A wide variety of ontologies relevant to the biological and medical domains are available through the OBO Foundry portal, and their number is growing rapidly. Integration of these ontologies, while requiring considerable effort, is extremely desirable. However, heterogeneities in format and style pose serious obstacles to such integration. In particular, inconsistencies in naming conventions can impair the readability and navigability of ontology class hierarchies, and hinder their alignment and integration. While other sources of diversity are tremendously complex and challenging, agreeing (...) a set of common naming conventions is an achievable goal, particularly if those conventions are based on lessons drawn from pooled practical experience and surveys of community opinion. We summarize a review of existing naming conventions and highlight certain disadvantages with respect to general applicability in the biological domain. We also present the results of a survey carried out to establish which naming conventions are currently employed by OBO Foundry ontologies and to determine what their special requirements regarding the naming of entities might be. Lastly, we propose an initial set of typographic, syntactic and semantic conventions for labelling classes in OBO Foundry ontologies. Adherence to common naming conventions is more than just a matter of aesthetics. Such conventions provide guidance to ontology creators, help developers avoid flaws and inaccuracies when editing, and especially when interlinking, ontologies. Common naming conventions will also assist consumers of ontologies to more readily understand what meanings were intended by the authors of ontologies used in annotating bodies of data. (shrink)

Sharing of experimental clinical research data usually happens between individuals or research groups rather than via public repositories, in part due to the need to protect research participant privacy. This approach to data sharing makes it difficult to connect journal articles with their underlying datasets and is often insufficient for ensuring access to data in the long term. Voluntary data sharing services such as the Yale Open Data Access (YODA) and Clinical Study Data Request (CSDR) projects have increased accessibility to (...) clinical datasets for secondary uses while protecting patient privacy and the legitimacy of secondary analyses but these resources are generally disconnected from journal articles—where researchers typically search for reliable information to inform future research. New scholarly journal and article types dedicated to increasing accessibility of research data have emerged in recent years and, in general, journals are developing stronger links with data repositories. There is a need for increased collaboration between journals, data repositories, researchers, funders, and voluntary data sharing services to increase the visibility and reliability of clinical research. Using the journal Scientific Data as a case study, we propose and show examples of changes to the format and peer-review process for journal articles to more robustly link them to data that are only available on request. We also propose additional features for data repositories to better accommodate non-public clinical datasets, including Data Use Agreements (DUAs). (shrink)

The Ontology for Biomedical Investigations (OBI) is an ontology that provides terms with precisely defined meanings to describe all aspects of how investigations in the biological and medical domains are conducted. OBI re-uses ontologies that provide a representation of biomedical knowledge from the Open Biological and Biomedical Ontologies (OBO) project and adds the ability to describe how this knowledge was derived. We here describe the state of OBI and several applications that are using it, such as adding semantic expressivity to (...) existing databases, building data entry forms, and enabling interoperability between knowledge resources. OBI covers all phases of the investigation process, such as planning, execution and reporting. It represents information and material entities that participate in these processes, as well as roles and functions. Prior to OBI, it was not possible to use a single internally consistent resource that could be applied to multiple types of experiments for these applications. OBI has made this possible by creating terms for entities involved in biological and medical investigations and by importing parts of other biomedical ontologies such as GO, Chemical Entities of Biological Interest (ChEBI) and Phenotype Attribute and Trait Ontology (PATO) without altering their meaning. OBI is being used in a wide range of projects covering genomics, multi-omics, immunology, and catalogs of services. OBI has also spawned other ontologies (Information Artifact Ontology) and methods for importing parts of ontologies (Minimum information to reference an external ontology term (MIREOT)). The OBI project is an open cross-disciplinary collaborative effort, encompassing multiple research communities from around the globe. To date, OBI has created 2366 classes and 40 relations along with textual and formal definitions. The OBI Consortium maintains a web resource providing details on the people, policies, and issues being addressed in association with OBI. (shrink)

