Predicting the binding mode of flexible polypeptides to proteins is an important task that falls outside the domain of applicability of most small molecule and protein-protein docking tools. Here, we test the small molecule flexible ligand docking program Glide on a set of 19 non-α-helical peptides and systematically improve pose prediction accuracy by enhancing Glide sampling for flexible polypeptides. In addition, scoring of the poses was improved by post-processing with physics-based implicit solvent MM- GBSA calculations. Using the best RMSD among (...) the top 10 scoring poses as a metric, the success rate (RMSD ≤ 2.0 \textbackslash AA for the interface backbone atoms) increased from 21 with default Glide SP settings to 58 with the enhanced peptide sampling and scoring protocol in the case of redocking to the native protein structure. This approaches the accuracy of the recently developed Rosetta FlexPepDock method (63 success for these 19 peptides) while being over 100 times faster. Cross-docking was performed for a subset of cases where an unbound receptor structure was available, and in that case, 40 of peptides were docked successfully. We analyze the results and find that the optimized polypeptide protocol is most accurate for extended peptides of limited size and number of formal charges, defining a domain of applicability for this approach. Did the Greeks believe in their mythology? The answer is difficult, for “believe” means so many things… Not everyone believed that Minos continued to be a judge in Hell or that Theseus defeated the Minotaur, and they knew that poets “lie.” Nevertheless, their manner of not believing gave reason for concern, for Theseus was no less real in their eyes. It is simply necessary to “purify myth with reason’“ and to reduce the biography of the companion of Hercules to its (...) historic kernel. As for Minos, after a prodigious mental effort, Thucydides extracts the same kernel from his subject: “Of all those whom we know only by hearsay, Minos was the first to have a fleet.” The father of Phaedra, the husband of Pasiphaë is nothing more than a king who was master of the sea. The purification of the mythical by the logos is not an episode in the eternal struggle, from the beginning to Voltaire and Renan, between superstition and reason, a struggle which was the glory of Greek genius. The myth and the logos, despite Nestle, are not simple opposites like truth and error. Myth was a subject of serious reflections, and the Greeks had not yet finished with it six centuries after the Sophist movement which has been called their Aufklärung. Far from being a triumph of reason, the purging of myth by logos is a very dated program whose absurdity is surprising. Why did the Greeks make themselves unhappy for nothing by seeking to separate the wheat from the chaff instead of rejecting in one gesture the fantasy of both Theseus and the Minotaur, the very existence of a fabulous Minos as well as the implausible qualities with which the myth endows this Minos? We discuss five kinds of representations of rationales and provide a formal account of how they can alter disputation. The formal model of disputation is derived from recent work in argument. The five kinds of rationales are compilation rationales, which can be represented without assuming domain-knowledge (such as utilities) beyond that normally required for argument. The principal thesis is that such rationales can be analyzed in a framework of argument not too different from what AI already has. The result is (...) a formal understanding of rationales, a partial taxonomy, and a foundation for computer programs that represent and reason with rationales.The five kinds of rationales are as follows: (c)ompression and (s)pecialization, which yield rules, and (d)isputation, which yields a decision. These are modeled as potentially changing the focus of the dispute. Then there are (f)it, a rationale for rules, and (r)esolution, a rationale for decisions. It's no secret that drugs and alcohol have been fuel for some SNL cast members. In the early days, the culture and writing of SNL were fueled by drugs, particularly cocaine and marijuana. So John Belushi's drug use was not at all (...) unique, and it justified his belief that people in the entertainment business needed to do drugs to cope with pressure and stress. Sadly, though, John and Chris Farley both lost their lives to overdoses at the young age of 33. Although Stuart Smalley pokes fun at the Pollyanna tone of recovery gurus, Al Franken himself has been a great advocate for the kind of twelve‐step programs that Chris Farley succeeded with for a time. When I first started to think about the neural basis of aesthetic experiences in the late 1990s, little was written on the topic. Unlike other domains of psychology, such as attention, or perception, or memory, aesthetics had not gained purchase in cognitive neuroscience. In fact, aesthetics was barely visible in psychology itself despite being rooted in Fechner's writings over a hundred years earlier. In 1999, papers by Zeki (1999) and Ramachandran and Hirstein (1999) were initial forays into scientific aesthetics by (...) established neuroscientists. While undeniably important as initial markers for the field, their papers were but a first step. They were speculative and did not offer a framework for a systematic research program. Scholars in the humanities latched on to these initial papers, in ways that were detrimental to the field. For the most part, they ignored subsequent careful experimental work done by neuroscientists, as if neuroaesthetics began and ended in 1999 (Chatterjee, 2011). Missing in early discussions was a basic question: what would a framework that could guide experimental progress in the neuroscience of aesthetics entail? (shrink)

