any significance for philosophy as a discipline? Can philosophical theorizing be improved through consideration of such studies? Do these studies threaten traditional philosophical methodology?

A number of authors have drawn attention to the contributions to geology of Robert Hooke, and it has been pointed out that in several ways his ideas were more advanced than those of Steno, who is sometimes taken to be the founder of geology as a scientific discipline. Moreover, it has been argued that in a number of instances Hooke should receive the credit for ideas which are usually believed to have originated in the work of James Hutton. This recognition (...) of the significance of Hooke's work is regarded by the present writer as being well founded. But, by contrast, the relationship between Hooke's geological ideas and his views on the proper methods for conducting scientific enquiries has been largely overlooked, and his views on the methodology of science, as revealed in his Posthumous works, have received little discussion. Moreover, on one of the few occasions on which they were discussed, by William Whewell, they were belittled. Whewell regarded Hooke's methodological contribution as merely ‘an attempt to adapt the Novum organon to the age which succeeded its publication’, 5 and he implied that the ‘same imperfections’ were to be found in the writings of both Hooke and Bacon. The influence of Bacon is, to be sure, most obvious in Hooke's general philosophy. Nevertheless, it will be argued that Hooke had a much clearer idea than did Bacon of the importance of so-called ‘hypothetico-deductive’ methods in science, and that in many ways his methodological views represent a significant advance on those of Bacon. Scientific conflicts often stem from differences in the conceptual framework through which scientists view and understand their own field. In this chapter, I analyze the ontological and methodological assumptions of three traditions in evolutionary biology, namely, Ernst Mayr’s population thinking, the gene-centered view of the Modern Syn thesis, and the Extended Evolutionary Synthesis. Each of these frameworks presupposes a different account of "evolutionary causes," and this discrepancy prevents mutual understanding and objective evaluation in the recent contention surrounding the EES. From (...) this perspective, the chapter characterizes the EES research program as an attempt to introduce causal structures beyond genes as additional units of evolution, and compares its research methodology and objectives with those of the traditional MS framework. Many of the philosophical doctrines purveyed by postmodernists have been roundly refuted, yet people continue to be taken in by the dishonest devices used in proselytizing for postmodernism. I exhibit, name, and analyse five favourite rhetorical manoeuvres: Troll's Truisms, Motte and Bailey Doctrines, Equivocating Fulcra, the Postmodernist Fox Trot, and Rankly Relativising Fields. Anyone familiar with postmodernist writing will recognise their pervasive hold on the dialectic of postmodernism and come to judge that dialectic as it ought to be judged.

Over the past few decades, feminist philosophy has become recognised as a philosophical sub-discipline in its own right. Among the ‘core’ areas of philosophy, metaphysics has nonetheless until relatively recently remained largely dismissive of it. Metaphysics typically investigates the basic structure of reality and its nature. It examines reality's putative building blocks and inherent structure supposedly ‘out there’ with the view to uncovering and elucidating that structure. For this task, feminist insights appear simply irrelevant. Moreover, the value-neutrality of metaphysics seems (...) prima facie incompatible with feminism's explicitly normative stance in that feminist philosophy involves advocacy: speaking on behalf of some group on political grounds. The prospects of feminist metaphysics thus look grim. Nonetheless, feminist philosophers have in recent years increasingly taken up explicitly metaphysical investigations. The basic ideas behind such investigations can be summed up as follows: feminist metaphysics is about negotiating the natural and going beyond the fundamental. In so doing, feminist investigations have expanded the scope of metaphysics. Further, feminist philosophers typically bring new methodological insights to bear on traditional ways of doing philosophy. With this in mind, the article considers the following questions: when thinking about philosophical methodology, how does feminist metaphysics fare relative to ‘mainstream’ metaphysics? More specifically, is feminism's political advocacy inconsistent with apparent objectivity that some prominent contemporary versions of metaphysics are committed to? (shrink)

