The current COVID-19 pandemic and the previous SARS/MERS outbreaks of 2003 and 2012 have resulted in a series of major global public health crises. We argue that in the interest of developing effective and safe vaccines and drugs and to better understand coronaviruses and associated disease mechenisms it is necessary to integrate the large and exponentially growing body of heterogeneous coronavirus data. Ontologies play an important role in standard-based knowledge and data representation, integration, sharing, and analysis. Accordingly, we initiated the (...) development of the community-based Coronavirus Infectious Disease Ontology in early 2020. -/- As an Open Biomedical Ontology (OBO) library ontology, CIDO is open source and interoperable with other existing OBO ontologies. CIDO is aligned with the Basic Formal Ontology and Viral Infectious Disease Ontology. CIDO has imported terms from over 30 OBO ontologies. For example, CIDO imports all SARS-CoV-2 protein terms from the Protein Ontology, COVID-19-related phenotype terms from the Human Phenotype Ontology, and over 100 COVID-19 terms for vaccines (both authorized and in clinical trial) from the Vaccine Ontology. CIDO systematically represents variants of SARS-CoV-2 viruses and over 300 amino acid substitutions therein, along with over 300 diagnostic kits and methods. CIDO also describes hundreds of host-coronavirus protein-protein interactions (PPIs) and the drugs that target proteins in these PPIs. CIDO has been used to model COVID-19 related phenomena in areas such as epidemiology. The scope of CIDO was evaluated by visual analysis supported by a summarization network method. CIDO has been used in various applications such as term standardization, inference, natural language processing (NLP) and clinical data integration. We have applied the amino acid variant knowledge present in CIDO to analyze differences between SARS-CoV-2 Delta and Omicron variants. CIDO's integrative host-coronavirus PPIs and drug-target knowledge has also been used to support drug repurposing for COVID-19 treatment. -/- CIDO represents entities and relations in the domain of coronavirus diseases with a special focus on COVID-19. The translational research community, in general, and the Clinical and Translational Science Awards (CTSA) community, in particular, share the vision of repurposing EHRs for research that will improve the quality of clinical practice. Many members of these communities are also aware that electronic health records (EHRs) suffer limitations of data becoming poorly structured, biased, and unusable out of original context. This creates obstacles to the continuity of care, utility, quality improvement, and translational research. Analogous limitations to sharing objective data in (...) other areas of the natural sciences have been successfully overcome by developing and using common ontologies. This White Paper presents the authors’ rationale for the use of ontologies with computable semantics for the improvement of clinical data quality and EHR usability formulated for researchers with a stake in clinical and translational science and who are advocates for the use of information technology in medicine but at the same time are concerned by current major shortfalls. This White Paper outlines pitfalls, opportunities, and solutions and recommends increased investment in research and development of ontologies with computable semantics for a new generation of EHRs. Driven by the use cases of PubChemRDF and SCAIView, we have developed a first community-based clinical trial ontology (CTO) by following the OBO Foundry principles. CTO uses the Basic Formal Ontology (BFO) as the top level ontology and reuses many terms from existing ontologies. CTO has also defined many clinical trial-specific terms. The general CTO design pattern is based on the PICO framework together with two applications. First, the PubChemRDF use case demonstrates how a drug Gleevec is linked to multiple (...) clinical trials investigating Gleevec’s related chemical compounds. Second, the SCAIView text mining engine shows how the use of CTO terms in its search algorithm can identify publications referring to COVID-19-related clinical trials. Engineering ethics is a required aspect of accredited ABET programs, but there is widespread variation in how ethics is taught, to what ends, and how those ends are assessed. This variation makes it challenging to identify practices for teaching ethics to engineers aligned with extant practices in the field. In this study, we revise a recent coding framework by reviewing exemplary engineering ethics programs recognized by the National Academy of Engineering in 2016, or what we refer to as “exemplars.” We (...) pursue two primary objectives: (1) To apply and revise a prior coding framework to codify ethics learning objectives, instructional strategies, and assessment strategies in engineering education; and (2) To use the revised coding framework to identify trends in learning objectives, instructional strategies, and assessment strategies of NAE exemplars. We employ systemic review procedures to update the coding framework using 24 of 25 exemplars as a data source. The updated framework includes four primary categories associated with learning objectives, instructional strategies, assessment data collection strategies, and assessment design characteristics. Results indicate that ethical sensitivity or awareness was present in every exemplar as a learning objective, often alongside ethical reasoning-based learning objectives and the formation of professional skills. Exemplars employed numerous instructional strategies in tandem, as we coded eight out of 18 instructional strategies among at least half of the exemplars. Assignments/homework and summative reflections were the most oft-used sources of assessment data. Due to our challenges in coding assessment approaches, we offer practical suggestions for assessing engineering ethics instruction which are based on many of our coding discussions. We hope that this coding framework, the results classifying