The Plant Ontology (PO) is a community resource consisting of standardized terms, definitions, and logical relations describing plant structures and development stages, augmented by a large database of annotations from genomic and phenomic studies. This paper describes the structure of the ontology and the design principles we used in constructing PO terms for plant development stages. It also provides details of the methodology and rationale behind our revision and expansion of the PO to cover development stages for all plants, particularly (...) the land plants (bryophytes through angiosperms). As a case study to illustrate the general approach, we examine variation in gene expression across embryo development stages in Arabidopsis and maize, demonstrating how the PO can be used to compare patterns of expression across stages and in developmentally different species. Although many genes appear to be active throughout embryo development, we identified a small set of uniquely expressed genes for each stage of embryo development and also between the two species. Evaluating the different sets of genes expressed during embryo development in Arabidopsis or maize may inform future studies of the divergent developmental pathways observed in monocotyledonous versus dicotyledonous species. The PO and its annotation databasemake plant data for any species more discoverable and accessible through common formats, thus providing support for applications in plant pathology, image analysis, and comparative development and evolution. It is to the unfortunate victims of these dreadful conditions that this book directly appeals. It is written to enlighten and benefit those who have recklessly plunged into marriage, who have assumed that relationship at once so holy and so intricate, where knowledge is essential, yet substituted by ignorance; marriage, whose only incentive is to get "a home" or secure a "partner." It is this "home" and this "partner" that we desire to reach, as well as to enlighten those who mentally and physically are capable of the functions of wedlock, but who for lack of knowledge suffer in silence. In attempting to map out the rights and wrongs of the relations that exist between human beings, and which govern their life, health, intellect, love, power, happiness, usefulness and honor, we cannot avoid a feeling of responsibility, a desire and absolute determination to record nothing without careful investigation and due consideration-and yet an equal desire to hold back nothing that can give them a proper understanding of themselves. Biological ontologies are used to organize, curate, and interpret the vast quantities of data arising from biological experiments. While this works well when using a single ontology, integrating multiple ontologies can be problematic, as they are developed independently, which can lead to incompatibilities. The Open Biological and Biomedical Ontologies Foundry was created to address this by facilitating the development, harmonization, application, and sharing of ontologies, guided by a set of overarching principles. One challenge in reaching these goals was that the (...) OBO principles were not originally encoded in a precise fashion, and interpretation was subjective. Here we show how we have addressed this by formally encoding the OBO principles as operational rules and implementing a suite of automated validation checks and a dashboard for objectively evaluating each ontology’s compliance with each principle. This entailed a substantial effort to curate metadata across all ontologies and to coordinate with individual stakeholders. We have applied these checks across the full OBO suite of ontologies, revealing areas where individual ontologies require changes to conform to our principles. Our work demonstrates how a sizable federated community can be organized and evaluated on objective criteria that help improve overall quality and interoperability, which is vital for the sustenance of the OBO project and towards the overall goals of making data FAIR. The cofounder of the Effective Altruism movement presents a counterintuitive approach anyone can use to make a difference in the world. While studying philosophy at Oxford University and trying to work out how he could have the greatest impact, William MacAskill discovered that most of the time and money aimed at making the world a better place achieves little. Why? Because individuals rarely have enough information to make the best choices. Confronting this problem head-on, MacAskill developed the concept of (...) effective altruism, a scientific, data-driven approach to making a difference that operates by asking these five questions: How much will this action improve others' lives? Is this the most effective action I can take? How useful is my contribution, given what others are already doing? What will happen if I don't do it? What are the chances of success, and how good would success be? Applying these principles, he demonstrates that many of our assumptions about doing good are misguided: he argues that one can potentially save more lives by working on Wall Street than as a heart surgeon, that cancer charities are not the best use of money, and that buying sweatshop-produced goods is a form of ethical consumption. MacAskill challenges us to think differently but argues that if we set aside our biases and rely on evidence and careful reasoning, each of us can make a tremendous difference. (shrink)