The value of any kind of data is greatly enhanced when it exists in a form that allows it to be integrated with other data. One approach to integration is through the annotation of multiple bodies of data using common controlled vocabularies or ‘ontologies’. Unfortunately, the very success of this approach has led to a proliferation of ontologies which itself creates obstacles to integration. The Open Biomedical Ontologies (OBO) consortium has set in train a strategy to overcome this problem. Existing (...) OBO ontologies, including the Gene Ontology, are undergoing a process of coordinated reform and new ontologies being created on the basis of an evolving set of shared principles governing ontology development. The result is an expanding family of ontologies designed to be interoperable, logically well-formed, and to incorporate accurate representations of biological reality. We describe the OBO Foundry initiative, and provide guidelines for those who might wish to become involved. (shrink)

Throughout the biological and biomedical sciences there is a growing need for, prescriptive ‘minimum information’ (MI) checklists specifying the key information to include when reporting experimental results are beginning to find favor with experimentalists, analysts, publishers and funders alike. Such checklists aim to ensure that methods, data, analyses and results are described to a level sufficient to support the unambiguous interpretation, sophisticated search, reanalysis and experimental corroboration and reuse of data sets, facilitating the extraction of maximum value from data sets (...) them. However, such ‘minimum information’ MI checklists are usually developed independently by groups working within representatives of particular biologically- or technologically-delineated domains. Consequently, an overview of the full range of checklists can be difficult to establish without intensive searching, and even tracking thetheir individual evolution of single checklists may be a non-trivial exercise. Checklists are also inevitably partially redundant when measured one against another, and where they overlap is far from straightforward. Furthermore, conflicts in scope and arbitrary decisions on wording and sub-structuring make integration difficult. This presents inhibit their use in combination. Overall, these issues present significant difficulties for the users of checklists, especially those in areas such as systems biology, who routinely combine information from multiple biological domains and technology platforms. To address all of the above, we present MIBBI (Minimum Information for Biological and Biomedical Investigations); a web-based communal resource for such checklists, designed to act as a ‘one-stop shop’ for those exploring the range of extant checklist projects, and to foster collaborative, integrative development and ultimately promote gradual integration of checklists. Objectives: This study was designed to explore the prevalence and types of stipulations required of investigators by the institutional review board of one institution over a five year period.Design: Stipulations to research proposals were documented from the minutes of the IRB meetings.Setting: Community hospital.Participants: IRB submissions.Main measurements: Number and type of IRB stipulations.Results: Nineteen research submissions were approved without any stipulations. For the remainder, the majority of stipulations related to consent forms .Conclusions: Consent forms appear to be at highest risk (...) for IRB stipulations. The article seeks to show that, contrary to the standard view, the 'Choice of Heracles' preserved at Xen. Mem. 2.1.21-33 is not a summary or paraphrase, but is a very close approximation to the actual wording of Prodicus' epideixis. The language and style are shown to be uncharacteristic of Xenophon, and the fact that Prodicus' original was known to exist in both written and orally performed versions serves to explain why the piece is framed by language that disclaims strict accuracy (...) in reproducing it. It is further shown that the way in which near-synonyms are used in the piece is not necessarily inconsistent with other evidence for Prodicus' practice: it is rather the personified character Vice whose usage conflicts with that of Prodicus himself and with that of the personification of Virtue. Finally, it is proposed that the 'Choice of Heracles' represented the contents, not of Prodicus' advanced teaching, but of the popular, cut-rate lecture intended for a general audience. (shrink)

Three plausible views—Presentism, Truthmaking, and Independence—form an inconsistent triad. By Presentism, all being is present being. By Truthmaking, all truth supervenes on, and is explained in terms of, being. By Independence, some past truths do not supervene on, or are not explained in terms of, present being. We survey and assess some responses to this.