Just Shelter: Gentrification, Integration, Race, and Reconstruction is a work of political philosophy that examines the core injustices of the contemporary U.S. housing crisis and its relation to enduring racial injustices. It posits that what is required to achieve justice in social-spatial arrangements—what is otherwise called “spatial justice”—is to prioritize, in the crafting and enforcement of housing policy, individual moral equality and liberty; distributive justice; equal citizenship; and, due to history and continuing practice and effects of racial discrimination in housing (...) policy and the housing market in the United States, corrective justice in the form of rectification programs to address the history of racism in housing policy that should be implemented by local, state, and federal governments. To arrive at and illustrate this conclusion, it investigates aspects of the housing crisis closely related to the history of American racial injustice, such as gentrification, segregation, desegregation, integration, and, to a lesser extent, homelessness, and offers liberal reform gestures toward a broad view of reconstructive justice. We tend to think that a person who is both reasonable and moral can have a good life. What constitutes a life that is not only good but superlative, or even “marvellous” or “holy”? Those who have such lives are called sages, heroes or saints, and their lives can display great integrity as well as integration with a transformative “Spiritual Presence.” Does it follow that saints are perfect people? Is there a common vision that impels them to seek holiness? In (...) a controversial interpretation of mysticism Horne suggests that there is no single formula for the meaning of life and no one story that displays it to us. Mysticism, rather than being just a visionary perception, then becomes a problem-solving process that brings about a creative transformation of the personality at a critical stage in life. He suggests also that saints may be imperfect morally and describes true saints as double-minded: they are serious in a playful way. Mysticism and Vocation illuminates our understanding of saintly lives by explicating their mystical characteristics and extending discussions of mysticism to explain its role in active lives. In discussing important decisions that go beyond conventional morality, it adds to recent philosophical arguments by Charles Taylor, Alasdair MacIntyre, Iris Murdoch, Bernard Williams and others to the effect that morality should be defined more broadly to deal with the human condition. Abstract:Organizational justice and injustice are widely noted influences on employees’ ethical behavior. Corporate ethics programs also raise issues of justice; organizations that fail to “follow-through” on their ethics policies may be perceived as violating employees’ expectations of procedural and retributive justice. In this empirical study of four large corporations, we considered employees’ perceptions of general organizational justice, and their perceptions of ethics program follow-through, in relation to unethical behavior that harms the organization, and to employees’ willingness to help the organization (...) by reporting ethical problems and issues to management. Results show that when employees perceive general organizational justice and ethics program follow-through, there is less unethical behavior and greater willingness to report problems. General justice and ethics program follow-through also interact with each other, showing that the impact of ethics initiatives is influenced by the organizational context. (shrink)

This study describes the level of moral sensitivity among nursing students enrolled in a traditional baccalaureate nursing program and a master’s nursing program. Survey responses to the Modified Moral Sensitivity Questionnaire for Student Nurses from 250 junior, senior, and graduate students from one nursing school were analyzed. It was not possible to draw conclusions based on the tool. Moral category analysis showed students ranked the category structuring moral meaning highest and interpersonal orientation second. The moral issue ranking highest was honesty, (...) respect for the patient second, and third was responsibility to know the patient’s situation. Seniors agreed more often about the need to focus on patient safety. As students progress through the baccalaureate program and into the graduate program, their perspectives increasingly recognize the contextuality of moral issues. The results show a need to further develop a tool to measure moral sensitivity, using student understanding and perceptions of moral issues. (shrink)

On the example of the online game Akinator, the basic principles on which programs of this type are built are considered. Effective technics have been proposed by which artificial intelligence systems can build logical inferences that allow to identify an unknown subject from its description. To confirm the considered hypotheses, the terminological analysis of definition of the program "Akinator" offered by the author is carried out. Starting from the assumptions given by the author's definition, the article complements their definitions presented (...) by other researchers and analyzes their constituent theses. Finally, some proposals are made for the next steps in improving the program. The Akinator program, at one time, became one of the most famous online games using artificial intelligence. And although this was not directly stated, it was clear to the experts in the field of artificial intelligence that the program uses the techniques of expert systems and is built on inference rules. At the moment, expert systems have lost their positions in comparison with the direction of