Shoot an arrow at a wall, and then paint a target around it so that the arrow sticks squarely in the bull's eye. Alternatively, paint a fixed target on a wall, and then shoot an arrow so that it sticks squarely in the bull's eye. How do these situations differ? In both instances the precise place where the arrow lands is highly improbable. Yet in the one, one can do no better than attribute the arrow's landing to chance, whereas in (...) the other one rightly attributes the arrow's landing to the archer's skill. ;Highly improbable events occur all the time, and by themselves may legitimately be attributed to chance. Yet when an event also conforms to a pattern given independently of that event , one rightly refuses to attribute the event to chance. Patterns given independently of events are called specifications. This dissertation explicates the relation of independence between specification and event, and sets precise bounds on what may count as a probability small enough to eliminate chance. Although this dissertation connects with how statistics eliminates chance, it considerably extends and clarifies the range of application for chance-elimination arguments based on small probabilities. ;The dual notions of specification and small probability together help justify a regulative principle of probability called the Law of Small Probability, which asserts that specified events of small probability do not occur by chance. This principle engenders a form of inference called the design inference, and a mode of explanation called design. To infer design in explaining an event is to eliminate decisively explanations of that event which appeal to law-like regularities or chance. (shrink)

When Washington Shut Down Wall Street unfolds like a mystery story. It traces Treasury Secretary William Gibbs McAdoo's triumph over a monetary crisis at the outbreak of World War I that threatened the United States with financial disaster. The biggest gold outflow in a generation imperiled America's ability to repay its debts abroad. Fear that the United States would abandon the gold standard sent the dollar plummeting on world markets. Without a central bank in the summer of 1914, the (...) United States resembled a headless financial giant. William McAdoo stepped in with courageous action, we read in Silber's gripping account. He shut the New York Stock Exchange for more than four months to prevent Europeans from selling their American securities and demanding gold in return. He smothered the country with emergency currency to prevent a replay of the bank runs that swept America in 1907. And he launched the United States as a world monetary power by honoring America's commitment to the gold standard. His actions provide a blueprint for crisis control that merits attention today. McAdoo's recipe emphasizes an exit strategy that allows policymakers to throttle a crisis while minimizing collateral damage. When Washington Shut Down Wall Street recreates the drama of America's battle for financial credibility. McAdoo's accomplishments place him alongside Paul Volcker and Alan Greenspan as great American financial leaders. During the late-nineteenth and twentieth centuries interpretations of the British Industrial Revolution became embedded within debates over competing systems of political economy, primarily liberal democracy versus socialism. At the heart of this contest was also the question of epistemology. A picture emerged of the Industrial Revolution that reflected such contrasting perspectives; for those with a Western liberal bent Britain industrialized first due to a weak state, an emphasis upon individual liberty, the right institutions and culture of creativity born of free (...) minds and free markets. At the heart of this was the emergence of science; objectivity and Western democracy became a key cornerstone of this perspective. This view was first especially spearheaded by the Austrian economists Ludwig von Mises and, slightly later, Friedrich A. Hayek. The debate subsequently became particularly fierce during the Cold War, and since the fall of the Berlin Wall the role of the state and protectionism within Britain’s industrial history has greatly diminished. Indeed today’s dominant historiography continues to erase Britain’s actual industrial experience and, instead, reflect entrenched liberal and neoliberal prescriptions. A major axiom of this ideological viewpoint is the centrality of science and its history. (shrink)

A word, first, about the religious sensibility that I have found helpful to describe the care professionals owe to dying patients, particularly patients with advanced dementia.That word is covenant. It is a biblical term; but, today, it covers such dubious devices as real estate covenants. A real estate covenant often operates below the moral level of a contract to wall some people out of a neighborhood. Classically understood, however, the word covenant helps probe the obligations of doctors to their patients (...) more deeply than the notion of a contract. Covenants of the sort I have in mind and contracts appear to be first cousins; they both include an agreement and an exchange between parties. But, in spirit, contracts and covenants differ markedly. Contracts are external; covenants are internal to the parties involved. We sign contracts in order to discharge them expediently. Contracts are limited and time-bound — whether a contract to fix plumbing or to charge such and such for a medical procedure. (shrink)

