In this paper we present applications of the ACGT Master Ontology (MO) which is a new terminology resource for a transnational network providing data exchange in oncology, emphasizing the integration of both clinical and molecular data. The development of a new ontology was necessary due to problems with existing biomedical ontologies in oncology. The ACGT MO is a test case for the application of best practices in ontology development. This paper provides an overview of the application of the ontology within (...) the ACGT project thus far. Ontologies are being ever more commonly used in biomedical informatics and we provide a survey of some of these uses, and of the relations between ontologies and other terminology resources. In order for ontologies to become truly useful, two objectives must be met. First, ways must be found for the transparent evaluation of ontologies. Second, existing ontologies need to be harmonised. We argue that one key foundation for both ontology evaluation and harmonisation is the adoption of a realist paradigm in (...) ontology development. For science-based ontologies of the sort which concern us in the eHealth arena, it is reality that provides the common benchmark against which ontologies can be evaluated and aligned within larger frameworks. Given the current multitude of ontologies in the biomedical domain the need for harmonisation is becoming ever more urgent. We describe one example of such harmonisation within the ACGT project, which draws on ontology-based computing as a basis for sharing clinical and laboratory data on cancer research. (shrink)

Telomeres, the ends of chromosomes, shorten with each cell division. To expand their replicative potential, various cell types use the ribonucleoprotein telomerase, which lengthens telomeres by its reverse transcriptase activity. Because of its ability to immortalize cancer cells, telomerase also plays a significant role in tumor growth. However, in recent years, a wide variety of non‐canonical effects of telomerase that are independent of telomere lengthening have been discovered, and even the notion that telomerase is restricted to very few cell (...) types has been questioned. These effects also seem to be important in carcinogenesis and might explain the tumor‐promoting effects of telomerase independently of telomere elongation. This essay reconstructs the place of utopia in realist political theory, by examining the ways in which the literary genre of critical utopias can productively unsettle ongoing discussions about “how to do political theory.” I start by analyzing two prominent accounts of the relationship between realism and utopia: “real utopia” and “dystopic liberalism”. Elaborating on Raymond Geuss’s recent reflections, the essay then claims that an engagement with literature can shift the focus of these accounts. Utopian fiction, I maintain, is useful (...) for comprehending what is and for contemplating what might be. Ursula K. Le Guin’s novel The Dispossessed deploys this double function in an exemplary fashion: through her dynamic and open-ended portrayal of an Anarchist community, Le Guin succeeds in imagining a utopia that negates the status quo, without striving to construct a perfect society. The book’s radical, yet ambiguous, narrative hence reveals a strategy for locating utopia within realist political theory that moves beyond the positions dominating the current debate. Reading The Dispossessed ultimately demonstrates that realism without utopia is status quo–affirming, while utopia without realism is wishful thinking. (shrink)

The associative theory of creativity states that creativity is associated with differences in the structure of semantic memory, whereas the executive theory of creativity emphasises the role of top-down control for creative thought. For a powerful test of these accounts, individual semantic memory structure was modelled with a novel method based on semantic relatedness judgements and different criteria for network filtering were compared. The executive account was supported by a correlation between creative ability and broad retrieval ability. The associative account (...) was independently supported, when network filtering was based on a relatedness threshold, but not when it was based on a fixed edge number or on the analysis of weighted networks. In the former case, creative ability was associated with shorter average path lengths and higher clustering of the network, suggesting that the semantic networks of creative people show higher small-worldness. Much has been written on the role of causal notions and causal reasoning in the so-called 'special sciences' and in common sense. But does causal reasoning also play a role in physics? Mathias Frisch argues that, contrary to what influential philosophical arguments purport to show, the answer is yes. Time-asymmetric causal structures are as integral a part of the representational toolkit of physics as a theory's dynamical equations. Frisch develops his argument partly through a critique of anti-causal arguments and (...) partly through a detailed examination of actual examples of causal notions in physics, including causal principles invoked in linear response theory and in representations of radiation phenomena. Offering a new perspective on the nature of scientific theories and causal reasoning, this book will be of interest to professional philosophers, graduate students, and anyone interested in the role of causal thinking in science. Mathias Frisch provides the first sustained philosophical discussion of conceptual problems in classical particle-field theories. Part of the book focuses on the problem of a satisfactory equation of motion for charged particles interacting with electromagnetic fields. As Frisch shows, the standard equation of motion results in a mathematically inconsistent theory, yet there is no fully consistent and conceptually unproblematic alternative theory. Frisch describes in detail how the search for a fundamental equation of motion is partly driven by pragmatic considerations (...) (like simplicity and mathematical tractability) that can override the aim for full consistency. The book also offers a comprehensive review and criticism of both the physical and philosophical literature on the temporal asymmetry exhibited by electromagnetic radiation fields, including Einstein's discussion of the asymmetry and Wheeler and Feynman's influential absorber theory of radiation. Frisch argues that attempts to derive the asymmetry from thermodynamic or cosmological considerations fail and proposes that we should understand the asymmetry as due to a fundamental causal constraint. The book's overarching philosophical thesis is that standard philosophical accounts that strictly identify scientific theories with a mathematical formalism and a mapping function specifying the theory's ontology are inadequate, since they permit neither inconsistent yet genuinely successful theories nor thick causal notions to be part of fundamental physics. Phillips argues that blindsight is due to response criterion artefacts under degraded conscious vision. His view provides alternative explanations for some studies, but may not work well when one considers several key findings in conjunction. Empirically, not all criterion effects are decidedly non-perceptual. Awareness is not completely abolished for some stimuli, in some patients. But in other cases, it was clearly impaired relative to the corresponding visual sensitivity. This relative dissociation is what makes blindsight so important and interesting.