The possibility of Junk is the possibility that something exists and everything is a proper part. Just as we might imagine that there are no simples—that everything has a proper part, all the way down—we might imagine that there are no caps—that everything is a proper part, all the way up. It is not obvious that this apparent possibility can be accommodated within a Lewisian modal framework. For Lewis, every possibility involves the existence of a possible world, and a possible (...) world is just is a maximal sum, and so a cap. But the Lewisian can accommodate Junk, if she wishes, by allowing parts of possible worlds to represent complete possibilities. (shrink)

Al-Taftāzānī introduces the Liar Paradox, in a commentary on al-Rāzī, in a short passage that is part of a polemic against the ethical rationalism of the Muʿtazila. In this essay, we consider his remarks and their place in the history of the Liar Paradox in Arabic Logic. In the passage, al-Taftāzānī introduces Liar Cycles into the tradition, gives the paradox a puzzling name—the fallacy of the “irrational root” —which became standard, and suggests a connection between the paradox and what it (...) tells us about truth and falsehood, and arguments for divine voluntarism and what they tell us about the nature of goodness and badness. On this last point, we also discuss a passage from al-Rāzī, which suggests similar connections. (shrink)

In an article in an earlier issue of this journal Vivienne Gray sought to challenge my claim that Xenophon's account of Prodicus' narrative concerning the Choice of Heracles represents ‘a very close approximation to Prodicus’ actual wording'. Since that time, Gray's article has been cited approvingly by Louis-André Dorion and David Wolfsdorf, both of whom consider that Gray has settled the matter, at least as far as the linguistic aspect of my argument is concerned. In view of this, I feel (...) it necessary to point out that Gray's argument is fundamentally flawed. In addition, I should like to take this opportunity to show that the arguments of Dorion and Wolfsdorf, which are aimed at other aspects of the case that I made for Xenophon's faithfulness to Prodicus' text, are likewise invalid. We describe the earliest occurrences of the Liar Paradox in the Arabic tradition. e early Mutakallimūn claim the Liar Sentence is both true and false; they also associate the Liar with problems concerning plural subjects, which is somewhat puzzling. Abharī (1200-1265) ascribes an unsatisfiable truth condition to the Liar Sentence—as he puts it, its being true is the conjunction of its being true and false—and so concludes that the sentence is not true. Tūsī (1201-1274) argues that self-referential sentences, like the (...) Liar, are not truth-apt, and defends this claim by appealing to a correspondence theory of truth. The COVID-19 pandemic has prompted the production of a vast amount of COVID-19-themed brand commercials, in an attempt to exploit the salience of the topic to reach more effectively the consumers. However, the literature has produced conflicting findings of the effectiveness of negative emotional contents in advertisings. The present study aims at exploring the effect of COVID-19-related contents on the hemodynamic brain correlates of the consumer approach or avoidance motivation. Twenty Italian participants were randomly assigned to two different groups that (...) watched COVID-19-related or non-COVID-19-related commercials. The hemodynamic response [oxygenated and deoxygenated hemoglobin modulations] within the left and right prefrontal cortices was monitored with Functional Near-Infrared Spectroscopy while brand commercials were presented, as the prefrontal lateralization was shown to be indicative of the attitude toward the brand and of the approach-avoidance motivation. First, the findings showed that the COVID-19-related contents were able to prompt emotional processing within the PFC to a higher extent compared to contents non-related to COVID-19. Moreover, the single-channel analysis revealed increased O2Hb activity of the left dorsolateral PFC compared to the left pars triangularis Broca’s area in the group of participants that watched the COVID-19-related commercials, suggesting that the commercials may have driven participants to dedicate more attention toward the processing of the emotional components compared to the semantic meaning conveyed by the ad. To conclude, despite expressing unpleasant emotions, commercials referring to the highly emotional pandemic experience may benefit the advertising efficacy, increasing the capability to reach customers. The present study tests a gestalt explanation for the gambler's fallacy which posits that runs in random events will be expected to reverse only when the run is open or ongoing. This is contrasted with the law of small numbers explanation suggesting that people expect random outcomes to balance out generally. Sixty-one university students placed hypothetical guesses and bets on a series of coin tosses. Either heads or tails were dominant . In a closed run condition the run ended prior (...) to the critical trial , and in an open run condition the run remained open . As hypothesised, participants showed the gambler's fallacy in the open run condition, but not in the closed run condition. This difference is not due to differential memory for the outcomes. Men, and people with more previous experience gambling, were also found to be more prone to the gambler's fallacy. It is argued that the gestalt explanation best explains the results. (shrink)