neural networks in the field of artificial intelligence, however, in the case considered in the article, we are talking about techniques using both directions – hybrid systems. Games for filling semantics interact with the user, expanding their semantic base and use certain strategies to achieve the best result. The playful form of such semantics filling programs is beneficial for researchers by involving a large number of players. The article examines the techniques used by the Akinator program, and also suggests possible modifications to it in the future. This study, first of all, focuses on how the knowledge base of the Akinator program is built, it consists of incomplete sets, which can be filled and adjusted as a result of further iterations of the program launches. It is important to note our assumption that the order of questions used by the program during the game plays a key role, because it determines its strategy. It was identified that the program is guided by the principles of nonmonotonic logic – the assumptions constructed by the program are not final and can be rejected by it during the game. The three main approaches to acquisite semantics proposed by Jakub Šimko and Mária Bieliková are considered, namely, expert work, crowdsourcing and machine learning. Paying attention to machine learning, the Akinator program using machine learning to build an effective strategy in the game presents a class of hybrid systems that combine the principles of two main areas in artificial intelligence programs – expert systems and neural networks. Abstract:Previous research has identified multiple approaches to the design and implementation of corporate ethics programs (Paine, 1994; Weaver, Treviño, and Cochran, in press b; Treviño, Weaver, Gibson, and Toffler, in press). This field survey in a large financial services company investigated the relationships of the values and compliance orientations in an ethics program to a diverse set of outcomes. Employees’ perceptions that the company ethics program is oriented toward affirming ethical values were associated with seven outcomes. Perceptions of a compliance (...) orientation were associated with four of these outcomes. The interaction of values and compliance orientations was associated with employees’ willingness to report misconduct. In general, a values orientation makes a greater unique contribution to the measured outcomes when compared to a compliance orientation. (shrink)

One major milestone in the development of the sea urchin embryo is the assembly of a single cilium on each blastomere just before hatching. These cilia are constructed both from pre‐existing protein building blocks, such as tubulin and dynein, and from a number of 9+2 architectural elements that are synthesized de novo at ciliogenesis. The finite or quantal synthesis of certain key architectural proteins is coincident with ciliary elongation and proportional to ciliary length. Upon deciliation, the synthesis of architectural proteins (...) occurs anew, a new cilium grows, and the stores of various building blocks are replenished. This routine of coordinated ciliary gene expression may be replayed experimentally many times without delaying normal development. The ability to regenerate cilia has allowed elucidation of these various protein synthetic relationships and has led to the discovery of the pathways by which membrane‐associated tubulin and axoneme‐associated architectural proteins are conveyed into the highly compartmentalized growing cilium. The sea urchin embryo thus provides a very convenient model system for studies of ciliary assembly and maintenance, coordinate gene expression and membrane dynamics. (shrink)

The dominant public philosophy of the United States of America has long been some version of liberalism--dedicated to individual liberty, equal rights, religious freedom, government by consent, and established limits on political power. Today, however, we find ourselves in unusual times, when the major political parties have powerful and growing wings that embrace decidedly illiberal public philosophies. On the Left, critical theory eschews Enlightenment rationalism and liberal ideas of toleration and individual liberty as structures that serve to support inequality and (...) oppression. On the Right, conservative scholars excoriate liberalism for privileging an ideal of individual autonomy that eats away at the civilizing bonds of family, tradition, religion, and country. What seems new here is not the critiques themselves, but the power and popularity of political movements that openly and proudly reject the first principles of America's long-dominant public philosophy. Can the center hold? Can the principles of 1776 survive? Or has liberalism run its course? With these questions in the air, this book proposes to return with fresh eyes to the beginning of liberalism and the political philosophy of John Locke. Instead of looking at Lockean liberalism as a simple and timeworn ideological program, the essays reexamine Locke's project by remaining alive to the complexity and nuance with which he addressed his subject. In computer science, an algorithm is an unambiguous specification of how to solve a class of problems. Algorithms can perform calculation, data processing and automated reasoning tasks. As an effective method, an algorithm can be expressed within a finite amount of space and time and in a well-defined formal language for calculating a function. The experience of newborn screening for Krabbe disease in New York State demonstrates the ethical problems that arise when screening programs are expanded in the absence of true understanding of the diseases involved. In its 5 years of testing and millions of dollars in costs, there have been very few benefits, and the testing has uncovered potential cases of late-onset disease that raise difficult ethical questions in their own right. For these reasons, we argue that Krabbe screening should only be (...) continued as a research project that includes the informed consent of parents to the testing. (shrink)