According to a view widely held among philosophers of science, the notion of cause has no legitimate role to play in mature theories of physics. In this paper I investigate the role of what physicists themselves identify as causal principles in the derivation of dispersion relations. I argue that this case study constitutes a counterexample to the popular view and that causal principles can function as genuine factual constraints. 1. Introduction2. On a postcard to Franz Overbeck from January 4, 1888, Nietzsche makes some illuminating remarks with respect to the three treatises in his book On the Genealogy of Morality.2 Nietzsche says that, ‘for the sake of clarity, it was necessary artificially to isolate the different roots of that complex structure that is called morality. Each of these three treatises expresses a single primum mobile; a fourth and fifth are missing, as is even the most essential (‘the herd instinct’) – for (...) the time being, the latter had to be ignored, as too comprehensive, and the same holds for the ultimate summation of all those different elements and thus a final account of morality.’ Nietzsche also points out that each treatise makes a contribution to the genesis of Christianity and rejects an explanation of Christianity in terms of only one psychological category. The topics of the treatises are ‘good’ and ‘evil’ (first treatise), the ‘bad conscience’ (second), and the ‘ascetic ideal’ (third). The postcard suggests that Nietzsche discusses these topics separately because a joint treatment is too complicated, but that in reality, these ideas are inextricably intertwined, both with each other and with others that Nietzsche omits. Therefore, the three treatises should be regarded as parts of a unified theory and critique of morality. Nietzsche’s remarks on that postcard are important because in the Genealogy itself, he makes little effort to show the unity among the treatises. We shall return to this postcard repeatedly.3 The first treatise has attracted most scholarly attention, but much less work has been done on the second treatise, ‘ “Debts”, “Bad Conscience”, and Related Matters’. This is unfortunate, since it seems that, in Nietzsche’s own view, the central notion of the second treatise, namely, the bad conscience as a feeling of guilt, is a key element of Christian morality. Therefore, understanding Nietzsche’s treatment of this notion is essential to understanding his views on Christianity and the impact of the Christian heritage on non-religious moral philosophy.. David Albert and Barry Loewer have argued that the temporal asymmetry of our concept of causal influence or control is grounded in the statistical mechanical assumption of a low-entropy past. In this paper I critically examine Albert's and Loewer 's accounts.

