The Ontology for Biomedical Investigations (OBI) is an ontology that provides terms with precisely defined meanings to describe all aspects of how investigations in the biological and medical domains are conducted. OBI re-uses ontologies that provide a representation of biomedical knowledge from the Open Biological and Biomedical Ontologies (OBO) project and adds the ability to describe how this knowledge was derived. We here describe the state of OBI and several applications that are using it, such as adding semantic expressivity to (...) existing databases, building data entry forms, and enabling interoperability between knowledge resources. OBI covers all phases of the investigation process, such as planning, execution and reporting. It represents information and material entities that participate in these processes, as well as roles and functions. Prior to OBI, it was not possible to use a single internally consistent resource that could be applied to multiple types of experiments for these applications. OBI has made this possible by creating terms for entities involved in biological and medical investigations and by importing parts of other biomedical ontologies such as GO, Chemical Entities of Biological Interest (ChEBI) and Phenotype Attribute and Trait Ontology (PATO) without altering their meaning. OBI is being used in a wide range of projects covering genomics, multi-omics, immunology, and catalogs of services. OBI has also spawned other ontologies (Information Artifact Ontology) and methods for importing parts of ontologies (Minimum information to reference an external ontology term (MIREOT)). The OBI project is an open cross-disciplinary collaborative effort, encompassing multiple research communities from around the globe. To date, OBI has created 2366 classes and 40 relations along with textual and formal definitions. Throughout the biological and biomedical sciences there is a growing need for, prescriptive ‘minimum information’ (MI) checklists specifying the key information to include when reporting experimental results are beginning to find favor with experimentalists, analysts, publishers and funders alike. Such checklists aim to ensure that methods, data, analyses and results are described to a level sufficient to support the unambiguous interpretation, sophisticated search, reanalysis and experimental corroboration and reuse of data sets, facilitating the extraction of maximum value from data sets (...) them. However, such ‘minimum information’ MI checklists are usually developed independently by groups working within representatives of particular biologically- or technologically-delineated domains. Consequently, an overview of the full range of checklists can be difficult to establish without intensive searching, and even tracking thetheir individual evolution of single checklists may be a non-trivial exercise. Checklists are also inevitably partially redundant when measured one against another, and where they overlap is far from straightforward. Furthermore, conflicts in scope and arbitrary decisions on wording and sub-structuring make integration difficult. This presents inhibit their use in combination. Overall, these issues present significant difficulties for the users of checklists, especially those in areas such as systems biology, who routinely combine information from multiple biological domains and technology platforms. To address all of the above, we present MIBBI (Minimum Information for Biological and Biomedical Investigations); a web-based communal resource for such checklists, designed to act as a ‘one-stop shop’ for those exploring the range of extant checklist projects, and to foster collaborative, integrative development and ultimately promote gradual integration of checklists. Integrating concepts of maintenance and of origins is essential to explaining biological diversity. The unified theory of evolution attempts to find a common theme linking production rules inherent in biological systems, explaining the origin of biological order as a manifestation of the flow of energy and the flow of information on various spatial and temporal scales, with the recognition that natural selection is an evolutionarily relevant process. Biological systems persist in space and time by transfor ming energy from one state (...) to another in a manner that generates structures which allows the system to continue to persist. Two classes of energetic transformations allow this; heat-generating transformations, resulting in a net loss of energy from the system, and conservative transformations, changing unusable energy into states that can be stored and used subsequently. All conservative transformations in biological systems are coupled with heat-generating transformations; hence, inherent biological production, or genealogical proesses, is positively entropic. There is a self-organizing phenomenology common to genealogical phenomena, which imparts an arrow of time to biological systems. Natural selection, which by itself is time-reversible, contributes to the organization of the self-organized genealogical trajectories. The interplay of genealogical (diversity-promoting) and selective (diversity-limiting) processes produces biological order to which the primary contribution is genealogical history. Dynamic changes occuring on times scales shorter than speciation rates are microevolutionary; those occuring on time scales longer than speciation rates are macroevolutionary. Macroevolutionary processes are neither redicible to, nor autonomous from, microevolutionary processes. (shrink)