We want to say both that Sherlock Holmes does not exist, and that he is a fictional character. But how can we say these things without committing ourselves to the existence of Sherlock Holmes? Here I develop and defend a non-commital paraphrase of quantification over fictional characters, modeled on the non-commital paraphrase Kit Fine provides for quantification over possibilia. I also develop and defend the view that names for fictional characters are weakly non-referring, in Nathan Salmon’s sense, and so provide (...) us with a non-commital means to express singular propositions. The resulting position allows us to reap the benefits of Fictional Realism without paying the associated ontological cost. (shrink)

If reality is temporary, then reality changes, and if reality changes, the past has explanatory work to do, and it cannot do that work unless it is no longer real. This tells against the Moving Now Theory, the Growing Block Theory, and any form of Presentism that attempts to understand the past in terms of the present, including Tensed Properties Presentism and Tensed Facts Presentism. It tells in favor of a form Presentism that allows us to appeal to unreal past (...) facts. I suggest that Priorian Presentism, conjoined with a certain way of understanding the role played by tense operators, is one such view. (shrink)

People with dementia have commonly been excluded from research. The adverse impacts of this exclusion are now being recognized and research literature, position statements, and ethics guidelines increasingly call for inclusion of people with dementia in research. However, few published studies investigate the views of potential participants on taking part in research should they experience dementia-related cognitive impairment. This cross-sectional survey examined the views of people aged sixty and older attending hospital outpatient clinics about clinical research participation if they had (...) dementia and impaired decision-making ability. Over 90 percent of respondents were agreeable to participating in a wide range of research activities, such as cognitive testing, physical measurements, imaging procedures, and blood draws. For drug studies, however, agreement dropped to 60 percent. Altruism was a strong motivator for research participation. In regard to who should be involved in decisions about their participation in research during periods of incapacity, respondents mostly preferred the person they appoint as their substitute decision-maker for healthcare matters or a doctor or health professional on the research team. Over three-quarters expressed interest in making an advance research directive. The study findings are discussed in relation to law reforms in Australia that aim to strengthen respect and inclusion for people with impaired decision-making capacity, especially by providing frameworks for advance planning for research participation. BackgroundJunior medical doctors have a key role in discussions and decisions about treatment and end-of-life care for people with dementia in hospital. Little is known about junior doctors’ decision-making processes when treating people with dementia who have advance care directives, or the factors that influence their decisions. To describe among junior doctors in relation to two hypothetical vignettes involving patients with dementia: their legal compliance and decision-making process related to treatment decisions; the factors influencing their clinical decision-making; and the factors (...) associated with accurate responses to one hypothetical vignette. MethodA cross-sectional survey of junior doctors, including trainees, interns, registrars and residents, on clinical rotation in five public hospitals located in one Australian state. The anonymous, investigator-developed survey was conducted between August 2018 and June 2019. Two hypothetical vignettes describing patients with dementia presenting to hospital with an ACD and either: bacterial pneumonia; or suspected stroke were presented in the survey. Participants were asked to indicate whether they would commence treatment, given the ACD instructions described in each vignette.ResultsOverall, 116 junior doctors responded. In Vignette 1, 58% of respondents selected the legally compliant option. Participants who chose the legally compliant option perceived ‘following patient wishes’ and ‘legal requirements to follow ACDs’ as equally important reasons for complying with the ACD. The most common reason for not selecting the legally compliant option in Vignette 1 was the ‘ACD is relevant in my decision-making process, but other factors are more relevant’. In Vignette 2, 72% of respondents indicated they would commence treatment and 18% selected they would not commence treatment.. Similar reasons influenced participant decision-making in Vignette 2, a less legally certain scenario.ConclusionsThere are critical gaps in junior doctors’ compliance with the law as it relates to the implementation of ACDs. Despite there being differences in relation to the legal answer and its certainty, clinical and ethical factors guided decision-making over and above the law in both vignettes. More education and training to guide junior doctors’ clinical decision-making and ensure compliance with the law is required. (shrink)

