Background: Ontologies and taxonomies are among the most important computational resources for molecular biology and bioinformatics. A series of recent papers has shown that the Gene Ontology (GO), the most prominent taxonomic resource in these fields, is marked by flaws of certain characteristic types, which flow from a failure to address basic ontological principles. As yet, no methods have been proposed which would allow ontology curators to pinpoint flawed terms or definitions in ontologies in a systematic way. Results: We present (...) computational methods that automatically identify terms and definitions which are defined in a circular or unintelligible way. We further demonstrate the potential of these methods by applying them to isolate a subset of 6001 problematic GO terms. By automatically aligning GO with other ontologies and taxonomies we were able to propose alternative synonyms and definitions for some of these problematic terms. This allows us to demonstrate that these other resources do not contain definitions superior to those supplied by GO. Conclusion: Our methods provide reliable indications of the quality of terms and definitions in ontologies and taxonomies. Further, they are well suited to assist ontology curators in drawing their attention to those terms that are ill-defined. We have further shown the limitations of ontology mapping and alignment in assisting ontology curators in rectifying problems, thus pointing to the need for manual curation. (shrink)

Nobilitas is a study of the history of aristocratic philosophy from ancient Greece to the early twentieth century that aims at providing an alternative to the liberal democratic norms, which are propagated today as the only viable socio-political system for the world community. Jacob reveals that, contrary to popular belief, the social and cultural development of European civilization has, for twenty-five centuries, been based not on democratic or communist notions but, rather on aristocratic and nationalist notions. Beginning with the (...) political philosophies of Plato and Aristotle, and continuing through Renaissance and Baroque aristocratic philosophers, the German Idealists, and English and Italian nationalists, the study ends with the transformation of aristocratic philosophy in nineteenth century Germany into racist elitism. As such, the study includes a survey of the philosophical bases of racism and anti-Semitism. These topics have been systematically excluded from academic and political debate since the end of the last Great War. The complexities of Henry More's eclectic Neoplatonism and his recklessly energetic poetic style have hitherto deterred scholars from undertaking a complete study of his long philosophical poem, A Platonick Song of the Soul . The aim of my dissertation is to study the Platonick Song in its entirety. I attempt to unravel the different strands of thought that it is woven of and reveal the consistency of thought and architectonic scheme of the work. ;The major themes of the Platonick Song (...) are the immateriality of the soul, its immortality, and its unfailing consciousness. I begin my study with an appraisal of More's work as an answer to Lucretius's De Rerum Natura, which had proclaimed the corporeality and mortality of the soul. The first poem of the Platonick Soul, "Psychozoia" is studied as an allegorical prelude to the work, and the Plotinian and Chaldean origins of More's systems are examined. The five poems after "Psychozoia" are divided into three sections dealing with the immortality of the soul , the macrocosmic manifestation of the soul and the alert soul "Antipsychophannychia," "The Praeexistency of the Soul" and "Antimonopsychia"). In the course of these three chapters, I have occasion to demonstrate More's reliance on the arguments of Ficino and Galileo. In the final chapter of my study, I reveal the importance of the Platonick Song for an understanding of the metaphysics, psychology and ethics of More's mature philosophy. In addition, I analyze the ways in which More's concepts of spirit, matter, space and the Deity resembled and differed from those of his Cambridge friend, Isaac Newton. (shrink)

This edition of Houston Stewart Chamberlain's Politische Ideale reveals the historical significance of Chamberlain in German conservative political philosophy. Contrasting the vital nationalistic state with the sterile commercialism of liberal democracies, moral freedom with the unruly selfishness of democratic parties, and the decaying culture of the Anglo-Saxon peoples with the relatively pure Teutonic, Chamberlain evokes in this work the principal elements of a genuinely conservative state.

