The genetic code has evolved from its initial non-degenerate wobble version until reaching its present state of degeneracy. By using the stereochemical hypothesis, we revisit the problem of codon assignations to the synonymy classes of amino-acids. We obtain these classes with a simple classifier based on physico-chemical properties of nucleic bases, like hydrophobicity and molecular weight. Then we propose simple RNA ring structures that present, overlap included, one and only one codon by synonymy class as solutions of a combinatory variational (...) problem. We compare these solutions to sequences of present RNAs considered as relics, with a high interspecific invariance, like invariant parts of tRNAs and micro-RNAs. We conclude by emphasizing some optimal properties of the genetic code. (shrink)

Last year at VSS, Bullot, Droulez & Pylyshyn reported studies using a Modified Traveling Salesman Paradigm in which a virtual vehicle had to visit up to 10 targets once and only once, and in which the invisible targets were identified only by line segments pointing from the vehicle toward each target. We hypothesized that subjects used two distinct strategies: A “location-based strategy”, which kept track of where targets were located in screen coordinates, and a “segment-based strategy” that kept track of (...) which segments corresponded to visited targets. We report new studies that further explore these two strategies. Subjects passively observed a computer-controlled virtual vehicle that visited a number of targets. Two forms of display were used: an “Allocentric” display, in which the vehicle moved and the targets remained fixed in screen coordinates, and an “Egocentric” display, in which the vehicle's position on the screen remained fixed while the targets moved -- as if the environment were being viewed by an observer on the vehicle. At the end of each trial, the directional segments were extended to the edge of the screen and subjects were asked to perform two tasks by referring to these segments. In the “status task” observers had to indicate for each segment whether the corresponding target had been visited or not. In the “locating task” they had to locate each target along its directional segment. Performance on these two tasks measures the use of the two hypothesized strategies. Results showed that observers do well on the status task with 4 or 6 targets in both display conditions, but do poorly on the locating task, especially in the egocentric condition when there are more targets. These results are consistent with the hypothesis that in the egocentric condition the MTSP task is carried out primarily by segment-tracking, which can be viewed as a deictic strategy. (shrink)

This study investigates a new experimental paradigm called the Modified Traveling Salesman Problem. This task requires subjects to visit once and only once n invisible targets in a 2D display, using a virtual vehicle controlled by the subject. Subjects can only see the directions of the targets from the current location of the vehicle, displayed by a set of oriented segments that can be viewed inside a circular window surrounding the vehicle. Two conditions were compared. In the “allocentric” condition, subjects (...) see the vehicle move across the screen and change orientation under their command. The “egocentric” condition is similar except for how the information is provided: the position and orientation of the vehicle icon remains fixed at the center of the screen and only target directions, as indicated by the oriented segments, change as the subject “moves” the vehicle. The unexpected finding was that this task can be performed, in either condition, for up to 10 targets. We consider two possible strategies that might be used, a location-based strategy and a segment strategy. The location-based strategy relies on spatial memory and attempts to infer the locations of all the targets. The segment strategy is more local and focuses on the directional segments themselves, keeping track of the ones that represent already-visited targets. A number of observations suggest that the segment strategy was used, at least for larger numbers of targets. According to our hypothesis, keeping track of the segments requires one to use indexical reference for associating the segments with their status in the task - given by current status predicates Visited or Not-visited -, perhaps using visual indexes, deictic pointers, or object files. This article addresses the physical chemical processes underlying biological self-organisation by which a homogenous solution of reacting chemicals spontaneously self-organises. Theoreticians have predicted that self-organisation can arise from a coupling of reactive processes with molecular diffusion. In addition, the presence of an external field, such as gravity, at a critical moment early in the process may determine the morphology that subsequently develops. The formation, in-vitro, of microtubules, a constituent of the cellular skeleton, shows this type of behaviour. The preparations spontaneously (...) self-organise by reaction-diffusion and the morphology that develops depends upon the presence of gravity at a critical bifurcation time early in the process. Here, we present numerical simulations of a population of microtubules that reproduce this behaviour. Microtubules can grow from one end whilst shrinking from the other. The shrinking end leaves behind a chemical trail of high tubulin concentration. Neighbouring microtubules preferentially grow into these regions, whilst avoiding regions of low tubulin concentration. The chemical trails produced by individual microtubules thus activate and inhibit the formation of neighbouring microtubules and this progressively leads to self-organisation. Gravity acts by way of its directional interaction with the macroscopic density fluctuations present in the solution arising from microtubule disassembly. (shrink)