It is possible that the Valgii, by taking advantage of the political success of Gaius Marius, like other Arpinum families, already succeeded in obtaining the senatorial rank towards the end of the 2nd and the beginning of the 1st century BC. Later, thanks to Sulla's and Caesar's reforms, who sought allies among the powerful local gentes, the Valgii could consolidate their presence in Rome, until reaching (...) the consulate in 12 BC. Odysseus has just entered the acting area following the choral song, during which he witnessed the Cyclops butchering, cooking and then eating two of his companions. In these lines Odysseus seemingly presents himself as being at a loss for words, and claims that what he witnessed inside the cave is not to be believed. These are, of course, nothing more than rhetorical ploys, with frequent parallels in Euripides and elsewhere. When Odysseus says οὐ πιστά he means not that what he (...) is about to recount lacks credibility—he does, after all, expect the satyrs to accept his account as reliable—but that it surpasses the bounds of ordinary human experience. And the account that follows belies his apparent profession of being at a loss for words, since he is about to deliver what is in effect a messenger-speech of over fifty lines. Expressions of aphasia are common in Euripides, sometimes accompanied, as here, by lengthy exposition. Characters use such expressions to indicate that the circumstances in which they find themselves are beyond the power of language to convey. There is, therefore, something discordant in Odysseus immediately following his expression of aphasia by saying that what he has witnessed is ‘like stories’, especially when he is about to tell the story of the circumstances in which he finds himself. It is the purpose of this note to suggest that the words μύθοις εἰκότ’ have been universally misunderstood, and that Odysseus is here saying something quite other than that the events in the cave have a greater resemblance to stories than to reality. This article traces Pasolini’s engagement with Aeschylus Oresteia and the concept of the “irrational,” through which he sought to excavate patterns of ideological resistance in the classical past. I argue that Pasolini’s translations and adaptations of Aeschylus ultimately failed to achieve his desired ambition to forward an Aeschylus fit for the proletariat, and whose words might spark new kinds of Marxist thought. However, there is value in reading into Pasolini’s practices and his reflections on his work. Acknowledging and parsing his (...) affects of disappointment and resignation, the broader conceptual outlines of his ambitions become clearer as gestures of kind of “failed” classical reception – an attempt to turn the classics to new political ends. An analysis of this kind of failure teaches us broader theoretical lessons about what it might mean to perform a generative and politically fruitful appropriation of the classics, necessarily confronting the entrenched ideologies of the past and their tenacious ability to reproduce themselves even in the most unexpected literary and political contexts. The article engages with selections from Pasolini’s literary, personal, and political writings from the 1960s until his death – connecting his translations and adaptations of Aeschylus to other contemporaneous essayistic, novelistic, and cinematic projects. The authors consider a recurring objection to fictional realism, the view that fictional characters are objects. The authors call this the counting objection. Russell presses a version of the objection against Meinong’s view. Everett presses a version of the objection against contemporary fictional realist views, as do Nolan and Sandgren. As the authors see it, the objection assumes that the fictional realist must provide criteria of identity for fictional characters, so its force depends on the plausibility of that assumption. Rather (...) than coming up with such criteria, a fictional realist might argue that the demand is misplaced. (shrink)