At the beginning of 2020, COVID-19 became a global problem. Despite all the efforts to emphasize the relevance of preventive measures, not everyone adhered to them. Thus, learning more about the characteristics determining attitudinal and behavioral responses to the pandemic is crucial to improving future interventions. In this study, we applied machine learning on the multi-national data collected by the International Collaboration on the Social and Moral Psychology of COVID-19 (N = 51,404) to test the predictive efficacy of constructs from (...) social, moral, cognitive, and personality psychology, as well as socio-demographic factors, in the attitudinal and behavioral responses to the pandemic. The results point to several valuable insights. Internalized moral identity provided the most consistent predictive contribution—individuals perceiving moral traits as central to their self-concept reported higher adherence to preventive measures. Similar was found for morality as cooperation, symbolized moral identity, self-control, open-mindedness, collective narcissism, while the inverse relationship was evident for the endorsement of conspiracy theories. However, we also found a non-negligible variability in the explained variance and predictive contributions with respect to macro-level factors such as the pandemic stage or cultural region. Overall, the results underscore the importance of morality-related and contextual factors in understanding adherence to public health recommendations during the pandemic. (shrink)

Given its non-invasive nature, there is increasing interest in the use of transcutaneous vagus nerve stimulation across basic, translational and clinical research. Contemporaneously, tVNS can be achieved by stimulating either the auricular branch or the cervical bundle of the vagus nerve, referred to as transcutaneous auricular vagus nerve stimulation and transcutaneous cervical VNS, respectively. In order to advance the field in a systematic manner, studies using these technologies need to adequately report sufficient methodological detail to enable comparison of results between (...) studies, replication of studies, as well as enhancing study participant safety. We systematically reviewed the existing tVNS literature to evaluate current reporting practices. Based on this review, and consensus among participating authors, we propose a set of minimal reporting items to guide future tVNS studies. The suggested items address specific technical aspects of the device and stimulation parameters. We also cover general recommendations including inclusion and exclusion criteria for participants, outcome parameters and the detailed reporting of side effects. Furthermore, we review strategies used to identify the optimal stimulation parameters for a given research setting and summarize ongoing developments in animal research with potential implications for the application of tVNS in humans. Finally, we discuss the potential of tVNS in future research as well as the associated challenges across several disciplines in research and clinical practice. (shrink)

Transcranial magnetic stimulation can be used to mask visual stimuli, disrupting visual task performance or preventing visual awareness. While TMS masking studies generally fix stimulation intensity, we hypothesized that varying the intensity of TMS pulses in a masking paradigm might inform several ongoing debates concerning TMS disruption of vision as measured subjectively versus objectively, and pre-stimulus versus post-stimulus TMS masking. We here show that both pre-stimulus TMS pulses and post-stimulus TMS pulses could strongly mask visual stimuli. We found no dissociations (...) between TMS effects on the subjective and objective measures of vision for any masking window or intensity, ruling out the option that TMS intensity levels determine whether dissociations between subjective and objective vision are obtained. For the post-stimulus time window particularly, we suggest that these data provide new constraints for models of vision and visual awareness. Finally, our data are in line with the idea that pre-stimulus masking operates differently from conventional post-stimulus masking. (shrink)

Introducing the sixth and final installment of the Common Knowledge symposium “Apology for Quietism,” Allen looks at the symposium retrospectively and concludes that it has mainly concerned “sage knowledge,” defined as foresight into the development of situations. The sagacious knower sees the disposition of things in an early, incipient form and knows how to intervene with nearly effortless and undetectable (quiet) effectiveness. Whatever the circumstance, the sage handles it with finesse, never doing too much but also never leaving anything undone (...) that must be accomplished. Quiet, when it is knowingly and effectively quiet (not pusillanimous or poor in spirit), is about what not to do, how not to approach a problem, what not to decide, what is not known, what will not work. Allen explains these principles in terms of traditional Chinese thought, Daoist and Confucian: wei we wei, or “doing-not-doing,” means effective inaction. What makes such wisdom possible is not mystical insight, he argues, but discipline in a certain kind of art. The sage has no need of reasons (let alone doctrines), only effectiveness; and he does not need truth or justice, only subtlety. The detachment of a quietist has little, if anything, to do with transcending perspectives. Detachment is good as a means to flexibility, and instead of transcending perspectives, a sage is skilled in the quiet art of never getting stuck in one. To be effectively quiet is not so much to be silent as to be inaudible, invisible; the sage “vanishes into things.”. (shrink)