This book is the first systematic account of Pierre Charron's influence among the major French philosophers in the period (1601-1662). It shows that Charron's Wisdom was one of the main sources of inspiration of Pierre Gassendi's first published book, the Exercitationes adversus aristoteleos. It sheds new light on La Mothe Le Vayer, who is usually viewed as a major free thinker. By showing that he was a follower of Charron, La Mothe emerges neither as a skeptical apologist nor as a (...) disguised libertine, as combatting superstition but not as irreligious. The book shows the close presence of Charron in the preambles of Descartes' philosophy and that the cogito is mainly based on the moral Academic self-assurance of Charron's wise man. This interpretation reverses the standard view of Descartes' relation to skepticism. Once this skepticism is recognized to be Charron's Academic one, it is seen not as the target but as the source of the cogito. Pascal is the last major philosopher for whom Charron's wisdom is crucially relevant. Montaigne and Descartes influenced, respectively, Pascal's view of the Pyrrhonian skeptic and of the skeptical main arguments. The book shows that Charron's Academic skeptical wise man is one of the main targets of his projected apology for Christianity, since he considered him as a threat and counter-example of the kind of Christian view of human beings he believed. By restoring the historical philosophical relevance of Charron in early modern philosophy and arguing for the relevance of Academic skepticism in the period, this book opens a new research program to early modern scholars and will be valuable for those interested in the history of philosophy, French literature and religion. This volume has its already distant or1g1n in an inter national conference on Evolutionary Epistemology the editors organized at the University of Ghent in November 1984. This conference aimed to follow up the endeavor started at the ERISS (Epistemologically Relevant Internalist Sociology of Science) conference organized by Don Campbell and Alex Rosen berg at Cazenovia Lake, New York, in June 1981, whilst in jecting the gist of certain current continental intellectual developments into a debate whose focus, we thought, was in (...) danger of being narrowed too much, considering the still underdeveloped state of affairs in the field. Broadly speaking, evolutionary epistemology today con sists of two interrelated, yet qualitatively distinct inves tigative efforts. Both are drawing on Darwinian concepts, which may explain why many people have failed to discriminate them. One is the study of the evolution of the cognitive apparatus of living organisms, which is first and foremost the province of biologists and psychologists (H. C. Plotkin, Ed. , Learning, Development, and Culture: Essays in Evolu tionary Epistemology, New York, Wiley, 1984), although quite a few philosophers - professional or vocational - have also felt the need to express themselves on this vast subject (F. M. Wuketits, Ed. , Conce ts and Approaches in Evolutionary Epistemology, Dordrecht Boston, Reidel, 1984). The other approach deals with the evolution of science, and has been dominated hitherto by (allegedly) 'naturalized' philosophers; no book-length survey of this literature is available at present. Recent research on human problem solving has largely focused on laboratory tasks that do not demand from the subject much prior, task‐related information. This study seeks to extend the theory of human problem solving to semantically richer domains that are characteristic of professional problem solving. We discuss the behavior of a single subject solving problems in chemical engineering thermodynamics. We use as a protocol‐encoding device a computer program called SAPA which also doubles as a theory of the subject's problem‐solving behavior. (...) The subject made extensive use of means‐ends analysis, similar to that observed in semantically less rich domains, supplemented by recognition mechanisms for accessing information in semantic memory. Over the past decade or so, several commentators have called for mission-driven research programs on solar geoengineering, also known as solar radiation management (SRM) or climate engineering. Building on the largely epistemic reasons offered by earlier commentators, this paper argues that a well-designed mission-driven research program that aims to evaluate solar geoengineering could promote justice and legitimacy, among other valuable ends. Specifically, an international, mission-driven research program that aims to produce knowledge to enable well-informed decision-making about solar geoengineering could (1) (...) provide a more effective way to identify and answer the questions that policymakers would need to answer; and (2) provide a venue for more efficient, effective, just, and legitimate governance of solar geoengineering research; while (3) reducing the tendency for solar geoengineering research to exacerbate international domination. Thus, despite some risks and limitations, a well-designed mission-driven research program offers one way to improve the governance of solar geoengineering research relative to the ‘investigator-driven’ status quo. The "problem of counterfactuals," as proposed by Goodman and Chisholm, cannot be solved. However, a similar program, pioneered by Hiż and Mrs. Milmed, but largely neglected, can be completed and promises a satisfactory analysis of subjunctive conditionals.