Recently I asked a well-known ID sympathizer what shape he thought the ID movement was in. I raised the question because, after some initial enthusiasm on his part three years ago, his interest seemed to have flagged. Here is what he wrote: An enormous amount of energy has been expended on "proving" that ID is bogus, "stealth creationism," "not science," and so on. Much of this, ironically, violates the spirit of science. The proof of the pudding is in the eating. (...) But on the other side, too much stuff from the ID camp is repetitive, imprecise and immodest in its claims, and otherwise very unsatisfactory. The "debate" is mostly going around in circles. The real work needs to go forward. There is a tremendous ferment right now in the "evo/devo" field, for instance. Some bright postdocs sympathetic to ID (and yes, I know how hard a time they would have institutionally at many places) should plunge right into the thick of that. Maybe they are at this very moment: I hope so! Every now and again we need to take a good, hard look in the mirror. The aim of this talk is to help us do just that. Intelligent design has made tremendous inroads into the culture at large. Front page stories featuring our work have appeared in the New York Times, L.A. Times, Wall Street Journal, San Francisco Chronicle, and so on. Television, radio, and weeklies like Time Magazine are focusing the spotlight on us as well. This publicity is at once useful and seductive. It useful because it helps get the word out and attract talent to the movement. It is seductive because it can deceive us into thinking that we have accomplished more than we actually have. (shrink)

Malformations concerning the ventral body wall constitute one of the leading categories of human birth defects and are present in about one out of every 2000 live births. Although the occurrence of these defects is relatively common, few detailed experimental studies exist on the development and closure of the ventral body wall in mouse and human. This field is further complicated by the array of theories on the pathogenesis of body wall defects and the likelihood that there is no single (...) cause for these abnormalities. In this review, we summarize what is known concerning the mechanisms of normal ventral body wall closure in humans and mice. We then outline the theories that have been proposed concerning human body wall closure abnormalities and examine the growing number of mouse mutations that impact normal ventral body wall closure. Finally, we speculate how studies in animal models such as mouse and Drosophila are beginning to provide a much‐needed mechanistic framework with which to identify and characterize the genes and tissues required for this vital aspect of human embryogenesis. Is there a Moore ’s paradox in desire? I give a normative explanation of the epistemic irrationality, and hence absurdity, of Moorean belief that builds on Green and Williams’ normative account of absurdity. This explains why Moorean beliefs are normally irrational and thus absurd, while some Moorean beliefs are absurd without being irrational. Then I defend constructing a Moorean desire as the syntactic counterpart of a Moorean belief and distinguish it from a ‘Frankfurt’ conjunction of desires. Next I discuss putative (...) examples of rational and irrational desires, suggesting that there are norms of rational desire. Then I examine David Wall’s groundbreaking argument that Moorean desires are always unreasonable. Next I show against this that there are rational as well as irrational Moorean desires. Those that are irrational are also absurd, although there seem to be absurd desires that are not irrational. I conclude that certain norms of rational desire should be rejected. (shrink)

It would be hard to find a more effective visual source for understanding the political ideology that underscores Dante's relationship to Boniface VIII in the Divina Commedia than the frescoes that line the walls of the Oratorio di San Silvestro in the Basilica of the Santi Quattro Coronati in Rome. These frescoes, which depict episodes from the life of St. Sylvester and his relationship to the emperor Constantine, express as their clear subtext the thirteenth-century papacy's view of the proper relationship (...) between ecclesiastical and secular power . Their vivid dramatization of these events synthesizes and, more importantly, interprets two well-known literary sources: the life of St. Sylvester that was thought to have been composed by Eusebius of Caesarea and the text of the Donation of Constantine, the Constitutum Constantini. The account of the life of St. Sylvester that is contained in the Golden Legend also provides a readily accessible point of reference for the cycle, since it is roughly contemporaneous with it and is itself a compilation based on