Navigating to goal locations in a known environment (wayfinding) can be accomplished by different strategies, notably by taking habitual, well-learned routes (response strategy) or by inferring novel paths, such as shortcuts, from spatial knowledge of the environment's layout (place strategy). Human and animal neuroscience studies reveal that these strategies reflect different brain systems, with response strategies relying more on activation of the striatum and place strategies associated with activation of the hippocampus. In addition to individual differences in strategy, recent behavioral (...) studies show sex differences such that men use place strategies more than women, and age differences such that older adults use more response strategies than younger adults. This paper takes a comprehensive multilevel approach to understanding these differences, characterizing wayfinding as a complex information processing task. This analysis reveals factors that affect navigation strategy, including availability of the relevant type of environmental knowledge, momentary access to this knowledge, trade-offs between physical and mental effort in different navigation contexts, and risk taking. We consider how strategies are influenced by the computational demands of a navigation task and by factors that affect the neural circuits underlying navigation. We also discuss limitations of laboratory studies to date and outline priorities for future research, including relating wayfinding strategies to independent measures of spatial knowledge, and studying wayfinding strategies in naturalistic environments. The 10th International Conference on Biomedical Ontology (ICBO 2019), was held at the Jacobs School of Medicine and Biomedical Sciences of the University at Buffalo, in Buffalo, NY, USA. It was the 10-year anniversary of the ICBO series, and the return of the conference to Buffalo after the first two ICBO conferences were held in Buffalo in 2009 and 2011. ICBO 2019 was well attended, with 115 registered attendees and additional walk-ins from the local academic community. The program included excellent (...) keynote talks by Barry Smith, “International Standard Ontology,” and Bjoern Peters, “Putting principles into practice: OBO ontologies and applications in immunology,” as well as 23 oral presentations, 26 posters, and one software presentation. There were 53 papers and abstracts submitted for peer-review to ICBO 2019. Each submission was reviewed by three members chosen from the Program Committee. Of these submissions, 43 were accepted for this volume: 19 full papers, 23 poster abstracts, and 1 software demonstration extended abstract. We thank our program committee for their thoughtful reviews. There were also three workshops and four tutorials (listed below) held in conjunction with the main ICBO 2019 meeting. (shrink)

This essay is an analytical extension of Roland Barthes’ structural analysis of an excerpt from the Old Testament (Genesis 32: 22–32), known as “The Struggle with the Angel”. It thus continues the search for “the third meaning” of this enigmatic passage. In this essay, “The Struggle with the Angel” is undertaken in the phenomenological (xenological) register which situates it in the liminal sphere at the crossing of disclosure and concealment. Subsequent semiotic analyses of three visual renditions of Genesis 32: 22–32, (...) Rembrandt’s “Jacob’s Struggle with the Angel”, Sir Jacob Epstein’s “Jacob and the Angel”, and Marc Chagall’s “Jacob Wrestling with the Angel”, show the “third meaning” of the passage to be predicated on the foundational relation between naming and facing, pointing to the understanding of “The Struggle” as the face-to-face relationship of love and responsibility grounded in ethics. When it appeared in Paris in 1697, the Bibliothèque Orientale of Barthélemy d'Herbelot de Molainville became the most complete reference work about Islamic history and letters in the West. Writing in French, d'Herbelot drew on an impressive variety of Arabic, Persian and Turkish manuscripts that he had read in Florence and in Paris. This article examines the Bibliothèque Orientale's idiosyncratic organisation, which has elicited comment over the centuries, and investigates whether it restricted the book's reception, as has sometimes been claimed. (...) The book's peculiar form is explained by comparison with the Bibliothèque Orientale's most important source, the bibliography of the seventeenth-century Ottoman scholar Kātib Çelebi: his work not only provided much of the Bibliothèque Orientale's content but inspired its organisation as well. Antoine Galland's previously unstudied manuscript additions to the Bibliothèque Orientale show how this collaborator of d'Herbelot understood the work as a guide to the literary history of recent Muslim peoples. The Bibliothèque Orientale remained a valuable resource for understanding Islamic topics well into the nineteenth century, as demonstrated by the marginalia of prominent European scholars of Arabic, including Johann Jacob Reiske. More than this, the Bibliothèque Orientale offered a unique view of Timurid, Safavid and Ottoman literary culture—an unusual emphasis among European scholars, who tended to be more interested in the early centuries of Islam. D'Herbelot's achievement compels us to take seriously the ability of the Catholic scholarly culture of late-seventeenth-century France to study a foreign intellectual tradition. (shrink)