1 Evidence-based policy requires researchers to provide the answers to ecological questions that are of interest to policy makers. To find out what those questions are in the UK, representatives from 28 organizations involved in policy, together with scientists from 10 academic institutions, were asked to generate a list of questions from their organizations. 2 During a 2-day workshop the initial list of 1003 questions generated from consulting at least 654 policy makers and academics was used as a basis for (...) generating a short list of 100 questions of significant policy relevance. Short-listing was decided on the basis of the preferences of the representatives from the policy-led organizations. 3 The areas covered included most major issues of environmental concern in the UK, including agriculture, marine fisheries, climate change, ecosystem function and land management. 4 The most striking outcome was the preference for general questions rather than narrow ones. The reason is that policy is driven by broad issues rather than specific ones. In contrast, scientists are frequently best equipped to answer specific questions. This means that it may be necessary to extract the underpinning specific question before researchers can proceed. 5 Synthesis and applications. Greater communication between policy makers and scientists is required in order to ensure that applied ecologists are dealing with issues in a way that can feed into policy. It is particularly important that applied ecologists emphasize the generic value of their work wherever possible. (shrink)

I have been a Daniel Callahan reader for over thirty years. My first published review was of Abortion: Law, Choice, and Morality. Callahan's latest book, The Five Horsemen of the Modern World: Climate, Food, Water, Disease, and Obesity, is a sustained and detailed explanation of a series of challenges facing humankind in this century. Callahan's prognosis is bleak, his analyses credible, and while hope is not lost, the moral of the story is that we had better get our act (...) together fast. Callahan argues that when we face challenges like these, rational persuasion is insufficient. Human emotions must be engaged. Without knowledgeable emotional engagement by millions of people, we are done for. It seems to me that he is really calling for a national cultural conversion experience, rather as, almost three hundred years ago, Jonathan Edwards declared that if there is a hell, it makes good sense to frighten people out of it! It remains unclear whether such genetic variants are associated with disease aggressiveness. The NCI-SPORE Genetics Working Group retrospectively collected clinicopathologic information and genotype data for 36 SNPs which at the time had been validated to be associated with PC risk from 25,674 cases with PC. Cases were grouped according to race, Gleason score and aggressiveness. Statistical analyses were used to compare the frequency (...) of the SNPs between different disease cohorts. After adjusting for multiple testing, only PC-risk SNP rs2735839 was significantly and inversely associated with aggressive and high-grade disease in European men. Similar associations with aggressive and high-grade disease were documented in African-American subjects. The G allele of rs2735839 was associated with disease aggressiveness even at low PSA levels in both European and African-American men. Our results provide further support that a PC-risk SNP rs2735839 near the KLK3 gene on chromosome 19q13 may be associated with aggressive and high-grade PC. Future prospectively designed, case-case GWAS are needed to identify additional SNPs associated with PC aggressiveness. (shrink)

We advance a model of human probability judgment and apply it to the design of an extrapolation algorithm. Such an algorithm examines a person's judgment about the likelihood of various statements and is then able to predict the same person's judgments about new statements. The algorithm is tested against judgments produced by thirty undergraduates asked to assign probabilities to statements about mammals.

Establishing reasonable, prior distributions remains a significant obstacle for the construction of probabilistic expert systems. Human assessment of chance is often relied upon for this purpose, but this has the drawback of being inconsistent with axioms of probability. This article advances a method for extracting a coherent distribution of probability from human judgment. The method is based on a psychological model of probabilistic reasoning, followed by a correction phase using linear programming.