Priority setting in health care is ubiquitous and health authorities are increasingly recognising the need for priority setting guidelines to ensure efficient, fair, and equitable resource allocation. While cost-effectiveness concerns seem to dominate many policies, the tension between utilitarian and deontological concerns is salient to many, and various severity criteria appear to fill this gap. Severity, then, must be subjected to rigorous ethical and philosophical analysis. Here we first give a brief history of the path to today’s severity criteria in (...) Norway and Sweden. The Scandinavian perspective on severity might be conducive to the international discussion, given its long-standing use as a priority setting criterion, despite having reached rather different conclusions so far. We then argue that severity can be viewed as a multidimensional concept, drawing on accounts of need, urgency, fairness, duty to save lives, and human dignity. Such concerns will often be relative to local mores, and the weighting placed on the various dimensions cannot be expected to be fixed. Thirdly, we present what we think are the most pertinent questions to answer about severity in order to facilitate decision making in the coming years of increased scarcity, and to further the understanding of underlying assumptions and values that go into these decisions. We conclude that severity is poorly understood, and that the topic needs substantial further inquiry; thus we hope this article may set a challenging and important research agenda. (shrink)

Saunders Mac Lane has drawn attention many times, particularly in his book Mathematics: Form and Function, to the system of set theory of which the axioms are Extensionality, Null Set, Pairing, Union, Infinity, Power Set, Restricted Separation, Foundation, and Choice, to which system, afforced by the principle, , of Transitive Containment, we shall refer as . His system is naturally related to systems derived from topos-theoretic notions concerning the category of sets, and is, as Mac Lane emphasises, one that is (...) adequate for much of mathematics. In this paper we show that the consistency strength of Mac Lane's system is not increased by adding the axioms of Kripke–Platek set theory and even the Axiom of Constructibility to Mac Lane's axioms; our method requires a close study of Axiom H, which was proposed by Mitchell; we digress to apply these methods to subsystems of Zermelo set theory , and obtain an apparently new proof that is not finitely axiomatisable; we study Friedman's strengthening of , and the Forster–Kaye subsystem of , and use forcing over ill-founded models and forcing to establish independence results concerning and ; we show, again using ill-founded models, that proves the consistency of ; turning to systems that are type-theoretic in spirit or in fact, we show by arguments of Coret and Boffa that proves a weak form of Stratified Collection, and that is a conservative extension of for stratified sentences, from which we deduce that proves a strong stratified version of ; we analyse the known equiconsistency of with the simple theory of types and give Lake's proof that an instance of Mathematical Induction is unprovable in Mac Lane's system; we study a simple set theoretic assertion—namely that there exists an infinite set of infinite sets, no two of which have the same cardinal—and use it to establish the failure of the full schema of Stratified Collection in ; and we determine the point of failure of various other schemata in . In this paper I respond to Mathias Risse's objections to my critique of his views on racial profiling in Philosophy and Public Affairs. I draw on the work of Richard Sampson and others on racial disadvantage in the USA to show that racial profiling likely aggravates racial injustices that are already there. However, I maintain, clarify and defend my original claim against Risse that racial profiling itself is likely to cause racial injustice, even if we abstract from unfair background (...) conditions. I then respond to Levin's claims that there is no serious racial injustice in the contemporary USA and differentiate between Risse's attempt - albeit unsuccessful - to provide an egalitarian justification for racial profiling from the frankly inegalitarian assumptions that underpin the claims of Michael Levin. I criticize two accounts of the temporal asymmetry of electromagnetic radiation - that of Huw Price, whose account centrally involves a reinterpretation of Wheeler and Feynman's infinite absorber theory, and that of Dieter Zeh. I then offer some reasons for thinking that the purported puzzle of the arrow of radiation does not present a genuine puzzle in need of a solution.

Climate change presents us with a problem of intergenerational justice. While any costs associated with climate change mitigation measures will have to be borne by the world’s present generation, the main beneficiaries of mitigation measures will be future generations. This raises the question to what extent present generations have a responsibility to shoulder these costs. One influential approach for addressing this question is to appeal to neo-classical economic cost–benefit analyses and so-called economy-climate “integrated assessment models” to determine what course of (...) action a principle of intergenerational welfare maximization would require of us. I critically examine a range of problems for this approach. First, integrated assessment models face a problem of underdetermination and induction: They are very sensitive to a number of highly conjectural assumptions about economic responses to a temperature and climate regime, for which we have no empirical evidence. Second, they involve several simplifying assumptions which cannot be justified empirically. And third, some of the assumptions underlying the construction of economic models are intrinsically normative assumptions that reflect value judgments of the modeler. I conclude that, while integrated assessment models may play a useful role as “toy models,” their use as tools for policy optimization is highly problematic. (shrink)

I show that the standard approach to modeling phenomena involving microscopic classical electrodynamics is mathematically inconsistent. I argue that there is no conceptually unproblematic and consistent theory covering the same phenomena to which this inconsistent theory can be thought of as an approximation; and I propose a set of conditions for the acceptability of inconsistent theories.