No artigo nos damos à tarefa de mostrar e demarcar a presença de uma via extralógica nos diálogos socráticos. É frequente no texto platônico a recorrência a essa via, sendo de fato uma dimensão que se soma ao percurso lógico-racional de uma conversação filosófica, tal como Sócrates tipicamente a empreendia conforme seu método, a maiêutica. O modo como realizamos isso foi o de percorrer algumas obras, principalmente Êutifron e Hípias menor, Lísis e O Banquete, de forma a ressaltar a atuação (...) de elementos humano-afetivos sobre o discurso, que ora incitam ora desfavorecem o diálogo. Essa via aporta então pela perspicácia de abordar, simultaneamente ao desenrolar da pesquisa filosófica pela verdade, a influência de aspectos emocionais, psicológicos, morais e até institucionais. Concluímos que a via extralógica se registra textualmente, e recebe de Platão um reconhecimento equitativo ao plano discursivo dos argumentos, sendo,portanto igualmente valorizada na busca pela verdade. Trata-se de uma via mais sutil, eminentemente filosófica em suas raízes, e que se constitui ao longo da articulação metodológica.AbstractThis paper aims at showing and marking the presence of an extra logic route in the Socratic dialogues. In the Platonic text the recurrence of this pathway is frequent. It is indeed a dimension that adds to the logical-rational way of a philosophical conversation, such as Socrates typically undertook it according to his method, the maieutic. We accomplished this by going over some works, especially Euthyphro and Hippias minor, Lysis and The Banquet in order to emphasize the role of humanaffective elements on the discourse, which sometimes incite and other times harm the dialogue. This way contributes by the perspicacity of addressing, simultaneously the unfolding of philosophical search for truth, the influence of emotional,psychological, moral and even institutional aspects. We conclude that an extra logic route is registered textually, and it receives equal recognition at the discursive level of the arguments. It is constituted during the course of the methodological articulation and it is eminently philosophical in its roots. (shrink)

This article examines three texts in the Acts of the Apostles called “summaries”. These texts illuminate one another, keeping each other internal and external connections, as well as relations with the Gospel according to Luke and the corpus paulinum. The analysis of the literary context of the summaries favors a more accurate view of its content, and a more comprehensive understanding of its message which moreover has repercussions on the patristic tradition not only as apologetic value, but as building the (...) monastic community and paradigm to understand the Church. The summaries are established as the fundamental reports, to which the Magisterium often uses in order to a variety of purposes. (shrink)

Loot Boxes, i.e., virtual items embedded within video games with numerous features reminiscent of gambling, are increasingly widespread among adolescents. LB use is associated with problem gambling in youth, but few studies have been conducted on the association between LB use and gambling behavior considering adolescents. Thus, the mechanisms underlying this relationship are not clear. As LB use is a significant and positive risk factor for video gaming severity, and video gaming is associated with problem gambling, we hypothesized that LB (...) use would be related to gambling frequency and problem gambling through the intermediary role of video gaming frequency and problem video gaming. We tested our hypothesis before COVID-19-pandemic-related lockdown and during COVID-19-pandemic-related lockdown, in Italy. Study 1 was conducted with 1,078 high school students before COVID-19-pandemic-related lockdown, and Study 2 was conducted with 1,204 high school students during COVID-19-pandemic-related lockdown. A path analysis was carried out to analyze the significance of indirect effects from LB use to gambling behavior and problem gambling through video gaming and problem video gaming. In both the studies, results showed that LB use exerted significant and positive direct effects on video gaming frequency, problem video gaming, and gambling frequency. Moreover, LB use had indirect significant and positive effects on problem gambling through video gaming frequency, problem video gaming, and gambling frequency. Findings attest that LB use can be related to problem gambling through a greater involvement in videogames. Thus, a specific subtype of young gamblers can develop Gambling Disorder symptoms from the use of LBs and through an intense use of video games. Practical implications for prevention and treatment are discussed. (shrink)

So reicht das Thema dieses Bandes über die Ästhetik im engeren Sinn hinaus und zeigt, dass Schönheit kein Luxus ist.