In their paper “Sixteen Days” Barry Smith and Berit Brogaard try to answer the question: when does a human being begin to exist? In this paper we will address some methodological issues connected with this exercise in ontology. We shall begin by sketching the argument of “Sixteen Days”. We shall then attempt to characterize what is special about the ontological realism of “Sixteen Days” as contrasted to the linguistic constructivism which represents the more dominant current in contemporary analytic philosophy. (...) This will allow us to infer guidelines for assessing the quality of ontological theories of various types. We shall argue that ontological parsimony, groundedness, faithfulness to ordinary language, consistency with science, coherence, and fruitfulness are at least part of the adequacy criteria for such theories. These criteria will then be applied to the theory presented in “Sixteen Days”, and they will lead us to some revisions of this theory as well as to some reflections on its ethical implications. The COVID-19 pandemic prompted immense work on the investigation of the SARS-CoV-2 virus. Rapid, accurate, and consistent interpretation of generated data is thereby of fundamental concern. Ontologies––structured, controlled, vocabularies––are designed to support consistency of interpretation, and thereby to prevent the development of data silos. This paper describes how ontologies are serving this purpose in the COVID-19 research domain, by following principles of the Open Biological and Biomedical Ontology (OBO) Foundry and by reusing existing ontologies such as the Infectious Disease Ontology (...) (IDO) Core, which provides terminological content common to investigations of all infectious diseases. We report here on the development of an IDO extension, the Virus Infectious Disease Ontology (VIDO), a reference ontology covering viral infectious diseases. We motivate term and definition choices, showcase reuse of terms from existing OBO ontologies, illustrate how ontological decisions were motivated by relevant life science research, and connect VIDO to the Coronavirus Infectious Disease Ontology (CIDO). We next use terms from these ontologies to annotate selections from life science research on SARS-CoV-2, highlighting how ontologies employing a common upper-level vocabulary may be seamlessly interwoven. Finally, we outline future work, including bacteria and fungus infectious disease reference ontologies currently under development, then cite uses of VIDO and CIDO in host-pathogen data analytics, electronic health record annotation, and ontology conflict-resolution projects. Animal and plant species exhibit an astonishing diversity of sexual systems, including environmental and genetic determinants of sex, with the latter including genetic material in the mitochondrial genome. In several hermaphroditic plants for example, sex is determined by an interaction between mitochondrial cytoplasmic male sterility (CMS) genes and nuclear restorer genes. Specifically, CMS involves aberrant mitochondrial genes that prevent pollen development and specific nuclear genes that restore it, leading to a mixture of female (male‐sterile) and hermaphroditic individuals in the population (...) (gynodioecy). Such a mitochondrial‐nuclear sex determination system is thought to be rare outside plants. Here, we present one possible case of CMS in animals. We hypothesize that the only exception to the strict maternal mtDNA inheritance in animals, the doubly uniparental inheritance (DUI) system in bivalves, might have originated as a mitochondrial‐nuclear sex‐determination system. We document and explore similarities that exist between DUI and CMS, and we propose various ways to test our hypothesis. (shrink)

It has been a decade since the phrase virtue argumentation was introduced, and while it would be an exaggeration to say that it burst onto the scene, it would be just as much of an understatement to say that it has gone unnoticed. Trying to strike the virtuous mean between the extremes of hyperbole and litotes, then, we can fairly characterize it as a way of thinking about arguments and argumentation that has steadily attracted more and more attention from argumentation (...) theorists. We hope it is neither too late for an introduction to the field nor too soon for some retrospective assessment of where things stand. (shrink)