In lieu of an abstract, here is a brief excerpt of the content:Architectonic, Truth, and RhetoricGlenn Alexander MageeScientists, we are often told, employ "aesthetic criteria" in their work: a scientific theory must be "simple" and "elegant" if it is to be a good candidate for truth.1 Is this also true of philosophers? Do philosophers rely (implicitly or explicitly) on aesthetic criteria in the development of their ideas, not simply in order to make their ideas accessible or palatable but also (...) as a guide to truth? This question bears on the relationship between art and philosophy, between art and truth, and between beauty and truth. If the answer is yes, then is there a point at which the line between art and philosophy becomes blurred? This is often claimed, though almost always in reference to the way in which philosophers use metaphor and rhetoric to express their ideas. However, I am suggesting in addition that the line may be blurred not just in the expression of their ideas but in the very form or structure they give to their philosophies. This aesthetic moment is not dispensable. On the contrary, philosophers make their thought into an aesthetic object because of a tacit, pre-reflective intuition that the beautiful is the true. In what follows, I will argue for this thesis and explore its implications.I.First of all, the philosophers I have in mind are philosophers in the classic sense: creators of systematic worldviews, those who aim at knowledge of the whole. I have in mind, therefore, thinkers like Plato, Aristotle, Plotinus, [End Page 59] Aquinas, Spinoza, Leibniz, Kant, Schelling, and Hegel, among others. All these thinkers are alike in that they do not approach philosophy piecemeal, as a set of disconnected "problems." Instead, they take the aim of philosophy to be to give a complete account of what is real. In the introduction to The Phenomenology of Spirit, for instance, Hegel writes that philosophy is "actual cognition of what truly is" (1977, 46). This is a definition one can imagine Plato and Aristotle—indeed almost all of the great philosophers—agreeing with. Philosophical knowledge, in this classical understanding, becomes a whole of ideas in which each element depends on every other and nothing of significance is left out. (Perhaps the best example of such a philosophy is, again, Hegel's.) It is only to "systems" of philosophy that our question about aesthetic criteria in philosophy is applicable,2 for it is only when a number of ideas are taken together into an overall structure and given a fundamental unity that a philosophy can become "beautiful" or "ugly."The Greek word sustema literally means "things which stand together or are made to stand together so as to form a whole" or "a whole compounded of several parts" (Klein 1985, 201). The Greeks applied the word to many things but never, it seems, to thought. Then, as Jacob Klein writes, "from about the year 1600 on there is a sudden and most remarkable shift: book after book appears under titles like 'System of Logic,' 'System of Rhetoric,' 'System of Grammar,' 'System of Theology,' 'System of Ethics and Politics,' 'System of Physics,' 'System of Jurisprudence,' 'System of Astronomy,' of Arithmetic, of Geography, of Medicine and even 'System of Systems' " (1985, 201). According to Klein, systematic philosophy is a response to the peculiar anxiety of modernity expressed so well by Yeats: "Things fall apart"—and we need a philosophical system to put them back together again.The idea of a system of philosophy cannot, however, be dismissed merely as a "modern invention," for it is a legitimate extension of the Greek concept of sustema. The Greek philosophers would not have reflected on their activity as "systematic" because they regarded themselves as describing a reality that was itself a sustema. Pressed to explain what philosophers are, Pythagoras, according to legend, compared them to the theoroi or onlookers at the Olympic Games. As Werner Jaeger writes of the legend, "The comparison depends on the ambiguity of the word theorein, which means both watching a spectacle and contemplation and research in the ' theoretical' sense" (1962, 432). _Edward Bibring Photographs the Psychoanalysts of His Time_ provides us with a unique pictorial window into a fascinating period of psychoanalytic history. It is the gift of Edward Bibring, a passionate photographer who, Rolleiflex in hand, chronicled international psychoanalytic congresses from 1932 to 1938. The period in question spans the ascendancy of Hitler, the great exodus of analysts to England and the U.S., and the Anschluss of 1938. A year after the Paris Congress, the last meeting photographed by Bibring, Europe (...) would be in flames. At Wiesbaden in 1932, we find an ever dignified Ernest Jones relaxing aboard a sight-seeing ship, and Helene Deutsch and Heinz Hartmann delightfully at ease at a coffee shop. At the Lucerne Congress of 1934, Anna Freud, Ludwig Jekels, Wilhelm Reich, Grete Bibring, Max Eitingon, and Franz Alexander happily converse outside a hotel. At Marienbad in 1936, there are smiling new faces: Annie Reich, Ernst Kris, Otto Fenichel, Edward Glover, and others. At Budapest in1937 the women – Anna Freud, Vilma Kovacs, Dorothy Burlingham, and Elisabeth Geleerd – speak animatedly among themselves. A demure Margaret Mahler and a chic Marianne Kris make their appearance. In 1938, we see a series of table shots, where analysts, now with suit jackets removed and even a few collars loosened, relax with their food, wine, and cigars. Bracketed by Sanford Gifford’s brief introduction and biographical sketches of all the captured parties, Bibring’s photographs, digitized and enlarged, retain just enough graininess to evoke a different era in the history of psychoanalysis. It is heartening to see the paragons of “classical psychoanalysis” as warmly human, their analytic reserve supplanted by relaxed affability. But it is sobering to remember that the high spirit engendered by Congresses – in Bibring’s time no less than our own – may overlay the gravest political developments and the deepest personal anxieties. Biomedical research, especially pharmaceutical research, has been criticised for engaging in practices that lead to over-estimations of the effectiveness of medical treatments. A central issue concerns the reporting of absolute and relative measures of medical effectiveness. In this paper we critically examine proposals made by Jacob Stegenga to (a) give priority to the reporting of absolute measures over relative measures, and (b) downgrade the measures of effectiveness (effect sizes) of the treatments tested in clinical trials (Stegenga, 2015a). After exposing (...) significant flaws in a central case study used by Stegenga to bolster his first proposal (a), we go on to argue that neither of these proposals is defensible (a or b). We defend the practice, in line with the New England Journal of Medicine, of reporting both absolute and relative measures whenever feasible. (shrink)

