  1. The Structure of Idealization in Biological Theories: The Case of the Wright-Fisher Model.Donato Rodriguez Xavier & Arroyo-Santos Alfonso - 2012 - Journal for General Philosophy of Science / Zeitschrift für Allgemeine Wissenschaftstheorie 43 (1):11-27.
In this paper we present a new framework of idealization in biology. We characterize idealizations as a network of counterfactual and hypothetical conditionals that can exhibit different “degrees of contingency”. We use this idea to say that, in departing more or less from the actual world, idealizations can serve numerous epistemic, methodological or heuristic purposes within scientific research. We defend that, in part, this structure explains why idealizations, despite being deformations of reality, are so successful in scientific practice. For illustrative (...)

Phylogeography, a relatively new subdicipline of evolutionary biology that attempts to unify the fields of phylogenetics and population biology in an explicit geographical context, has hosted in recent years a highly polarized debate related to the purported benefits and limitations that qualitative versus quantitative methods might contribute or impose on inferential processes in evolutionary biology. Here we present a friendly, non-technical introduction to the conflicting methods underlying the controversy, and exemplify it with a balanced selection of quotes from the primary (...)

    The phylogeography debate and the epistemology of model-based evolutionary biology.Alfonso Arroyo-Santos, Mark E. Olson & Francisco Vergara-Silva - 2014 - Biology and Philosophy 29 (6):833-850.
Although there is increasing recognition that theory and practice in science are often inseparably intertwined, discussions of scientific controversies often continue to focus on theory, and not practice or methodologies. As a contribution to constructing a framework towards understanding controversies linked to scientific practices, we introduce the notion of borrowed epistemic credibility, to describe the situation in which scientists exploit fallacious similarities between accepted tenets in other fields to garner support for a given position in their own field. Our proposal (...)

This paper argues that many of the conceptual controversies in evolutionary biology are due to the use of different operational definitions. Since the set of operations is not consistent, then there are many ways to understand, in practice, how concepts should be investigated. In this paper we introduce a formal analysis to study the scope of operationalism and we conclude that the controversial concepts are in fact umbrella variables, that is, a single term can be referring to different processes, phenomena (...)

Metaphors as surrogate variables. The case of adaptive radiation.Alfonso Arroyo-Santos & Mark E. Olson - manuscript
We develop a new metaphor account where metaphors become surrogate variables for different but related phenomena. As we will argue, subrogation is the result of the interplay between the things inspired by the metaphor and the empirical dynamics that result from such inspiration. In particular, we focus on adaptive radiation, a major concept of evolutionary biology. Our study suggests that there is no distinct phenomenon, process, or pattern in nature than can be identified as adaptive radiation. What we have instead (...)

Philosophical treatments of scientific controversies usually focus on theory, excluding important practice related aspects. However, scientists in conflict often appeal to extra-theoretical and extra-empirical elements. To understand better the role that non-empirical elements play in scientific controversies, we introduce the notion of borrowed epistemic credibility, illustrating our proposal with a recent controversy in a field of evolutionary biology known as phylogeography. Our analysis shows how scientific controversies that spring from disagreements about methodological issues potentially involve deeper debates regarding what constitutes (...)

Some adaptationist explanations are regarded as maximally solid and others fanciful just-so stories. Just-so stories are explanations based on very little evidence. Lack of evidence leads to circular-sounding reasoning: “this trait was shaped by selection in unseen ancestral populations and this selection must have occurred because the trait is present.” Well-supported adaptationist explanations include evidence that is not only abundant but selected from comparative, populational, and optimality perspectives, the three adaptationist subdisciplines. Each subdiscipline obtains its broad relevance in evolutionary biology (...)

‘‘Adaptive radiation’’ is an evocative metaphor for explosive evolutionary divergence, which for over 100 years has given a powerful heuristic to countless scientists working on all types of organisms at all phylogenetic levels. However, success has come at the price of making ‘‘adaptive radiation’’ so vague that it can no longer reflect the detailed results yielded by powerful new phylogeny-based techniques that quantify continuous adaptive radiation variables such as speciation rate, phylogenetic tree shape, and morphological diversity. Attempts to shoehorn the (...)