Scientific discovery is often regarded as romantic and creative - and hence unanalyzable - whereas the everyday process of verifying discoveries is sober and more suited to analysis. Yet this fascinating exploration of how scientific work proceeds argues that however sudden the moment of discovery may seem, the discovery process can be described and modeled. Using the methods and concepts of contemporary information-processing psychology (or cognitive science) the authors develop a series of artificial-intelligence programs that can simulate the human thought (...) processes used to discover scientific laws. The programs - BACON, DALTON, GLAUBER, and STAHL - are all largely data-driven, that is, when presented with series of chemical or physical measurements they search for uniformities and linking elements, generating and checking hypotheses and creating new concepts as they go along. "Scientific Discovery examines the nature of scientific research and reviews the arguments for and against a normative theory of discovery; describes the evolution of the BACON programs, which discover quantitative empirical laws and invent new concepts; presents programs that discover laws in qualitative and quantitative data; and ties the results together, suggesting how a combined and extended program might find research problems, invent new instruments, and invent appropriate problem representations. Numerous prominent historical examples of discoveries from physics and chemistry are used as tests for the programs and anchor the discussion concretely in the history of science. This dissertation contends that the inarticulate but implicit philosophical substructure of Twelve-Step Programs is congruent with American Pragmatism developed by Charles Peirce and William James, and that attempts by current Christian writers to assimilate the insights of Twelve-Step Programs fail because they do not take that substructure into account. At its conclusion, it proposes more integral ways of bringing Twelve-Step Program Theory and Christian Theology into conversation. ;Current Christian appropriations tend to proceed by renaming the Higher Power as God, or (...) by renaming addiction as sin. They also, following the paradigm of personal salvation, tend to individualize the understanding of recovery. In doing so, they fail to grasp the constitutive force in Twelve-Step Program Theory of physical addiction, of theological reticence, and of group reflection. In Twelve-Step Programs, these elements necessarily focus the attention of those in recovery on bodily habits and away from metaphysical speculation or rigidity, at the same time that they acknowledge human continuity and fallibility. ;These components, overlooked by Christian popularizations of recovery, are not only integral to Twelve-Step Program Theory, but are also characteristic of American Pragmatism. The second half of the dissertation is a study of William James and Charles Peirce and a demonstration of the intellectual congruence of Twelve-Step Program Theory with their thought. American Pragmatism provides both the interpretive tool and the coherent substructure through which Twelve-Step Program Theory can be seen, first, as intellectually cohesive and, second, as accessible to a deeper participation in theological discussions. ;The conclusion exemplifies and anticipates this more fruitful conversation between Twelve-Step Program Theory and Christian Theology. Those whose theological method has been formed in Twelve-Step Programs will consider their somatic location, their vague and fallible cognition, and their communal rationality to be foundational for their reasoning. Increasing evidence demonstrates that the Aboriginal population experience greater health disparities and receive a lower quality of health care services. The Canadian Nurses Association (CNA) code of ethics states that nurses are required to incorporate culture into all domains of their nursing practice and ethical care. The aim of this article is to examine the concepts of cultural competency and cultural safety by way of relational ethics. To address these disparities in health care, cultural competency training programs are being widely (...) advised. Recent research into cultural safety has not only recognized the importance of culture in nursing practice and organizational structures, but also extended the concepts to the culture of the client. In recognizing this diversity, nurses must pay close attention to their relationships with their clients. It is argued that the answers lie in relational ethics, which honors indigenous people’s connection to self, others, the environment, and the universe. (shrink)