This article examines a neglected but crucial feature of Honneth's critical theory: its use of a concept of recognition to articulate the norms that are apposite for the contemporary world of work. The article shows that from his first writings on the structure of critical social theory in the early 1980s to the recent exchange with Nancy Fraser on recognition and redistribution, the problem of grounding a substantive critique of work under capitalism has been central to Honneth's enterprise. This answers (...) the routine objection that the recognition paradigm fails to take into account economic or material realities. At the same time, Honneth's approach to the critique of work has undergone significant shifts, and it is yet to be fully developed. The article traces these changes in direction, and it proposes an expressivist conception of work that builds upon the `normative content' of the concept of work described by Honneth in his 1980 essay `Work and Instrumental Action'. The article considers how Richard Rorty's writings on religion dovetail with his views on the philosophical significance of hope. It begins with a reconstruction of the central features of Rorty's philosophy of religion, including its critique of theism and its attempt to rehabilitate religion within a pragmatist philosophical framework. It then presents some criticisms of Rorty's proposal. It is argued first that Rorty's "redescription" of the fulfilment of the religious impulse is so radical that it is hard to see what (...) remains of its specifically religious content. This casts doubt on Rorty's claim to have made pragmatism and religion compatible. The article then offers an analysis of Rorty's key notion of "unjustifiable hope". Different senses of unjustifiable hope are distinguished, in the course of which a tension between the "romantic" and "utilitarian" aspects of Rorty's pragmatist philosophy of religion comes into view. With what right and with what meaning does Heidegger use the term 'truth' to characterize Dasein's disclosedness? This is the question at the focal point of Ernst Tugendhat's long-standing critique of Heidegger's understanding of truth, one to which he finds no answer in Heidegger's treatment of truth in §44 of Being and Time or his later work. To put the question differently: insofar as unconcealment or disclosedness is normally understood as the condition for the possibility of propositional truth rather than (...) truth itself, what does it mean to say - as Heidegger does - that disclosedness is the "primordial phenomenon of truth" and what justifies that claim? The central aim of this paper is to show that Tugendhat's critique remains unanswered. Recent Heidegger scholarship, though it confronts Tugendhat, has not produced a viable answer to his criticism, in part because it overlooks his basic question and therefore misconstrues the thrust of his objections. Ultimately, the paper suggests that what is needed is a re-evaluation of Heidegger's analysis of truth in light of a more accurate understanding of Tugendhat's critique. The paper concludes by sketching the profile of a more satisfactory reply to Tugendhat's critical question, advocating a return to Heidegger's 'existential' analyses in Being and Time in order to locate the normative resources Tugendhat finds lacking in Heidegger's concept of truth. In this article we examine the idea of a politics of misrecognition of working activity. We begin by introducing a distinction between the kind of recognition and misrecognition that attaches to one’s identity, and the kind of recognition and misrecognition that attaches to one’s activity. We then consider the political significance of the latter kind of recognition and misrecognition in the context of work. Drawing first on empirical research undertaken by sociologists at the Institut für Sozialforschung in Frankfurt, we argue (...) for a differentiated concept of recognition that shows the politics of misrecognition at work to be as much a matter of conflict between modes of recognition as it is a struggle for recognition as opposed to non -recognition. The differentiated concept of recognition which allows for this empirical insight owes much to Axel Honneth’s theory. But as we argue in the section that follows, this theory is ambiguous about the normative content of the expectations of recognition that are bound up with the activity of working. This in turn makes it unclear how we should understand the normative basis of the politics of the misrecognition of what one does at work. In the final sections of the article, we suggest that the psychodynamic model of work elaborated by Christophe Dejours and others at the Conservatoire National des Arts et Métiers in Paris can shed light on this matter; that is to say, it can help to clarify the normative significance and political stakes of the misrecognition of working activity. The Java® programming language is a general-purpose, concurrent, object-oriented language. Its syntax is similar to C and C++, but it omits many of the features that make C and C++ complex, confusing, and unsafe. The Java platform was initially developed to address the problems of building software for networked consumer devices. It was designed to support multiple host architectures and to allow secure delivery of software components. Nozick provides us with a compelling characterization of romantic love, but, as I argue, he under-describes the phenomenon, for he fails to distinguish it from attitudes that those who are not romantically involved may bear to each other. Frankfurt also offers a compelling characterization of love, but he is sceptical about its application to the case of romantic love. I argue that each account has the resources with which to complete the other. I consider a preliminary synthesis of the two (...) accounts, which I find wanting. The synthesis I then favour relies upon two thoughts: each romantic partner has loving concern for a plural object viz. the two of them, and romantic partners are, in addition, beloved of a plural subject, viz. the two of them. A corollary is that Frankfurt is wrong to think that, whilst self-love is a pure form of love, romantic love is an impure form of love, for romantic love just is a form of self-love. In an appendix, I defend the coherence of the thought that love can have plural relata. (shrink)

The consensus in the philosophical literature on joint action is that, sometimes at least, when agents intentionally jointly φ, this is explicable by their intending that they φ, for a period of time prior to their φ-ing. If this be granted, it poses a dilemma. For agents who so intend either severally or jointly intend that they φ. The first option is ruled out by two stipulations that we may consistently make: (i) that at least one of the agents non-akratically (...) believes that, all things considered, the agents ought not to φ, and (ii) that an agent is akratic, if she intends a thing that she believes, all things considered, ought not to be done. But the second option seems to entail the existence of a mental state with multiple subjects, which, in turn, seems to commit us to the existence of a group mind modified by that state: an incautious posit to say the least. I resolve the dilemma by noting that ‘They jointly intend’ is indeterminate between ‘They intend, jointly’, which does indeed entail that some mental state is an intention with multiple subjects, and ‘Jointly, they intend’, which entails a weaker claim, viz. that some mental state or states is an intention with multiple subjects. I then sketch an account of how a plurality of mental states, distributed among subjects, might, collectively, do service as their intention that they φ. It makes novel use of notions of participation and of doing a thing jointly with others. A corollary is that either intentions are not attitudes towards propositions, or propositions are individuated more finely than is often assumed. (shrink)

Religious traditions can be drawn on in a number of ways to illuminate discussions of the moral standing of animals and the ethical use of animals in scientific research. I begin with some general comments about relevant points in the history of major religions. I then briefly describe American civil religion, including the cult of health, and its relation to scientific research. Finally, I offer a critique of American civil religion from a Christian perspective.