The concept of biological information, and information in general, usually presupposes a purely quantitative view of reality. Even though actualist quantification has an important place in the description of the world, a nominalistic stance that tries to simplify reality in purely actualist terms inevitably runs into inconsistencies; these inconsistencies have been pointed out by the critical assessments of the notion of biological information. Rather than calling for an abandonment of the informational terminology, we try to rethink information as a part (...)

In spite of being ubiquitous in life sciences, the concept of information is harshly criticized. Uses of the concept other than those derived from Shannon's theory are denounced as pernicious metaphors. We perform a computational experiment to explore whether Shannon's information is adequate to describe the uses of said concept in commonplace scientific practice. Our results show that semantic sequences do not have unique complexity values different from the value of meaningless sequences. This result suggests that quantitative theoretical frameworks do (...)

According to a particular interpretation of quantum mechanics, the causal role of human consciousness in the measuring process is called upon to solve a foundational problem called the “measurement problem.” Traditionally, this interpretation is tied up with the metaphysics of substance dualism. As such, this interpretation of quantum mechanics inherits the dualist’s mind-body problem. Our working hypothesis is that a process-based approach to the consciousness causes collapse interpretation (CCCI) ---leaning on Whitehead’s solution to the mind-body problem--- offers a better metaphysical (...)

The emergence of collective intelligence has been studied in much greater detail in small groups than in larger ones. Nevertheless, in groups of several hundreds or thousands of members, it is well-known that the social environment exerts a considerable influence on individual behavior. A few recent papers have dealt with some aspects of large group situations, but have not provided an in-depth analysis of the role of interactions among the members of a group in the creation of ideas, as well (...)

The authors make use of exceptionally rich charter materials from the Iberian Peninsula, Italy, and Scandinavia, including different types of texts directly and indirectly related to conflicts, in order to contribute to a comparative survey of early medieval dispute records and (...)

Scholars in the humanities and social sciences have turned to ethics to theorize politics in what seems to be an increasingly depoliticized age. Yet the move toward ethics has obscured the ongoing value of political responsibility and the vibrant life it represents as an effective response to power. Sounding the alarm for those who care about robust forms of civic engagement, this book fights for a new conception of political responsibility that meets the challenges of today's democratic practice. We discuss the ‘Consciousness Causes Collapse Hypothesis’ (CCCH), the interpretation of quantum mechanics according to which consciousness solves the measurement problem. At first, it seems that the very hypothesis that consciousness causally acts over matter counts as a reductio of CCCH. However, CCCH won’t go so easily. In this paper we attempt to bring new light to the discussion. Applying the Quinean criterion of ontological commitment, we can learn that there are several fundamental entities for the theory to work. One is a virus type entity, in which the (in)famous Coronavirus is a particular case. In metaphysical terms, this entity can, in principle, be understood in several ways. One of those ways, apparently, and perhaps intuitively, is the notion of object. Applying the metametaphysical (...)

We discuss some methodological aspects of the relation between physics and metaphysics by dealing specifically with the case of non-relativistic quantum mechanics. Our main claim is that current attempts to productively integrate quantum mechanics and metaphysics are best seen as approaches of what should be called ‘the metaphysics of science’, which is developed by applying already existing metaphysical concepts to scientific theories. We argue that, in this perspective, metaphysics must be understood as an autonomous discipline. It results that this metaphysics (...)

We argue that while ontology, as understood in this paper, may (...)

Given this proximity, we try to clarify the first question to acquire some ground for the latter. The quarrel between the syntactic and semantic conceptions of scientific theories occupied a large part of the scenario of the philosophy of science in the 20th century. For many authors, one of the two currents needed to be victorious. We endorse that such debate, (...)