these earlier texts. All rights reserved.Cell walls of grasses, including cereal crops and biofuel grasses, comprise the majority of plant biomass and intimately influence plant growth, development and physiology. However, the functions of many cell wall synthesis genes, and the relationships among and the functions of cell wall components remain obscure. To better understand the patterns of cell wall accumulation and identify genes that act in grass (...) cell wall biosynthesis, we characterized 30 samples from aerial organs of rice at 10 developmental time points, 3-100 d post-germination. Within these samples, we measured 15 cell wall chemical components, enzymatic digestibility and 18 cell wall polysaccharide epitopes/ligands. We also used quantitative reverse transcription-PCR to measure expression of 50 glycosyltransferases, 15 acyltransferases and eight phenylpropanoid genes, many of which had previously been identified as being highly expressed in rice. Most cell wall components vary significantly during development, and correlations among them support current understanding of cell walls. We identified 92 significant correlations between cell wall components and gene expression and establish nine strong hypotheses for genes that synthesize xylans, mixed linkage glucan and pectin components. This work provides an extensive analysis of cell wall composition throughout rice development, identifies genes likely to synthesize grass cell walls, and provides a framework for development of genetically improved grasses for use in lignocellulosic biofuel production and agriculture. In Ag. it represents an outer wall. In Choe. it is not at first in the arena of action and so not in the path of vision, but it represents the wall by 584 when Electra enters the house, or at least by 653 when Orestes shouts to (...) a doorkeeper. In Eum. 1–234 the skene represents an inner wall; the stage is an interior; and when Apollo enters from the far side at 179 , he seems to be coming from the adyton. The orchestra is still a locale unbounded as it was before. The tomb of Agamemnon in Choe. 1–651 is thought an indefinite distance from the house, not merely a lion's leap away. From the concentrated ghettos and camps delimited by walls and barbed wire to the open fields and camouflaged forests where victims were shot en masse, Anne Kelly Knowles et al. argue, (...) specific locations, patterns of migration, deportation and evacuation, and other spatial elements such as scale, were all central to the Nazi regime's creation of a "comprehensive geography of oppression."1 This is hardly surprising given the biopolitical logics and colonial fantasies underpinning Lebensraum ('living space'), the territorial concept guiding the genocidal aims of the Third Reich, which designated zones of life as well as the inverse on the European continent. The Holocaust was also experienced spatially by its victims, who were forced to navigate new (and at times familiar) sites and landscapes as those of genocide, and whose testimonies in the aftermath of the event conjured these very places in detail.In recent years, the spaces of the Holocaust have been variously revisited, reconstructed, and reimagined within Holocaust studies scholarship. As a broader part of the 'spatial turn' in the humanities, Holocaust scholars have increasingly employed spatial perspectives of the event to deepen our understanding of the environments in which the Holocaust took place and the transformation of these spaces over time—particularly in the fields of history and social science.2 While drawing on diverse modes of spatialisation from interdisciplinary perspectives, contributions from these fields have tended to privilege methods we might describe as variously 'forensic,' including mapping, model-making, and investigations of material traces of the past.3 This work has resulted in many significant insights, not only into the [End Page 1] contexts and structures of Nazi genocide and the perpetrator imaginings of space, but also the experiences of victims and survivors.4Another significant body of work has attended to space and culture within Holocaust contexts. From early on in the postwar period, particular locations and buildings became identified with the Holocaust, such as the notorious entrance guard house at Auschwitz-Birkenau, which appears on countless book covers as well as within films and artworks. Engaging with spatial insights and methodologies from the perspective of cultural and memory studies, scholars have attested to the production and mnemonic significance of these and less well-known sites, as well as the symbolic spatial worlds and experiences to which they give rise. These include Paul Jaskot and Gavriel Rosenfeld, who have turned respectively to Holocaust and post-Holocaust architectures as commonly overlooked sites of history and memory. Drawing attention to the construction of Holocaust space, Jaskot shows how reading architecture 'as process' rather than static structures laden with symbolic meaning reveals unique histories of forced labor in which "the goals of the SS intersected with victims' experience."5 Rosenfeld demonstrates the ways in which spaces built in response to Nazi genocide after 1945 have been variously "imbued