After reviewing the literature on current knowledge about consciousness in humans, we present a state-of-the art discussion on consciousness and related key concepts in animals. Obviously much fewer publications are available on non-human species than on humans, most of them relating to laboratory or wild animal species, and only few to livestock species. Human consciousness is by definition subjective and private. Animal consciousness is usually assessed through behavioural performance. Behaviour involves a wide array of cognitive processes that have to be (...) assessed separately using specific experimental protocols. Accordingly, several processes indicative of the presence of consciousness are discussed: perception and cognition, awareness of the bodily-self, self-related knowledge of the environment (including social environment). When available, specific examples are given in livestock species. Next, we review the existing evidence regarding neuronal correlates of consciousness, and emphasize the difficulty of linking aspects of consciousness to specific neural structures across the phyla because high-level cognitive abilities may have evolved independently along evolution. Several mammalian brain structures (cortex and midbrain) are involved in the manifestations of consciousness, while the equivalent functional structures for birds and fishes would likely be the pallium/tectum and midbrain. Caution is required before excluding consciousness in species not having the same brain structures as the mammalian ones as different neural architectures may mediate comparable processes. Finally, specific neurophysiological mechanisms appear to be strongly linked to the emergence of consciousness, namely neural synchrony and neural feedback. Considering the limited amount of data available and the few animal species studied so far, we conclude that different manifestations of consciousness can be observed in animals but that further refinement is still needed to characterize their level and content in each species. Further research is required to clarify these issues, especially in livestock species. (shrink)

Building a meaningful model of biological regulatory network is usually done by specifying the components and their interactions, by guessing the values of parameters, by comparing the predicted behaviors to the observed ones, and by modifying in a trial-error process both architecture and parameters in order to reach an optimal fitness. We propose here a different approach to construct and analyze biological models avoiding the trial-error part, where structure and dynamics are represented as formal constraints. We apply the method to (...) Hopfield-like networks, a formalism often used in both neural and regulatory networks modeling. The aim is to characterize automatically the set of all models consistent with all the available knowledge. The available knowledge is formalized into formal constraints. The latter are compiled into Boolean formula in conjunctive normal form and then submitted to a Boolean satisfiability solver. This approach allows to formulate a wide range of queries, expressed in a high level language, and possibly integrating formalized intuitions. In order to explore its potential, we use it to find cycles for 3-nodes networks and to determine the flower morphogenesis regulatory network of Arabidopsis thaliana. Applications of this technique are numerous and concern the building of models from data as well as the design of biological networks possessing specified behaviors. (shrink)

Ihre Studie untersucht eine Auswahl des Briefverkehrs Derridas (etwa mit Blanchot, Nancy, Bauchau, Ukai und Granel), verwebt die Ergebnisse mit Derridas Theorien der Freundschaft und zeigt, dass die vornehmlich in Briefen entwickelten Gedanken traditionellen Konzepten der Freundschaft in der Philosophiegeschichte nicht so fern sind.