These principles also seem to us to be consistent with research in neuroscience, in particular that of Stanislas “Dehaene, Stanislas. Apprendre! les talents du cerveau, le défi des machines. Odile Jacob, Paris, (2018)” and his four pillars of learning – attention, active engagement, error and surprise signals and the consolidation of acquired knowledge – or those of Antonio “Damasio, (...) Antonio R. L’erreur de Descartes: la raison des émotions. Odile Jacob, Paris, (1995)” on the fundamental role of emotions in supporting learning. The principles advocated are: solicitation of curiosity and commitment; learning through sensitive experiences; connection of knowledge, emotions and values; reappropriation of assessment methods; multifaceted posture of the teacher; politicization of education; self-awareness and striving for common good.The principles highlighted in this section represent the major levers to be operated in order to provide students with truly transformative learning. Tools and examples of real-life implementation of these principles will be detailed in the second part of this book. (shrink)

On February 5, 1850, the Austrian emperor Franz Josef appointed C.G. Jacob Jacobi to the position of full professor at the University of Vienna. Thanks to the efforts of Alexander von Humboldt, however, the world-famous Prussian mathematician remained in Berlin and continued in his position as a salaried member of the Academy of Sciences.This paper describes the history of Jacobi’s appointment in Vienna and his ultimate rejection of it.