with Jewish significance" by their users and creators, resulting in the rise to prominence of Jewish-identified architects.6 Along similar lines, Michael Meng's work has explored the ways in which Jews and gentiles interact with ruined synagogues, cemeteries and Jewish districts as important remnants of pre-war Jewish life in the post-war period in German and Polish cities.7Studies such as those noted above have tended to focus on cities and public buildings, as well as state and civic policy. But as the spatial histories and geographies of the Holocaust have helped to show, extermination often took place in rural settings (mostly located in Central and Eastern Europe), such as the killing fields where Jews were shot en masse; the forests where victims hid and were hunted by Germans and local collaborators; or the open spaces of the dissolving Reich through which former concentration camp inmates were forced to march during the final year of the war—sites in which, owing to less contained spatial dynamics, violence played out differently.8These kinds of sites, which are sparsely documented and often simply thought of... Western philosophy’s relationship with prisons stretches from Plato’s own incarceration to the modern era of mass incarceration. Philosophy Imprisoned: The Love of Wisdom in the Age of Mass Incarceration draws together a broad range of philosophical thinkers, from both inside and outside prison walls, in the United States and beyond, who draw on a variety of critical perspectives (including phenomenology, deconstruction, and feminist theory) and historical and contemporary figures in philosophy (including Kant, Hegel, Foucault, and Angela Davis) to think about (...) prisons in this new historical era. All of these contributors have experiences within prison walls: some are or have been incarcerated, some have taught or are teaching in prisons, and all have been students of both philosophy and the carceral system. Moore's paradox is a paradox in which certain kinds of belief or assertion, such as a belief that ?it is raining and I do not believe that it is raining?, are irrational despite involving no obvious contradiction in what is believed. But is there a parallel paradox involving other kinds of attitude, in particular desire? I argue that certain kinds of desire would be irrational to have for similar, distinctive reasons that having Moorean beliefs would be irrational to have. Hence, (...) I argue that such desires, a desire that ?one have a particular desire that was frustrated? or a desire that ?some state of affairs obtain about which one was indifferent?, are a parallel Moorean paradox of desire. I further argue that this analogous paradox has implications for practical reasoning, in particular by presenting a problem for instrumentalism about the objects of desire. (shrink)

The film Nosferatu (1922) has graffiti created by the character of the madman Knock on the walls of his cell. This motif, which I call the ‘madman’s wall’, has accompanied depictions of lunatics since the beginning of the eighteenth century. This article examines the origin, transformations and functions of this motif. The popularisation of the motif originates with the longitude diagram in the last plate of A Rake’s Progress (1735) by William Hogarth, which subsequently found its way into the (...) works of Hogarth’s plagiarists and influenced illustrations of asylum interiors in the first half of the nineteenth century. The madman’s wall also appears in literature, such as the popular novel The Father and Daughter (1801) by Amelia Opie, which was plagiarised and dramatised, and the legend of the poet Charles Smart, who allegedly wrote his poem on the walls of his cell. The main prerequisite for the madman’s wall is the dungeon-like image of the asylum—presenting it as a prison. It is usually the author of the graffiti who displays the signs of madness, not the wall itself. As society distanced itself from the image of the asylum as a dungeon, the madman’s wall disappeared after the 1850s. Paradoxically, many reports about the authentic wall art of asylum patients emerged in the press after the 1850s. The madman’s wall in Nosferatu is the first example after an approximately seventy-year absence and could be a product of the period interest of avant-garde artists in the art of the mentally ill. In the first edition of The Gay Science (GS), Nietzsche proposes that we treat knowledge as unconditionally valuable and life as a tragic quest for truth. In the second edition of GS, he seems to retract this proposal, suggesting that we substitute “incipit parodia” for “incipit tragœdia.” But Nietzsche does not say what he means by “parody,” or what role he believes it should play in our evaluative lives. This article proposes that by introducing parody into GS, Nietzsche intends not (...) only to correct the original text by mocking his earlier treatment of science as tragic, but also to designate parody as a basis for new tasks, duties, and values beyond what science can offer. This article speculates that parodic value creation might consist in the imitation of behaviors and practices associated with preexisting values without the reproduction of the beliefs and feelings corresponding to those practices.