The article explores the possibilities of literary studies as a hermeneutics of the social by focusing on intermediations of literary and social studies in the present and in the early days of the DVjs, i.e. in the 1920s. It first investigates, how sociology interrogates itself by reading detective stories (Kracauer, Boltanski). As a testing ground for the productivity of the proposed orientation the article then takes a closer look at German crime fiction of the interwar years (Perutz, Jacques) and (...) demonstrates how these novels problematize the workings of a social imaginary in the »time of monsters«. La perspective adoptée, le discours sur la sexualité, sert de point d’ancrage. Après avoir déterminé les sphères d’énonciation de la sexualité des deux compagnons, le ludique chez Ménétra, l’altérité chez Perdiguier, on en vient à établir, au-delà des spécificités de chacun, une permanence des formes et, partant, des règles de (...) transformation internes au récit autobiographique. The purpose of this article is to show how the use of certain terms of theatre, that are employed to describe philosophical procedures or concepts, reveals two different kinds of relations between philosophical discourse and artistic practices: On the one hand, some philosophers make a conscious and metaphorical use of the vocabulary of scenic practices to describe their own operations; on the other, the technical and historical determinations of these practices open up new interpretations of philosophical constructs, even though, at (...) first, they were not intended to do so by the authors that exploit them. To fulfil this purpose, this article analyzes significant moments of contemporary French thought—where there are frequent expressions such as scene and dramaturgy—, in order to trace the genealogy of that philosophical interest and explore a series of descriptions of the theory and practice of classical French theatre. This book, certain to be of great interest to scholars and theatre practitioners alike, elaborates the theory of the theatre developed by Badiou in works such as Rhapsody for the Theatre and the ‘Theses on Theatre’ and enquires into the status of a theatre that would be adequate to our ‘contemporary, market-oriented chaos.’ In a departure from his usual emphasis upon canonical (...) figures of the stage such as Bertolt Brecht and Samuel Beckett, Badiou devotes In Praise of Theatre largely to a consideration of contemporary practitioners, including Jan Fabre, Brigitte Jacques and Romeo Castellucci. In the seventeenth and eighteenth centuries, the concept of sociability was used mainly to refer to the putative range of primary human qualities or capabilities that preceded—or existed independently of—the formation of political societies. This article is an examination of the impact of Rousseau's thought on this then standard usage. Its initial focus is on Rousseau's concept of perfectibility and its bearing on the thought of Marie-Jean-Antoine-Nicolas de Caritat, marquis de Condorcet, and Friedrich Schlegel. In this engrossing double volume, the work and thought of Nicolas Malebranche is examined through the eyes of Simon Foucher and Dortous de Mairan. Part 1 consists of Richard A. Watson’s translation of the first published critique, by Simon Foucher, of Malebranche’s main philosophical work, _Of the Search for the Truth. _In the second part, Marjorie Grene presents a meticulous translation of the long correspondence between Malebranche and Jean-Jacques Dortous de Mairan that ended shortly before Malebranche’s death. Both (...) Watson and Grene provide insightful introductions to their translations. The influence of the works of Malebranche has been extensive, as has the influence of the lesser works of his first critic, Simon Foucher. Although Foucher was a minor philosopher of the seventeenth century, he provided arguments that led to a crucial turning point in modern philosophy. Listened to with care and treated with respect by Leibniz, Foucher’s arguments were utilized by Bayle, Berkeley, and Hume toward the destruction not only of Cartesian metaphysics but of substance philosophy as well. In this translation of Foucher’s work, it is now possible for readers of Malebranche’s _Of the Search for the Truth _to evaluate the immediate response of a young philosopher about town to one of the most important philosophical works of his day. The correspondence between Jean-Jacques Dortous de Mairan, an obscure provincial, and Nicolas Malebranche has usually been viewed as a small addendum to the works of Malebranche. Marjorie Grene, however, in her translation of this correspondence, considers it not only a contribution to the Malebranchian corpus but also an example of a reaction to Spinoza. Born at Béziers in the south of France in 1678, Mairan went to Paris in 1698, where he studied mathematics with Malebranche. Their correspondence began four years later when Mairan returned to Béziers to accept a position with the local bishop. In his letters to Malebranche, Mairan reveals himself to be one of no more than a handful of known readers of Spinoza who, in the early eighteenth century, admitted fascination with Spinoza’s presentation of his thoroughly unorthodox God and his equally unorthodox nature. The empirical study of belief is emerging at a rapid clip, uniting work from all corners of cognitive science. Reliance on belief in understanding and predicting behavior is widespread. Examples can be found, inter alia, in the placebo, attribution theory, theory of mind, and comparative psychological literatures. Research on belief also provides evidence for robust generalizations, including about how we fix, store, and change our beliefs. Evidence supports the existence of a Spinozan system of belief fixation: one that is automatic (...) and independent of belief rejection. Independent research supports the existence of a system of fragmented belief storage: one that relies on large numbers of causally isolated, context-sensitive stores of belief in memory. Finally, empirical and observational data support at least two systems of belief change. One system adheres, mostly, to epistemological norms of updating; the other, the psychological immune system, functions to guard our most centrally held beliefs from potential inconsistency with newly formed beliefs. Refining our under- standing of these systems can shed light on pressing real-world issues, such as how fake news, propaganda, and brainwashing exploit our psychology of belief, and how best to construct our modern informational world. This paper argues that contemporary philosophical literature on meaning in life has important implications for the debate about our obligations to non-human animals. If animal lives can be meaningful, then practices including factory farming and animal research might be morally worse than ethicists have thought. We argue for two theses about meaning in life: that the best account of meaningful lives must take intentional action to be necessary for meaning—an individual’s life has meaning if and only if the individual acts (...) intentionally in ways that contribute to finally valuable states of affairs; and that this first thesis does not entail that only human lives are meaningful. Because non-human animals can be intentional agents of a certain sort, our account yields the verdict that many animals’ lives can be meaningful. We conclude by considering the moral implications of these theses for common practices involving animals. (shrink)

From an evolutionary point of view, the function of moral behaviour may be to secure a good reputation as a co-operator. The best way to do so may be to obey genuine moral motivations. Still, one's moral reputation maybe something too important to be entrusted just to one's moral sense. A robust concern for one's reputation is likely to have evolved too. Here we explore some of the complex relationships between morality and reputation both from an evolutionary and a cognitive (...) point of view. (shrink)