It is proposed in this paper to develop a method by which the most general problem of the algebra of propositions is solved. This problem is to construct all propositions whose truth is independent of the form of the variables. As might be expected this method will enable us to determine without the use of matrices the consistency and independence of propositions, except in the case of those fundamental properties, which taken together define consistency itself. In the discussion which follows (...) no limitations are placed on the meaning of the terms and the word proposition is used simply in the sense of a variable. If we were to say, for example, that our variables must be restricted to zero or one values, we would be introducing a limitation which would reduce the generality of our science. A logic may be false in the sense that its postulates lead to contradictory theorems, or it may be false in the sense that it lacks generality, and the situation is not saved by calling it a two-valued, or a three-valued logic, or a logic of “propositions,” or by designating it by some other euphuism. When considering offering online education for engineering ethics instruction, making choices necessary for the effective development and delivery of an engineering ethics curriculum is an important first step. Selecting the topics and types of cases for the most effective ethics education of engineering students is a vital step in preparing an effective program. Examples are presented for topics which are considered good candidates for online presentation, and the adaptability of these topics for web-based instruction is discussed. Types of cases which (...) are useful in engineering ethics education are presented. Methods of teaching applied ethics, as well as ideas for web-based ethics course design are suggested. ObjectiveMost young adults diagnosed with breast or gynecologic cancers experience adverse reproductive or sexual health outcomes due to cancer and its treatment. However, evidence-based interventions that specifically address the RSH concerns of young adult and/or LGBTQ+ survivor couples are lacking. Our goal is to develop a feasible and acceptable couple-based intervention to reduce reproductive and sexual distress experience by young adult breast and gynecologic cancer survivor couples with diverse backgrounds.MethodsWe systematically adapted an empirically supported, theoretically grounded couple-based intervention to address (...) the RSH concerns of young couples coping with breast or gynecologic cancer through integration of stakeholder perspectives. We interviewed 11 couples with a history of breast or gynecologic cancer to review and pretest intervention materials. Three of these couples were invited to review and comment on intervention modifications. Content experts in RSH and dyadic coping, clinicians, and community advisors participated throughout the adaptation process.ResultsFindings confirmed the need for an online, couple-based intervention to support young couples experiencing RSH concerns after breast or gynecologic cancer. Qualitative themes suggested intervention preferences for: A highly flexible intervention that can be tailored to couples’ specific RSH concerns; Active steps to help members of a dyad “get on the same page” in their relationship and family building plans; A specific focus on raising partners’ awareness about how cancer can affect body image and physical intimacy; and Accessible, evidence-based information about RSH for both partners. These results, along with feedback from stakeholders, informed adaptation and finalization of the intervention content and format. The resulting virtual intervention, Opening the Conversation, includes five weekly sessions offering training to couples in communication and dyadic coping skills for addressing RSH concerns.ConclusionThe systematic adaptation process yielded a theory-informed intervention for young adult couples facing breast and gynecological cancers, which will be evaluated in a randomized controlled trial. The long-term goal is to implement and disseminate Opening the Conversation broadly to reach young adult couples with diverse backgrounds who are experiencing RSH concerns in cancer survivorship. The end of World War II marked the beginning of a new chapter in German Leibniz scholarship, with conferences all over the country gearing up to commemorate the 300th anniversary of his birth in 1946, and participants intent on promoting Leibniz as a pan-European thinker. Just a few years earlier, for obvious reasons, the outlook could not have been more different. To take one example, Oskar Becker, in his lecture, “Leibniz, the German Thinker and Good European,” had divided the different (...) versions of Leibniz up along strictly national lines: “In the international Leibniz literature of today the different aspects of his philosophy… are shown in the views of one nation from this, of another nation from that side. Thus for the West European scholars Louis Couturat and Bertrand Russell Leibniz is fundamentally a logician, while for the Germans he is fundamentally a metaphysician.”. (shrink)