In this article, we analyse how researchers use the categories of race and ethnicity with reference to genetics and genomics. We show that there is still considerable conceptual “messiness” (despite the wide-ranging and popular debate on the subject) when it comes to the use of ethnoracial categories in genetics and genomics that among other things makes it difficult to properly compare and interpret research using ethnoracial categories, as well as draw conclusions from them. Finally, we briefly reconstruct some of the (...) biases of reductionism to which geneticists (as well as other researchers referring to genetic methods and explanations) are particularly exposed to, and we analyse the problem in the context of the biologization of ethnoracial categories. Our work constitutes a novel, in-depth contribution to the debate about reporting race and ethnicity in biomedical and health research. First, we reconstruct the theoretical background assumptions about racial ontology which researchers implicitly presume in their studies with the aid of a sample of recent papers published in medical journals about COVID-19. Secondly, we use the typology of the biases of reductionism to the problem of biologization of ethnoracial categories with reference to genetics and genomics. (shrink)

There has been extensive work in the space of Indigenous epistemological approaches to research. Because Australian Indigenous peoples have been researched significantly, there are guidelines around the ethical and cultural conduct of this type of research. Via investigating the Academy’s approach to research in general, we can illuminate the vast differences between empirical approaches to research from the ‘West’ compared to knowledge acquisition and sharing through ‘relationality’ from an Indigenous perspective. This paper investigates this dichotomy and brings into question the (...) premise of power and value attributed to each approach, arguing that this is still not an equal ascription. This paper posits a reconfiguration of approaches to research as a way of extending on research in general, and provides a platform of how Indigenous knowledges can extend on and reconfigure, in a positive way, approaches to research. Many feminists have aruged that researchers must “give voice” to hitherto silenced women by adopting “the view from below.” Critically reviewing the literature on feminist methodology, the author argues that this perspective, while absolutely essential, is not sufficient. Confining research to induction-based methods ignores the limits to such research: Ideologies of oppression are often internalized, while the underlying structures of oppression are hidden. Marxist approaches may help reveal hidden determinants of oppression, but they risk exacerbating inequalities between researcher and (...) researched. Women's experience of a world shaped by structures of inequality produces contradictory relationships among researcher and researched and requires a methodology that deals with difference and the blindness of privilege among women. Women's oppression is “a complex of many contradictions” and necessitates a new standpoint-based methodology, created by researchers and participants of diverse race, class, and other oppressed groups, refocusing and re-visioning knowledge based on theory, action, and experience. A literary criticism is presented of the book "Challenging Liberalism: Feminism As Political Critique," by Lisa Schwartzman, in response to a symposium devoted to her book. The author comments on feminist theory's criticism of liberalism and the potential for feminist methodology to address the oppression of women globally. Topics include the argument for women's rights as human rights and criticism of the women's rights movement by African scholars, as well as a discussion of the Massai tribe.

This book is a study in the methodology of philosophical inquiry. It expounds and defends the thesis that systematization is the proper instrument of philosophical inquiry and that the effective pursuit of philosophy's mission calls for constructing a doctrinal system that answers our questions in a coherent and comprehensive manner.