The view that living beings as well as plant-based medicaments possess causal properties that are caused by the causal properties of their constituents, without being reducible to the combination of the causal properties of these constituents goes back to ancient thinkers such as Alexander of Aphrodisias and Johannes Philoponus. In the early modern period, this view was not only criticized by natural philosophers taking a reductionist stance; it was also criticized by Neo-Platonic thinkers such as Jean Fernel. One of (...) the relatively few early modern natural philosophers who adopted an emergentist position was Jacob Schegk. The present article discusses whether Schegk’s analysis of the structure of plants and medicaments offers the theoretical resources required to answer Fernel’s critique of the tradition going back to Alexander. In particular, it examines whether Schegk’s account of synchronic upward causation and diachronic downward causation could offer solutions to two interrelated problems identified by Fernel: the question of whether a mere aggregates of material particles could form a composite that possesses substantiality, not only accidental unity; and the question of whether multitudes of material particles could bring forth simple forms, whose existence seems to be presupposed by powers that cannot be ascribed to the constituents. The book presents a defense of Shankara's Advaita Vedānta philosophy as well as an elucidation of the Greek Idealistic doctrines of Parmenides and Plato. In all these schools of thought, Deussen detects a similar basic understanding of the world as a mere appearance distinct from Ideal Reality. He approximated this understanding to the Kantian notion of 'things in themselves' (Dinge-an-sich) and noted a degeneration of the original Vedic and Upanishadic worldview in the philosophies that followed, such as the Sāmkhya and Buddhism, just as there was a corruption of Parmenides' doctrine of Being in the philosophy of his pupil Zeno. Similarly, he believes that Kant's revolutionary Idealistic insights in Germany were also distorted by the post-Kantian thinkers and not generally understood in their original form except by Arthur Schopenhauer (1788-1860), who developed the doctrine of the world as a mere representation produced by the innate intuitive forms within the Intellect - Space, Time, and Causality. This article examines how deduction preserves certainty and how much certainty it can preserve according to Descartes’s Rules for the Direction of the Mind. I argue that the certainty of a deduction is a matter of four conditions for Descartes. First, certainty depends on whether the conjunction of simple propositions is composed with necessity or contingency. Second, a deduction approaches the certainty of an intuition depending on how many “acts of conceiving” it requires and—third—the complexity or difficulty of the acts (...) of thinking, which is determined by the content of the thoughts and on external factors. Fourth, certainty depends on the intellectual aptitude of the person using the deduction. A deduction lacks certainty when it relies on memory such that it is not apprehended with immediacy. However, the mental capacity and speed of a mind can be increased by training the special mental faculties of perspicacity and discernment. Increasing one’s intellectual aptitude allows for more steps of a deduction to be inferred in fewer acts of conceiving, thereby helping preserve the certainty of a deduction. (shrink)

The value-free ideal in science has been criticised as both unattainable and undesirable. We argue that it can be defended as a practical principle guiding scientific research even if the unattainability and undesirability of a value-free end-state are granted. If a goal is unattainable, then one can separate the desirability of accomplishing the goal from the desirability of pursuing it. We articulate a novel value-free ideal, which holds that scientists should act as if science should be value-free, and we argue (...) that even if a purely value-free science is undesirable, this value-free ideal is desirable to pursue. I develop an expressivist account of verbal disagreements as practical disagreements over how to use words rather than factual disagreements over what words actually mean. This account enjoys several advantages over others in the literature: it can be implemented in a neo-Stalnakerian possible worlds framework; it accounts for cases where speakers are undecided on how exactly to interpret an expression; it avoids appeals to fraught notions like subject matter, charitable interpretation, and joint-carving; and it naturally extends to an analysis of (...) metalinguistic negotiations. Kidney markets are prohibited in principle because they are assumed to undermine the seller’s dignity. Considering the trade-off between saving more lives by introducing regulated kidney markets and preserving the seller’s dignity, we argue that it is advisable to demand that citizens restrain their own moral judgements and not interfere with the judgements of those who are willing to sell a kidney. We also argue that it is advisable not only to limit the political implications of the moral argument of (...) dignity concerns toward a market-based solution but also to re-evaluate the dignity argument itself. First, if the dignity argument is to be given normative force, it must also consider the dignity violation of the potential transplant recipient. Second, there seems to be no compelling notion of dignity that demonstrates why it is morally permissible to donate but not to sell a kidney. (shrink)