exemplary features of the NAE programs, and our practical suggestions can guide future instructors as they design, classify, assess, and report their approaches to engineering ethics education. Research on ethical formation in engineering has largely focused on assessing students’ abilities to recognize ethical issues and reason through ethical dilemmas. In this paper, we depict a conceptual framework for understanding how students develop into ethical engineers that involves dimensions beyond ethical awareness and judgment. In particular, we explore the role of ethical motivation in engineering students’ ethical formation. Ethical motivation is the process of deciding to act upon an ethical decision based on one’s valuing of ethics, as well (...) as one’s ability to prioritize moral concerns and professional values over personal interests. To prepare students to prioritize ethical and professional obligations, ethical training needs to help students become aware of and prepared to act upon both personal and professional values. This paper demonstrates how ethical motivation can be operationalized and assessed in engineering ethics curriculum by sharing findings from assessments implemented during an interdisciplinary engineering ethics course across two semesters. Findings from this study will provide insights into how students internalize professional values into their views of engineers’ roles and ultimately into their future practice as engineers. The approach used in this study can guide instructors interested in assessing ethical motivation and related constructs in their curriculums. (shrink)

Followership is an important but understudied domain. This study adopted a follower-centric perspective to examine the internal process by which followership affects creative performance via work autonomy and creative self-efficacy. The study employed a 3-wave survey of 341 employees of a Taiwanese university to achieve the research purpose. This study showed that effective followership is positively associated with employees’ work autonomy and creative self-efficacy. Work autonomy and creative self-efficacy mediate the relationship between effective followership and creative performance. The JNK signaling pathway is involved in regulation of many cellular events, including growth control, transformation and programmed cell death (apoptosis). The role of JNK activation in apoptosis is highly controversial, being suggested to have a pro‐apoptotic, anti‐apoptotic or no role in this process. It appears that the JNK pathway functions in a cell‐type and stimulus‐dependent manner and its different components can sometimes play opposing roles in apoptosis. Recent studies reveal that the effect of JNK activation on apoptosis depends on (...) the activity of other signaling pathways like the NF‐κB pathway. Here we propose a model that can explain how activation of the JNK pathway “breaks the brake” on apoptosis, thereby regulating, but not initiating the apoptotic process. In this paper, we analyze the data collected through in-depth interviews of migrant workers in Southern China about their mobile cultures. In particular, we focus on understanding the role that mobile cultures play in female workers’ negotiation of their social and romantic relations and leisure space and how these negotiations are directly or indirectly facilitated by development of informal literacies through their frequent short message service communicative practices. We report evidence further supporting homology between proteins in the F1FO‐ATP synthetase and the bacterial flagellar motor (BFM). BFM proteins FliH, FliI, and FliJ have been hypothesized to be homologous to FO‐b + F1‐δ, F1‐α/β, and F1‐γ, with similar structure and interactions. We conduct a further test by constructing a gene order dataset, examining the order offliH,fliI, andfliJgenes across the phylogenetic breadth of flagellar and nonflagellar type 3 secretion systems, and comparing this to published surveys of gene order in the (...) F1FO‐ATP synthetase, its N‐ATPase relatives, and the bacterial/archaeal V‐ and A‐type ATPases. Strikingly, thefliHIJgene order was deeply conserved, with the few exceptions appearing derived, and exactly matching the widely conserved F‐ATPase gene orderatpFHAG, coding for subunits b‐δ‐α‐γ. The V/A‐type ATPases have a similar conserved gene order. Our results confirm homology between these systems, and suggest a rare case of synteny conserved over billions of years, predating the Last Universal Common Ancestor (LUCA). (shrink)

Multiobjective evolutionary algorithms have witnessed prosperity in solving many-objective optimization problems over the past three decades. Unfortunately, no one single MOEA equipped with given parameter settings, mating-variation operator, and environmental selection mechanism is suitable for obtaining a set of solutions with excellent convergence and diversity for various types of MaOPs. The reality is that different MOEAs show great differences in handling certain types of MaOPs. Aiming at these characteristics, this paper proposes a flexible ensemble framework, namely, ASES, which is highly (...) scalable for embedding any number of MOEAs to promote their advantages. To alleviate the undesirable phenomenon that some promising solutions are discarded during the evolution process, a big archive that number of contained solutions be far larger than population size is integrated into this ensemble framework to record large-scale nondominated solutions, and also an efficient maintenance strategy is developed to update the archive. Furthermore, the knowledge coming from updating archive is exploited to guide the evolutionary process for different MOEAs, allocating limited computational resources for efficient algorithms. A large number of numerical experimental studies demonstrated superior performance of the proposed ASES. Among 52 test instances, the ASES performs better than all the six baseline algorithms on at least half of the test instances with respect to both metrics hypervolume and inverted generational distance.