We take up the challenge of developing an international network with capacity to survey the world's scientists on an ongoing basis, providing rich datasets regarding the opinions of scientists and scientific sub-communities, both at a time and also over time. The novel methodology employed sees local coordinators, at each institution in the network, sending survey invitation emails internally to scientists at their home institution. The emails link to a ‘10 second survey’, where the participant is presented with a single (...) statement to consider, and a standard five point Likert scale. In June 2023, a group of 30 philosophers and social scientists invited 20,085 scientists across 30 institutions in 12 countries to participate, gathering 6,807 responses to the statement 'Science has put it beyond reasonable doubt that COVID-19 is caused by a virus'. The study demonstrates that it is possible to establish a global network to quickly ascertain scientific opinion on a large international scale, with high response rate, low opt-out rate, and in a way that allows for significant (perhaps indefinite) repeatability. Measuring scientific opinion in this new way would be a valuable complement to currently available approaches, potentially informing policy decisions and public understanding across diverse fields. Abstract Recent criticisms of intuition from experimental philosophy and elsewhere have helped undermine the authority of traditional conceptual analysis. As the product of more empirically informed philosophical methodology, this result is compelling and philosophically salutary. But the negative critiques rarely suggest a positive alternative. In particular, a normative account of concept determination—how concepts should be characterized—is strikingly absent from such work. Carnap's underappreciated theory of explication provides such a theory. Analyses of complex concepts in empirical sciences illustrates and supports (...) this claim, and counteracts the charge explication is only suitable for highly mathematical, axiomatic contexts. Explication is also defended against the influential criticism it is “philosophically unilluminating”. This study uses best–worst scaling experiments to examine differences across six countries in the attitudes of consumers towards social and ethical issues that included both product related issues (such as recycled packaging) and general social factors (such as human rights). The experiments were conducted using over 600 respondents from Germany, Spain, Turkey, USA, India, and Korea. The results show that there is indeed some variation in the attitudes towards social and ethical issues across these six countries. However, what is more (...) telling are the similarities seen and the extent to which individual variation dominates observable demographics and country-based variables. (shrink)

Scientific practice is a type of social practice, and every enterprise of knowledge in general exhibits important social dimensions. But should the fact that scientific practice is born out of and tied to the collaborative efforts of the members of a social group be taken to affect the products of these practices as well? In this paper, I will try in to give an affirmative answer to this question. My strategy will be to argue that the aim of science is (...) partially determined by a socio-historical context and that this aim, together with the available background knowledge, stands behind a methodology that is responsible for empirically and aim-adequate theoretical results. Because no single person or group holds knowledge about all aspects of research, mechanisms are needed to support knowledge exchange and engagement. Expertise in the research setting necessarily includes scientific and methodological expertise, but also expertise gained through the experience of participating in research and/or being a recipient of research outcomes. Engagement is, by its nature, reciprocal and relational: the process of engaging research participants, patients, citizens and others brings them closer to the research but also brings the research closer (...) to them. When translating research into practice, engaging the public and other stakeholders is explicitly intended to make the outcomes of translation relevant to its constituency of users. In practice, engagement faces numerous challenges and is often time-consuming, expensive and ‘thorny’ work. We explore the epistemic and ontological considerations and implications of four common critiques of engagement methodologies that contest: representativeness, communication and articulation, impacts and outcome, and democracy. The ECOUTER methodology addresses problems of representation and epistemic foundationalism using a methodology that asks, “How could it be otherwise?” ECOUTER affords the possibility of engagement where spatial and temporal constraints are present, relying on saturation as a method of ‘keeping open’ the possible considerations that might emerge and including reflexive use of qualitative analytic methods. This paper describes the ECOUTER process, focusing on one worked example and detailing lessons learned from four other pilots. ECOUTER uses mind-mapping techniques to ‘open up’ engagement, iteratively and organically. ECOUTER aims to balance the breadth, accessibility and user-determination of the scope of engagement. An ECOUTER exercise comprises four stages: engagement and knowledge exchange; analysis of mindmap contributions; development of a conceptual schema ; and feedback, refinement and development of recommendations. ECOUTER refuses fixed truths but also refuses a fixed nature. Its promise lies in its flexibility, adaptability and openness. ECOUTER will be formed and re-formed by the needs and creativity of those who use it. (shrink)

This chapter brings some much-needed conceptual clarity to the debate about Locke’s scientific methodology. Instead of having to choose between the method of hypothesis and that of natural history (as most interpreters have thought), he would resist prescribing a single method for natural sciences in general. Following Francis Bacon and Robert Boyle, Locke separates medicine and natural philosophy (physics), so that they call for completely different methods. While a natural philosopher relies on “speculative” (causal-theoretical) hypotheses together with natural-history making (...) to explicate phenomena, a medical practitioner must prioritize collecting data about what remedies tend to cure what diseases over hypothesizing about the causes of the latter.