In recent work on the foundations of statistical mechanics and the arrow of time, Barry Loewer and David Albert have developed a view that defends both a best system account of laws and a physicalist fundamentalism. I argue that there is a tension between their account of laws, which emphasizes the pragmatic element in assessing the relative strength of different deductive systems, and their reductivism or funda- mentalism. If we take the pragmatic dimension in their account seriously, then the laws (...) of the special sciences should be part of our best explanatory system of the world, as well. (shrink)

Many climate scientists have made claims that may suggest that evidence used in tuning or calibrating a climate model cannot be used to evaluate the model. By contrast, the philosophers Katie Steele and Charlotte Werndl have argued that, at least within the context of Bayesian confirmation theory, tuning is simply an instance of hypothesis testing. In this paper I argue for a weak predictivism and in support of a nuanced reading of climate scientists’ concerns about tuning: there are cases, model-tuning (...) among them, in which predictive successes are more highly confirmatory of a model than accommodation of evidence. ALTHOUGH majority rule finds ready acceptance whenever groups make decisions, there are surprisingly few philosophically interesting arguments in support of it.1 Jeremy Waldron’s The Dignity of Legislation contains the most interesting recent defense of majority rule. Waldron combines his own argument from respect with May’s influential characterization of majority rule, tying both to a reinterpretation of a well-known passage from Locke’s Second Treatise (“the body moves into the direction determined by the majority of forces”). Despite its impressive resourcefulness, Waldron’s defense (...) is deficient, and one goal of this essay is to show how. Yet our main concern is not to criticize Waldron, but to demonstrate general deficiencies of arguments for majority rule and to suggest a strategy for a more adequate and more complete defense. Such arguments tend to have one of two weaknesses: Either they assume that collective decisionmaking is done in terms of ranking options and thus neglect both aggregation methods using more information than the relative standing of options in rankings (such as so-called positional methods) and rules that are not aggregation methods at all (such as fair-division procedures); or they also constitute arguments for other decision rules. In the first case, the argument is too narrow, in the second it is too broad. The narrowness problem is bigger than stated so far because arguments for majority rule tend to assume not only that decisions are made by ranking options, but also that only two options are to be ranked. Both problems arise for Waldron’s defense and leave it incomplete. Yet such incompleteness also characterizes the state of the art in arguing for majority rule. So in addition to.. (shrink)

In Frisch 2004 and 2005 I showed that the standard ways of modeling particle-field interactions in classical electrodynamics, which exclude the interactions of a particle with its own field, results in a formal inconsistency, and I argued that attempts to include the self-field lead to numerous conceptual problems. In this paper I respond to criticism of my account in Belot 2007 and Muller 2007. The practical goal of preventing premature death seems uncontroversial. But the term ‘premature death’ is vague with several, sometimes conflicting definitions. This ambiguity results in several conceptions with which not all will agree. Moreover, the normative rationale behind the goal of preventing premature deaths is masked by the operational definition of existing measures. In this article, we argue that ‘premature death’ should be recognized as a normative concept. This article highlights the continuing relevance of a classic bioethical text, “Bioethics as a Discipline,” published by the Hastings Center’s cofounder Daniel Callahan in 1973. Connecting the text’s programmatic recommendations with later reflections and interventions Callahan wrote about the development of bioethics illuminates how the vision Callahan established and the reality this vision helped create were interrelated—just not in the way Callahan had hoped for. Although this portrait relies on an individual perception of the development of bioethics, it might nevertheless, (...) through its unique linkage of different bioethical temporalities, contribute to a broader reassessment of what bioethics became and why. After accounting for the festival as a philosophical theme across Heidegger’s early to later writings, this article summarizes the 1943 “Andenken” essay on Hölderlin’s “wedding festival” and 1959 “Hölderlin’s Earth and Heaven” essay on the “round dance.” It then explores how these motifs of the wedding festival and its round dance are in play in the 1936–1937 Contributions to Philosophy: Of the Event manuscript, especially in its philosophy of attunement, and notion of the “celebration of the last god.”.
